▼ GabR is a member of the MocR/GabR subfamily of the GntR family of bacterial transcription regulators. It regulates the metabolism of γ-aminobutyric acid (GABA), an important nitrogen and carbon source in many bacteria. The crystal structures reported here show that this protein has evolved from the fusion of a type I aminotransferase and a winged helix-turn-helix (wHTH) DNA binding protein to form a chimeric protein that adopts a dimeric head-to-tail configuration. The pyridoxal 5′-phosphate (PLP)-binding regulatory domain of GabR is therefore an example of a coenzyme playing a role in transcription regulation rather than in enzymatic catalysis. Our structural and biochemical studies lay the mechanistic foundation for understanding the regulatory functions of the MocR/GabR subfamily of transcription regulators. GabR is also an intriguing case of molecular evolution, displaying the evolutionary lineage between a PLP-dependent aminotransferase and a regulation domain of a transcription regulator. Here, PLP's native function is not a catalytic co-enzyme but an effector of transcription regulation. The chemical species of GabR-PLP-GABA, which is responsible for GabR-mediated transcription activation, has been revealed as a stable external aldimine formed between PLP and GABA by a crystal structure with further support from results in mechanistic crystallography, NMR spectroscopy and biological assays using both GABA and a GABA analog (S)-4-Amino-5-Fluoropentanoic Acid (AFPA) as a molecular probe. Our studies provide critical structural and chemical insights for a currently understudied subfamily of bacterial transcription regulators, MocR/GabR-type regulators in the GntR family. In paralle, I also worked on several other projects. Herein, I want to dedicate 2 full chapaters to demonstrate the progress on the Sucrose Synthase projct. We obtained biochemical and structural evidence of sucrose metabolism in non-photosynthetic bacteria. Until now, only sucrose synthases from photosynthetic organisms have been characterized. Here, we provide the crystal structure of the sucrose synthase from the chemolithoautotroph Nitrosomonas europaea. This supported that the enzyme functions with an open/close induced fit mechanism. It prefers as substrate adenine-based nucleotides rather than uridine-based like the eukaryotic counterparts, implying there is a strong connection between sucrose and glycogen metabolism in these bacteria. Mutagenesis data showed that the catalytic mechanism must be conserved not only in sucrose synthases, but also in all other retaining GT-B glycosyltransferases.

▼ When an essential nutrient is depleted from the medium, cultures of wildtype E. coli cells enter a period called stationary phase. The transition into stationary phase is marked by distinct changes in cell physiology, gene expression, and morphology. Pr???? and Matsumura (18) found a mutant strain of E. coli that was able to continue growing exponentially at a time when wild-type cells had stopped growing and entered stationary phase. They concluded that FlhD, a transcriptional activator of flagellar genes, was responsible for this growth phenotype and that it is a regulator of cell division (17, 18). Contrary to the findings of Pr???? and Matsumura, research in our lab has shown that the mutant growth phenotype observed in the strain used by Matsumura and Pr???? is flhD independent. This study sought to identify the second mutation, which we call cdr (cell division regulator) in the strain used by Matsumura and Pr????. We used Hfr mapping and P1 transduction to localize the mutation to a specific region of the chromosome. We also sought to determine if this growth phenotype was due to loss of function or gain of function and whether the mutation in the cdr gene was sufficient to cause the observed growth phenotype in other strain backgrounds. In addition the growth phenotype of these two strains was compared to that of other wild-type and standard laboratory E. coli strains. Our results indicate that the cdr mutation is located in the 88.5. region of the chromosome and is due to loss of Cdr function. We also discovered that the growth phenotype assigned to the mutant strain more closely reflects that of other wild-type laboratory strains as did the morphology of cells in stationary phase. This evidence suggests that the actual mutant strain might be the one that was designated as the wild-type strain by Matsumura and Pr???? and both strains may contain mutations that actually cause