The goal of this study is to explore the phylogenetic relationships in the most confusing period during hominin evolution: the relatively speciose period between ca. 3 Ma and 1 Ma, when several distinct, yet closely related, hominin species lived contemporaneously in overlapping regions of Africa. Though our knowledge of these species’ morphology has grown considerably in recent years, there is still confusion regarding how these species were related to one another. Most commonly, these questions are investigated using phylogenetic analytical methods such as maximum parsimony, and the issue is rarely clear-cut. Researchers have long debated the best methods for selecting taxa and characters to be used in analysis. While maximum parsimony is a useful analytical tool when investigating certain sets of taxa, it has shortcomings when applied to closely related species, especially if introgression and reticulation occurred between those species. To date, scholars have interpreted the period in hominin history between 3 Ma and 1 Ma in terms of simple bifurcating tree-like relationships without considering that the relationships between taxa could be more complex. This study investigates the possibility of reticulate relationships between hominin taxa during this period by employing novel analytic methods more commonly used in used in evolutionary biology. Specifically, a previously published character data set from thirteen hominin taxa is employed. The data are analyzed using maximum parsimony, the DELTRAN character optimization method, and a distance matrix method for examining the structure of the data and to identify sources of character conflict. This study demonstrates conflicting signals in the data set indicate that relationships between hominin taxa are likely more complex than can be accounted for in tree-like interpretations. Unfortunately, analytical tools specifically designed to identify reticulation and introgression are not currently available for morphological data of this type. In the future, it would be beneficial if software were developed to analyze reticulate relationships using these types of data. Genetic data indicate that in the late Pleistocene, Neandertals interbred with modern humans (and also with the Denisovans); this study suggests that among earlier hominin taxa, phylogenetic relationships were also more complex than has been previously proposed.

▼ Hybridization creates novel genotypes that may differ from the parental species in traits that mediate ecological interactions. In plants, the response of insect communities to hybrid plants is of particular interest, with changes in insect abundance potentially feeding back on plant populations or having impacts on the higher trophic levels that rely on insects for food. In this project, I focused on cattails (Typha spp.), which are widespread, dominant wetland plants. In northern North America, the native cattail species T. latifolia hybridizes with T. angustifolia to form a distinct, vigorous form known as T. x glauca, which creates dense monocultures via vegetative growth, and is considered invasive. The goal of this research was to determine how arthropod communities respond to this hybrid plant, and to use one important insect species as a case study to uncover mechanisms determining insect abundance in cattail hybrid zones. Chapter 1 describes an extensive survey of the arthropod community assembling around cattail, and shows that diversity and abundance of arthropods is depauperate on the hybrid compared to T. latifolia, but similar to that on T. angustifolia. Abundance patterns differed by species, however, and certain important species showed depressed abundance on the hybrid compared to either parental species. One such species is the seed-eating moth Limnaecia phragmitella, and Chapters 2 and 3 explore potential mechanisms for why hybrid plants appear to have increased resistance to this herbivore. I show that female moths do not avoid hybrid plants as oviposition sites, and that poor larval performance due to food limitation (from reduced seed set) is the most likely mechanism driving this species' abundance pattern. Since low fertility is common in hybrid plants, low abundance of seed-feeding herbivores probably represents a predictable consequence of hybridization. Chapter 4 discusses identification of hybrid cattails, and presents sets of traits based on genetically-identified cattails that can be used by researchers and managers to distinguish first-generation hybrids from the parental species in the field. Overall, this research provides a valuable new perspective to questions surrounding the effects of hybridization on community ecology, and the role of hybridization in insect-plant interactions. ▼ Understanding what makes a species is fundamental to understanding evolutionary biology, yet there is so much about this process that still puzzles us. Until recently, mating between different species, or hybridization, was thought to be a rare event. With the advent of genome sequencing, biologists began to realize that hybridization is remarkably common throughout the tree of life. Despite this realization that hybridization is common, there is much we do not know about its evolutionary effects. In my dissertation work, I use a combination of genomic and computational techniques to ask how selection on hybrids shapes the genomes and evolution of hybrids and parental species. As a model system for this work, I focus on a group of freshwater fish, the swordtails (Poeciliidae: Xiphophorus). In my first chapter, I examine the genome of a proposed hybrid species, the swordtail fish Xiphophorus clemenciae. In my second chapter, I return to the question of hybrid speciation using theoretical and simulation approaches. I use models that describe how gene combinations that are under selection in hybrids (or “hybrid incompatibilities”) to predict how these regions of the genome will evolve in hybrids, and potentially contribute to reproductive isolation between hybrids and parent species. In my third chapter, I study the genomes of recent, natural hybrids between the sister species X. birchmanni and X. malinche. I identify on the order of two hundred pairs of hybrid incompatibilities and find evidence that these loci may actually play a role in limiting gene flow between species at functionally important genomic regions. In my fourth chapter, I study an ancient hybridization event between the swordtail fish X. nezahualcoyotl and X. cortezi. I find that at least two thousand generations have passed since initial hybridization in these species, allow time for selection to act on hybrid ancestry in the genome. I find that selection has constrained what regions of the genome are hybridization-derived to less functionally essential genomic regions. Overall, my dissertation work yields new insights into the importance