▼ Research in many fields of life and biomedical sciences depends on the microscopic image analysis of biological images. Quantitative analysis of these images is often time-consuming, tedious, and may be prone to subjective bias from the observer and inter /intra observer variations. Systems for automatic analysis developed in the past decade determine various parameters associated with biological tissue, such as the number of cells, object volume and length of fibers to avoid problems with manual collection of microscopic data. Specifically, automatic analysis of biological microstructures using unbiased stereology, a set of approaches designed to avoid all known sources of systematic error, plays a large and growing role in bioscience research. Our aim is to develop an algorithm that automates and increases the throughput of a commercially available, computerized stereology device (Stereologer, Stereology Resource Center, Chester, MD). The current method for estimation of first and second order parameters of biological microstructures requires a trained user to manually select biological objects of interest (cells, fibers etc.) while systematically stepping through the three dimensional volume of a stained tissue section. The present research proposes a three-part method to automate the above process: detect the objects, connect the objects through a z-stack of images (images at varying focal planes) to form a 3D object and finally count the 3D objects. The first step involves detection of objects through learned thresholding or automatic thresholding. Learned thresholding identifies the objects of interest by training on images to obtain the threshold range for objects of interest. Automatic thresholding is performed on gray level images converted from RGB (red-green-blue) microscopic images to detect the objects of interest. Both learned and automatic thresholding are followed by iterative thresholding to separate objects that are close to each other. The second step, linking objects through a z-stack of images involves labeling the objects of interest using connected component analysis and then connecting these labeled objects across the stack of images to produce a 3D object. Finally, the number of linked objects in a 3D volume is counted using the counting rules of stereology. This automatic approach achieves an overall object detection rate of 74%. Thus, these results support the view that automatic image analysis combined with unbiased sampling as well as assumption and model-free geometric probes, provides accurate and efficient quantification of biological objects.

For stationary signals, there are number of power spectral density estimation techniques. The main problem of all these power spectral density estimation methods is high variance. Various forms of windowing or smoothing have been proposed to reduce variance of the periodogram. The use of these techniques requires careful selection of the window, its span and the operation for which there are no clear cut guide lines. The selection of the window based on independence of data may not work properly. Selection of window based on data is also difficult. The most popular method of nonparametric spectral density for variance reduction is the Weighted Overlap Segment Averaging (WOSA), also called the Welch method. As a part of this thesis an attempt has been made to utilize circular overlap in WOSA, known as Weighted Circular Overlap Segment Averaging (WCOSA) to reduce the variance further. The performance evaluation of WOSA and WCOSA are carried out for variance reduction and it is verified that WCOSA is outperforming WOSA. The filter bank concept has been used to estimate spectrum based on the periodogram realization. The filter bank based spectrum estimation with polyphase realization has been studied and is applied to various processes such as dual tone sinusoidal, broadband and narrowband. The results obtained are compared with the conventional spectrum estimation techniques such as periodogram, Welch and Blackman-Tukey. It is observed that the filter bank based technique with polyphase realization using lowpass filter having ix a smooth transition produces spectral estimates with low variability and acceptable resolution. In this research work, an attempt has been made to utilize the lifting scheme to estimate the smooth spectra based on Lifting Wavelet Transform (LWT) via thresholding. The selection of thresholds is based on i) Gaussian approximation ii) Stain s Unbiased Risk Estimator (SURE). The concept of SURE has been applied to estimate the smoothed spectra based on LWT and its performance has been compared

▼ Understanding soil structure, in particular the void spaces through which water, gases and solutes flow and in which organisms exist, is vital to a sustainable future on earth. The investigation of the structural behaviour of soil under different influences is fundamental to understanding and protecting the soil. This study has investigated the impact of bacteria on the biophysics of water retention and flow, aiming to elucidate the effect of three key components produced by the model organism, Pseudomonas fluorescens SBW25. Cellulose is an extracellular polysaccharide involved in the formation of the matrix of the bacterial biofilm, lipopolysaccharide is a cell membrane component required for bacterial attachment, and viscosin is a biosurfactant released from the bacteria. Four isogenic strains mutated so as to heighten or suppress production of one of these key components were used in addition to the wild-type strain. Labfield sandy loam soil was sieved and packed into replicate experimental cores which were incubated with different bacterial treatments. Following sterilisation, the gravimetric water content (u g g-1) of the soil was determined at equilibrated matric potentials from -1 cm to -100 cm during two wet-dry cycles. Sorptivity (S, mm s-1/2) of the soil, indicative of water repellency, was determined using a mini-infiltrometer setup and has been reported as the rate of infiltration of water into the soil. Bacteria have been shown to increase water repellency of soil, decrease the total water content at saturation and increase the water retaining ability of the soil as it drains (p < 0.05). Three-dimensional analysis of core scale structure was carried out using micro X-ray computed tomography (µXCT) and of aggregate scale structure using synchrotron-µXCT. Volumetric analyses of the 3D structures has shown decreased pore connectivity and destabilisation of aggregates in soil systems treated with bacteria deficient in the production of a key extracellular component, cellulose, LPS or viscosin (p < 0.05). Analyses of cracking patterns in two types of sandy loam soil, Labfield and Bullionfield has highlighted the importance of taking into account the soil type and its composition when studying soils, as even within soil classification groups different behaviours are observed. This study has provided clear evidence of the ability of bacteria and their extracellular components to impact upon (i) the hydrodynamics of water retention and flow in soil and (ii) the structural organisation, aggregation and stabilisation of soil.