a decrease in cell number instead of an increase as previously reported. ▼ Mosquito larval control is an important component in malaria vector control package which has been neglected for quite long time, but recently, a renewed interest on this tool has been observed by introduction of IGRs in field tests. In this study, the efficacy of the IGR pyriproxyfen, (registered as Sumilarv®) against Anopheles gambiae s.s larvae was determined. Susceptibility of the malaria vector to the different concentrations of Sumilarv.w0.5G was tested under controlled conditions in screened green house. Effects of IGR in controlling the malaria vector were determined in the field where 18 plastic tubs of 20 liters capacity were buried on the ground with a spade of soil and 17 liters of water. Fifty, fourth and third instar of An. gambiae s.s (Mbita strain) were introduced for effectiveness of the IGR and treatment intervals under field condition. Emergence inhibition monitoring tool was also tested. Anopheles gambiae s.s was highly susceptible to pyriproxyfen 0.5G The 50% and 90% emergence inhibitions (El) "v'ere as 10\\1" as 8.8*10-7 (3.0*10-7 - 1.8*10-6) and 1.8*10-4 (7.4*10-5 - 7.6*10-4), respectively. Dose responses were significantly different (P<O.O1- 95% CI). In the field experiment, effectiveness was 100% at O.Olppm active ingredient (ai) the lowest dose recommended by the manufacturer. but its potency dropped down to 23.3% after 7 days. The highest recommended dose (0.05ppm a i.) was equally effective but its efficacy decreased down to 33.4% after one week. At higher dosages beyond the recommended range, the residual effect varied, ranging from 7, 14, 28 and 60 days. The mosquito emergence inhibition monitoring tool was useful in determining the potency although there are more challenges when using it in an operational environment. Price was compared between Bti and pyriproxyfen where Bti was found to be relatively cost effective compared to pyriproxyfen O.Olppm a.i. Climatic and physical environmental conditions in tropical Africa could be the influence on the lack of residual effect observed.

Les maladies auto-immunes sont dues à une rupture de la tolérance au soi et donc à un dysfonctionnement du système immunitaire. La protéine auto-immune regulator (Aire) est un régulateur de la transcription exprimé par les cellules épithéliales medullaires thymiques (mTEC) qui joue un rôle très important dans la tolérance centrale en régulant l’expression d’antigènes spécifiques de tissus (TSA) et ainsi la sélection négative des lymphocytes T immatures présentant un TCR de haute affinité pour un auto-antigène. Cependant, le rôle de Aire dans la sélection et la fonction des lymphocytes T régulateurs (Tregs) reste controversé. Nous avons généré un modèle de rats déficients pour Aire en utilisant la technologie des ZFN. En effet, nous avons pu mettre en évidence l’expression chez le rat, tout comme chez l’Homme, de Aire au niveau du messager mais aussi de la protéine dans le thymus et en périphérie. Nous avons décrit que ces rats présentent de forts symptômes auto-immuns comme l’alopécie, le vitiligo et l’ongulo-dystrophie, mais également des lésions histologiques importantes et de nombreux auto-anticorps circulant dans le sérum contre de nombreux organes. Nous avons également pu mettre en évidence un défaut de fonction des Tregs CD4+CD25hiCD127low in vivo dans un modèle de wasting disease mais pas de défaut des TregsCD8+CD45RClow.

Autoimmune diseases are due to a break in selftolerance and to a dysfunction of the immune system. The autoimmune regulator protein (Aire) is a transcription regulator expressed by medullary thymic epithelial cells (mTEC). It is playing an important role in central tolerance by the negative selection of highly specific autoreactive T cells through the expression of tissue-specific antigens (TSA). However, the role of Aire in regulatory T cell selection remains unclear and controversial. We generated a model of Aire-deficient rat using the zinc finger nuclease (ZFN) technology. Indeed, we highlighted the same pattern of expression of Aire between rat and human in the thymus as well as in the periphery. We showed that Aire-deficient rats display strong auto-immune symptoms such as alopecia, vitiligo or nail dystrophy but also strong histological lesions and numerous circulating autoantibodies targeting numerous organs. We also evidenced a defect, in vivo, in a model of wasting disease, in the function of CD4+CD25hiCD127low Tregs but not CD8+CD45RClow.

▼ Field, greenhouse and laboratory experiments were implemented to investigate the effects of auxin herbicides on growth and yield of cotton in glyphosate based systems. Field experiments evaluated the effect of rate and timing of dicamba or 2,4-D exposure when applied in glyphosate-resistant cotton. Increasing rates of either dicamba or 2,4-D resulted in increased injury and yield reductions. Initial injury symptomology was similar for cotton exposed at vegetative and reproductive stages. When cotton was exposed to auxin herbicides during vegetative growth, injury increased with time, while foliar injury during reproductive growth was stagnant and often decreased with time. Subsequently, the strongest correlations to yield loss and injury were from later evaluations of vegetative timings. Recovery from injury due to auxin herbicide exposure was dependent upon favorable environmental conditions; however, recovery was often superficial and masked significant yield loss. Greenhouse studies evaluated the impact of the diglycolamine dicamba salt on the movement of ¹⁴C radio-labeled potassium salt glyphosate in barnyardgrass and johnsongrass. Increasing glyphosate rate increased total absorption of glyphosate in both species. Total absorption of glyphosate was not impacted by the presence of dicamba, for either johnsongrass or barnyardgrass. Dicamba did not consistently alter the translocation of glyphosate in johnsongrass; however, dicamba did reduce glyphosate translocation in barnyardgrass. Total amount of translocated glyphosate was 2.6 to 4.6% and 3.8 to 6.8% of applied in barnyardgrass and johnsongrass, respectively. Reduced translocation in barnyardgrass was a result of increased glyphosate accumulation in the distal portion of the treated leaf. Increasing the rate of glyphosate did overcome the dicamba induced antagonism; however, altered translocation of glyphosate has been documented to be a precursor to herbicide resistance. ▼ Radio Frequency (RF) Power Amplifiers are responsible for a considerable amount of the power consumption in the entire transmitter-receiver (transceiver) of modern communication systems. The stringent linearity requirements of multi-standard transceivers to minimize cross-talking effects makes Linear Power Amplifiers, particularly class A, the preferred choice in broadband transceivers. This linearity requirement coupled with the fact that the Power Amplifier operates at low transmit power during most of its operation makes the efficiency of the entire transceiver poor. The limited transceiver efficiency leads to a reduction in the battery life of battery operated portable devices like mobile phones; hence drastically limiting talk time. To alleviate this issue, several research groups propose solutions to improve PA power efficiency. However, these solutions usually have a low efficiency at low power and are mostly limited to narrow bandwidth applications. In this thesis, the efficiency of a class A Power amplifier in wideband wireless standards like WiMax is improved by dynamically controlling the bias current and supply voltage of the PA. An efficient supply modulator based on a switching regulator architecture is proposed for controlling the supply voltage. The switching regulator is found to be slew-limited by the bulky inductor and capacitor used to regulate the supply voltage. The proposed solution alleviates the slew rate limitation by adding a bang-bang controlled current source. The proposed supply modulator has an average power efficiency of 81.6 percent and is suitable for wireless standards with bandwidths up to 20MHz compared to the relatively lower efficiencies and bandwidths of state of the art modulators. A class-A PA is shown to promise an average power efficiency of 21.3 percent when the bias current is controlled dynamically and the supply voltage is varied using the proposed supply modulator. This is a significant improvement over the poor average efficiency of 1.06 percent for a fixed bias conventional linear class A PA. The project has been simulated using the TSMC 0.18 micrometer technology. ▼ Harnessing the control of flowering time in sorghum bicolor has been essential to programs committed to the development and improvement of this crop. The success of such programs was dependent on the utilization of six Maturity Loci, photoperiod- responsive floral repressors discovered through classic heritability studies. However, the identities of the genes underlying these loci have remained largely unknown. The elucidation of these genes allows for accelerated marker-assisted breeding programs and contributes to the understanding of flowering time in short day plants. Thus, in these studies, two Maturity Loci were identified using a map-based cloning approach, and alleles of each were sequenced in the germplasm. Expression analysis of individual genes by qRT-PCR and the transcriptome by RNAseq was utilized to characterize their response to photoperiod. Maturity Locus 1 (Ma1), the most effective of the loci, was identified as PSEUDORESPONSE REGULATOR 37, a component of the circadian clock. Sequence analysis revealed an allelic series at this locus, each conferring photoperiod insensitivity to varying degrees. It was demonstrated that the expression of this gene is regulated by the circadian clock, yet also highly dependent on light. Moreover, PRR37 was found to up-regulate floral repressors while down-regulating activators, providing a mechanism of flowering control consistent with the external coincidence model. Maturity Locus 6 (Ma6) also generated interest through its genetic interaction with Ma1, and was