▼ The design of pre-contoured fracture fixation implants (plates and nails) that correctly fit the anatomy of a patient utilises 3D models of long bones with accurate geometric representation. 3D data is usually available from computed tomography (CT) scans of human cadavers that generally represent the above 60 year old age group. Thus, despite the fact that half of the seriously injured population comes from the 30 year age group and below, virtually no data exists from these younger age groups to inform the design of implants that optimally fit patients from these groups. Hence, relevant bone data from these age groups is required. The current gold standard for acquiring such data–CT–involves ionising radiation and cannot be used to scan healthy human volunteers. Magnetic resonance imaging (MRI) has been shown to be a potential alternative in the previous studies conducted using small bones (tarsal bones) and parts of the long bones. However, in order to use MRI effectively for 3D reconstruction of human long bones, further validations using long bones and appropriate reference standards are required. Accurate reconstruction of 3D models from CT or MRI data sets requires an accurate image segmentation method. Currently available sophisticated segmentation methods involve complex programming and mathematics that researchers are not trained to perform. Therefore, an accurate but relatively simple segmentation method is required for segmentation of CT and MRI data. Furthermore, some of the limitations of 1.5T MRI such as very long scanning times and poor contrast in articular regions can potentially be reduced by using higher field 3T MRI imaging. However, a quantification of the signal to noise ratio (SNR) gain at the bone - soft tissue interface should be performed; this is not reported in the literature. As MRI scanning of long bones has very long scanning times, the acquired images are more prone to motion artefacts due to random movements of the subject‟s limbs. One of the artefacts observed is the step artefact that is believed to occur from the random movements of the volunteer during a scan. This needs to be corrected before the models can be used for implant design. As the first aim, this study investigated two segmentation methods: intensity thresholding and Canny edge detection as accurate but simple segmentation methods for segmentation of MRI and CT data. The second aim was to investigate the usability of MRI as a radiation free imaging alternative to CT for reconstruction of 3D models of long bones. ▼ Knowledge of the microcirculatory system has added significant value to the analysis of tissue oxygenation and perfusion. While developments in videomicroscopy technology have enabled medical researchers and physicians to observe the microvascular system, the available software tools are limited in their capabilities to determine quantitative features of microcirculation, either automatically or accurately. In particular, microvessel density has been a critical diagnostic measure in evaluating disease progression and a prognostic indicator in various clinical conditions. As a result, automated analysis of the microcirculatory system can be substantially beneficial in various real-time and off-line therapeutic medical applications, such as optimization of resuscitation. This study focuses on the development of an algorithm to automatically segment microvessels, calculate the density of capillaries in microcirculatory videos, and determine the distribution of blood circulation. The proposed technique is divided into four major steps: video stabilization, video enhancement, segmentation and post-processing. The stabilization step estimates motion and corrects for the motion artifacts using an appropriate motion model. Video enhancement improves the visual quality of video frames through preprocessing, vessel enhancement and edge enhancement. The resulting frames are combined through an adjusted weighted median filter and the resulting frame is then thresholded using an entropic thresholding technique. Finally, a region growing technique is utilized to correct for the discontinuity of blood vessels. Using the final binary results, the most commonly used measure for the assessment of microcirculation, i.e. Functional Capillary Density (FCD), is calculated. The designed technique is applied to video recordings of healthy and diseased human and animal samples obtained by MicroScan device based on Sidestream Dark Field (SDF) imaging modality. To validate the final results, the calculated FCD results are compared with the results obtained by blind detailed inspection of three medical experts, who have used AVA (Automated Vascular Analysis) semi-automated microcirculation analysis software. Since there is neither a fully automated accurate microcirculation analysis program, nor a publicly available annotated database of microcirculation videos, the results acquired by the experts are considered the gold standard. Bland-Altman plots show that there is ``Good Agreement" between the results of the algorithm and that of gold standard. In summary, the main objective of this study is to eliminate the need for human interaction to edit/ correct results, to improve the accuracy of stabilization and segmentation, and to reduce the overall computation time. The proposed methodology impacts the field of computer science through development of image processing techniques to discover the knowledge in grayscale video frames. ▼ Diese Arbeit stellt ein neuartiges Binarisierungsverfahren vor, das auf dem Konzept der T-Übergang Pixel basiert. Es umfasst fünf Beiträge. Der erste Beitrag ist eine Verallgemeinerung des Kantenpixel, nämlich T-Übergang Pixel. Solche Pixel sind durch hohe Übergangswerte mit Diskriminanzfunktionen berechnet gekennzeichnet, genannt Übergangsfunktionen. Insbesondere wird die Maxmin Funktion vorgeschlagen und allgemein analysiert. Der zweite Beitrag ist die Formalisierung des Übergangs-Verfahrens zur Binarisierung, und