identified as Grain Yield, Plant Height and Heading Date 7 (Ghd7). Sequence analysis of Ghd7 revealed several severe mutations and these were traced through several Milo maturity standards, sweet and bioenergy varieties, as well as the pedigree of lines used heavily in the conversion of tropical sorghum to early flowering types. The expression of Ghd7 mirrors that observed for PRR37 and is also regulated by both light and the circadian clock. PRR37 and Ghd7 together confer greater repression of floral activators than either alone, but do so independently via pathways that converge on the same downstream "florigen". Thus in sorghum varieties with functional alleles of both, floral initiation is delayed indefinitely in long day photoperiods. The identification of these two genes provides a novel perspective on flowering in short day plants, while also accelerating breeding efforts that ultimately result in improved sorghum varieties for food, forage, and biofuels. The firstwill receive high AC which correspondsto the voltage created in a piezoelement once subjected to stress fromfoot steps It will deliver 3.3DC.The second circuit will receive low ACwhich will represent voltage receivedfrom a wireless transfer.Due to a failing high voltage powersupply the second circuit was never putto practice. The idea was to send a wavefile through an OP-amplifier to simulatethe voltage from the piezo element. Thevoltage was then rectified and convertedto 3.3DC.Circuit 2 was tested with a frequencygenerator as power supply. The voltagewas transformed, rectified and at lastconverted to 3.3DC through a voltageregulator. Due to lack of deliveredpower from the frequency generator itwas necessary to duty cycle the load tolimit the power dissipation.The power dissipation in the voltageregulator was limited as well byswitching it on and off. ▼ The use of E. coli as an indicator organism for faecal contamination in the environment, particularly in water sources, is based partly on the assumption that E. coli survives transiently outside of the mammalian gastrointestinal tract. However, studies have shown that E. coli can persist and grow in various external environments, and raises questions about its continued use as an indicator organism. The general stress response regulator, RpoS, helps E. coli overcome various stresses, however, mutations are known to accumulate within rpoS in low nutrient environments causing loss of RpoS function. Since soil is less abundant in nutrients compared to the host gut, it was necessary to understand if loss of function mutations were present in the rpoS of soil-persistent E. coli. Hence, this study investigated a collection of long-term soil-persistent E. coli strains to understand if RpoS is retained in them and the contribution of the general stress response to soil survival. All the soil-persistent strains tested had an intact rpoS gene and retained a fully functional RpoS-regulated general stress response. RpoS was demonstrated to be important for soil survival and specifically, crucial for overcoming protozoan predation, low moisture and pH stresses in soil. Production of curli, an important component of E. coli biofilm, which is RpoS-dependent, increased the ability of E. coli to resist predation by Acanthamoeba polyphaga and Tetrahymena pyriformis, and promoted the attachment of E. coli to sand. Ten percent (17 out of 170) of the soil isolates were curli-deficient. Some of the curli-negative E. coli, which were defective in biofilm production and sand attachment, had mutations in two genes associated with c-di-GMP metabolism, dgcE and pdeR, although this did not significantly impair their survival in soil compared to curli-positive strains. ▼ Biotin metabolism in prokaryotes is directly linked to transcriptional regulation by the enzyme biotin protein ligase (BPL). This system is most thoroughly studied and characterized in Escherichia coli. Transcription of the E. coli biotin (bio) operon is directly regulated by the biotin-protein ligase, BirA, the enzyme that covalently attaches biotin to its cognate acceptor proteins. Binding of BirA to the bio operator requires dimerization of the protein, which is triggered by BirA-catalyzed synthesis of biotinoyl- adenylate (biotinoyl-5'-AMP), the obligatory intermediate of the ligation reaction. In this thesis I carried out an in-depth analysis of the BirA protein from E. coli using a combination of mutational and biochemical analysis. These studies provide the first strong evidence that the inter-domain interactions are required for full enzymatic and transcriptional functions of this highly dynamic enzyme. In Chapter 2, I describe the isolation and characterization of a new class of superrepressor mutant strains of BirA. Such superrepressor BirA proteins would repress the biotin operon transcription in vivo at biotin concentrations well below those needed for repression by wild-type BirA. Mutant strains having this phenotype were isolated by a combined selection-screening approach. The multiple mutations were resolved to give several birA superrepressor alleles each having a single mutation all of which showed repression dominant over the wild-type allele. All of these mutant strains repressed bio operon transcription in vivo at biotin concentrations that gave derepression of the wild- type strain and retained sufficient ligation activity for growth when overexpressed. All of the superrepressor strains except that encoding G154D BirA showed derepression of bio operon transcription upon overproduction of a biotin accepting protein. The G154D BirA was a lethal mutation in single copy and the purified protein was unable to transfer biotin from enzyme bound biotinoyl-adenylate either to the natural acceptor protein or to a biotin accepting peptide sequence. Consistent with the transcriptional repression data, each of the purified mutant proteins showed increased affinity for the biotin operator DNA in electromobility shift assays. Surprisingly, although most of the mutations were located in the catalytic domain, all those tested excepting G154D BirA had normal ligase activity. Most of the mutations that gave superrepressor phenotypes altered residues located close to the dimerization interface of BirA. However, two mutations were located at sites well removed from the interface. The properties of the superrepressor mutants strengthen and extend other data indicating that BirA function entails extensive interactions among the three domains of the protein and shows that normal ligase activity does not ensure normal DNA binding. The BirA biotin protein ligase of E. coli belongs to the winged helix-turn-helix (wHTH) family of transcriptional regulators. ▼ In this dissertation, I examine how scientific advisory networks that link life science firms with the Food and Drug Administration (FDA) might affect initial public offering (IPO) outcomes. Specifically, I examine two types of affiliations as predictors of IPO outcomes. The first type of affiliation is a direct tie wherein the science advisor serves both the life science firm and the FDA. The second type of affiliation is an indirect tie wherein a science advisor serving the life science firm shares a common university affiliation with a FDA advisory committee member. ❧ By asking how direct and indirect ties are interpreted in the life sciences, this research fills a gap in the network literature. In network research, there is broad agreement among scholars that the value of social networks is contingent on the task requirements and/or the situation the actor is embedded. But scholars have not explored the contingent value of ties in terms of how ties are perceived. While it is well-known that how ties are perceived could have an effect on organizational outcomes, less is known about how the perception of ties depend on the institutional context the actor is in. I propose to fill this research gap by examining, in the context of scientific advisory networks connecting life science firms and the FDA , how perceived advantages associated with ties to power actors might be affected by the institutional rules for interpreting these ties. ❧ I begin the dissertation with a discussion of what scientific advisory boards are. This is followed by two empirical studies, which focused on how the scientific advisory networks help and hurt life science firms in their efforts to raise capital. In these studies, I show that the scientific advisory networks have an effect on underpricing. I further argued that this effect should be stronger when the firm’s top managers know enough about the life sciences to explain why and how the science advisors contribute to the firm’s research and clinical programs. ❧ Conflicts of interests (COI) rules shape how actors interpret what direct and indirect ties mean. ▼ A family of transcriptional regulators that ubiquitously exists in prokaryotes is the multiple antibiotic resistance regulator (MarR) family. These transcriptional regulators participate in many cellular processes and can provide valuable knowledge about transcriptional regulation in response to specific conditions. The closely related MarR homologs TamR (trans-aconitate methyltransferase regulator) and PecS in Streptomyces coelicolor were studied to investigate their potential role in this bacterium. In Streptomyces coelicolor, the gene (SCO3133), which encodes TamR, is oriented divergently from the tam gene, which encodes trans-aconitate methyltransferase. TamR was found to regulate several target genes, which encode several enzymes closely related to the citric acid cycle, by binding to their promoter regions. TamR can regulate the transcription of tamR (encoding TamR), tam (encoding trans-aconitate methyltransferase), sacA (encoding aconitase), aceB1 (encoding malate synthase), mdh (encoding malate dehydrogenase) and idh (encoding isocitrate dehydrogenase). Moreover, the divergent tam-tamR gene pairs and the predicted TamR binding sites are highly conserved in the promoter regions of its target genes in different Streptomyces species. Trans-aconitate can attenuate DNA-binding by TamR, as can citrate, cis-aconitate and isocitrate, which are the substrate, intermediate and product of aconitase, respectively. In vivo results also showed that citrate and hydrogen peroxide can induce upregulation of these target genes. The collected information in this study suggests that TamR plays an important and conserved role in promoting metabolic flux through the citric acid cycle under some stress conditions. S. coelicolor also encodes a PecS homolog (SCO2647) that regulates a pecM gene (SCO2646). S. coelicolor PecS, which exists as a homodimer, binds the intergenic region between pecS and pecM genes with high affinity. The binding of PecS to its target DNA can be efficiently attenuated by the ligand urate, which also quenches the intrinsic fluorescence of PecS, indicating a direct interaction between urate and PecS. In vivo measurement of gene expression showed that activity of pecS and pecM genes is significantly elevated after exposure of S. coelicolor cultures to urate. These results indicate that S. coelicolor PecS responds to the ligand urate by attenuated DNA binding in vitro and upregulation of gene activity in vivo.