in geringerem Maße, für Kantendetektion und für den Nachweis der Regionen von Interesse. In diesem Verfahren wird durch Binarisierung Extrahieren von Informationen nur aus Übergang Pixel durchgeführt. Vergleichsstudien zeigen, dass es überholt anderen top-ranked Binarisierung Methoden. Darüber hinaus werden mögliche Anwendungen in Rand-Erkennung und Erkennung von Regions of Interest beobachtet. unimodalen Schwellenwerte für den Übergang Werte und morphologische Operatoren Übergang zu extrahieren und wiederherzustellen Übergang Sets: Zwei kleine Beiträge sind aus dem Übergang Methode abgeleitet. ▼ Understanding soil structure, in particular the void spaces through which water, gases and solutes flow and in which organisms exist, is vital to a sustainable future on earth. The investigation of the structural behaviour of soil under different influences is fundamental to understanding and protecting the soil. This study has investigated the impact of bacteria on the biophysics of water retention and flow, aiming to elucidate the effect of three key components produced by the model organism, Pseudomonas fluorescens SBW25. Cellulose is an extracellular polysaccharide involved in the formation of the matrix of the bacterial biofilm, lipopolysaccharide is a cell membrane component required for bacterial attachment, and viscosin is a biosurfactant released from the bacteria. Four isogenic strains mutated so as to heighten or suppress production of one of these key components were used in addition to the wild-type strain. Labfield sandy loam soil was sieved and packed into replicate experimental cores which were incubated with different bacterial treatments. Following sterilisation, the gravimetric water content (u g g-1) of the soil was determined at equilibrated matric potentials from -1 cm to -100 cm during two wet-dry cycles. Sorptivity (S, mm s-1/2) of the soil, indicative of water repellency, was determined using a mini-infiltrometer setup and has been reported as the rate of infiltration of water into the soil. Bacteria have been shown to increase water repellency of soil, decrease the total water content at saturation and increase the water retaining ability of the soil as it drains (p < 0.05). Three-dimensional analysis of core scale structure was carried out using micro X-ray computed tomography (µXCT) and of aggregate scale structure using synchrotron-µXCT. Volumetric analyses of the 3D structures has shown decreased pore connectivity and destabilisation of aggregates in soil systems treated with bacteria deficient in the production of a key extracellular component, cellulose, LPS or viscosin (p < 0.05). Analyses of cracking patterns in two types of sandy loam soil, Labfield and Bullionfield has highlighted the importance of taking into account the soil type and its composition when studying soils, as even within soil classification groups different behaviours are observed. This study has provided clear evidence of the ability of bacteria and their extracellular components to impact upon (i) the hydrodynamics of water retention and flow in soil and (ii) the structural organisation, aggregation and stabilisation of soil.

▼ With the fast development of networking, data storage, and the data collection capacity, big data are now rapidly expanding in all science and engineering domains. When dealing with such data, it is appealing if we can extract the hidden sparse structure of the data since sparse structures allow us to understand and interpret the information better. The aim of this thesis is to develop algorithms that can extract such hidden sparse structures of the data in the context of both supervised learning and unsupervised learning. In chapter 1, this thesis first examines the limitation of the classical Fisher Discriminant Analysis (FDA), a supervised dimension reduction algorithm for multi-class classification problems. This limitation has been discussed by Cui (2012), and she has proposed a new objective function in her thesis, which is named Complementary Dimension Analysis (CDA) since each sequentially added new dimension boosts the discriminative power of the reduced space. A couple of extensions of CDA are discussed in this thesis, including sparse CDA (sCDA) in which the reduced subspace involves only a small fraction of the features, and Local CDA (LCDA) that handles multimodal data more appropriately by taking the local structure of the data into consideration. A combination of sCDA and LCDA is shown to work well with real examples and can return sparse directions from data with subtle local structures. In chapter 2, this thesis considers the problem of matrix decomposition that arises in many real applications such as gene repressive identification and context mining. The goal is to retrieve a multi- layer low-rank sparse decomposition from a high dimensional data matrix. Existing algorithms are all sequential algorithms, that is, the first layer is estimated, and then remaining layers are estimated one by one, by conditioning on the previous layers. As discussed in this thesis, such sequential approaches have some limitations. A new algorithm is proposed to address those limitations, where all the layers are solved simultaneously instead of sequentially. The proposed algorithm in chapter 2 is based on a complete data matrix. In many real applications and cross-validation procedures, one needs to work with a data matrix with missing values. How to operate the proposed matrix decomposition algorithm when there exist missing values is the main focus of chapter 3. The proposed solution seems to be slightly different from some existing work such as penalized matrix decomposition (PMD). In chapter 4, this thesis considers a Bayesian approach to sparse principal component analysis (PCA). An efficient algorithm, which is based on a hybrid of Expectation-Maximization (EM) and Variational-Bayes (VB), is proposed and it can be shown to achieve selection consistency when both p and n go to infinity.