of hybridization in speciation and how selection acts on hybridization-derived regions to shape hybrid ancestry in the genome. ▼ The replication of the RNA genome of the rhabdovirus vesicular stomatitis virus (VSV) was studied in vivo and in vitro. The products of replication, (+) and (-) strand 42S RNA, were separated from the mRNA species in CsCI gradients, allowing the determination of the rates of 42S RNA synthesis throughout the infectious cycle. It was found that 42S RNA synthesis and virus release occurred over a narrow time span and were maximal at t hours (h) post-infection (PI). The ratio of (+): (-) strand 42S RNA shifted from 40:60 at 2 h PI to 20:80 at 4 h PI. This shift was shown to be due to an increase in the rate of (-) strand 42S RNA synthesis while the rate of (+) strand 42S RNA synthesis remain constant. The apparent constance of the rate of (+) strand synthesis suggests that there are separate regulators of (+) and (-) strand synthesis. The replicate complex from VSV-infected HeLa cells was isolated in Renografin gradients. By pulse-labeling cells for 5 min at 5 h PI, we were able to isolate a complex while contained radiolabeled RNA molecules which ranged in size from 18S to 42S. Longer times of pulse-labeling demonstrated that the radiolabeled RNA species accumulated as 42S RNA. The characteristics of this complex were examined in several ways. We demonstrated that the nascent RNA species contained in the RNP complexes were ribonuclease-resistant and single-stranded, which indicated that the RNA species were associated with protein. The radiolabeled RNP complexes had an equilibrium density in CsCI identical in the viron nucleocaposid. Hybridization analyses of the nascent RNA species demonstrated that the ratui if (+): (-) RNA contained in the replicative complex was higher at 2 h PI than at 6 h PI, just as we observed with the rates of synthesis of 42S RNA in vivo. The actual ratios of the RNA contained in the replicative complex and the 42S isolated in CsCI gradients were similar as well. The nascent (-) strand RNA which was approximately 18S in size was shown to be enriched for sequences identical to the 5’ end of the genome RNA. These results strongly suggest that the RNP complexes we have isolated are in fact replicative complexes. The in vitro synthesis of genome-size 42S RNA was observed using lysates prepared from infected cells, but not when virion RNPs were used in the reaction. The synthesis of several smaller unique RNA species was also observed in the crude cell extract system. The 42S RNA which was synthesized in vitro was bound by oligo(dT) column which suggests that the 42S RNA contained poly (A). The synthesis of the 42S RNA was prevented when the cells were treated with cycloheximide prior to preparation of the cell extract. The synthesis of full-length RNA was maximal at 5 h PI, the same time at which replication in vivo was shown to be maximal. Preliminary hybridization analyses of the 42S, 2S and 20S RNA species which were synthesized in vitro by the cell extracts indicated that these RNA species were (+) strand in sence.

▼ Effective chemical control of pollination would provide an alternative to the cytoplasmic male-sterile system in hybrid wheat (Triticum aestivum L.) production. The objective of this study was to determine concentration, formulation, growth stage of application and genotypic effects on levels of induced pollen suppression and subsequent natural out-crossing from foliar applications of promising Chemical Hybridization Agents (CHA's). Effective concentration ranges for each CHA were determined in preliminary trials. Growth stages of application were made at 1.5cm to 2.5cm mean primordia (spike) length of most advanced tillers. Effective treatments were observed from both high and low concentrations and both growth stages of application with different CHA's. With specific concentrations and stages of application, ten of thirteen CHA's resulted in both high mean sterility (94-99.8 percent) relative to bagged control spikes and high plot grain yields (44.0 to 73.4 percent) relative to control mean plot yield. In some cases, highest CHA concentrations resulted in higher phytotoxicity and subsequent reduced grain yield suggesting some reduced female fertility and/or receptivity. Chemical Hybridization agents were subject to only small modifications with different formulations. Formulations which resulted in higher mean sterility also resulted in higher plant phytotoxicity, lower grain yield, and were generally effective at lower concentrations. Large differences in genotype response were observed with a single concentration application of four CHA candidates. Concentrations high enough to induce high sterility (>95%) for all genotypes resulted higher phytotoxicity and subsequent lower yields of some treatments. Screening genotypes with inherent capacities to receive wind-blown pollen, in addition to identifying superior pollinators, is needed. Assuming treatment genotypes can be efficiently screened for optimum concentrations and stages of application, the future of CHA technology as both a breeding tool and as a vehicle for development of hybrid wheat seems promising. ▼ The Guadalupe Bass Micropterus treculii is native to the Texas Hill Country of central Texas. It is distributed across portions of the Brazos, Colorado, Guadalupe and San Antonio River basins. The Guadalupe Bass is threatened by hybridization with non-native smallmouth bass Micropterus dolomieu. Because pure bred Guadalupe Bass are increasingly harder to find in areas where Smallmouth Bass have become established, Texas Parks and Wildlife Department developed a captive spawning program for Guadalupe Bass for supplemental stocking to counter the influence of hybridization. To determine potential mechanisms influencing hybridization in Guadalupe Bass populations, objectives were: (1) characterize nesting habitat and behavior, (2) compare courtship behaviors in native and hatchery environments, and (3) identify behaviors potentially influencing genetic diversity in offspring of hatchery fish. Initial field studies included snorkeling and visual surveys conducted during September and November in 2012 in Gorman Creek, South Llano River, Pedernales River, and the Guadalupe River; no active nests or reproductive adult Guadalupe Bass were observed. During February through May of 2013, visual surveys were repeated at the four field sites. In addition courtship and spawning behavior of Guadalupe Bass were recorded at A.E. Wood Hatchery. In both hatchery and natural environments, previously undocumented reproductive behaviors were observed. Breeding color patterns of males and females became more differentiated, aggressive behavior of males included opercular flaring and jaw locking, and individual males courted multiple females simultaneously and syntopically at nest sites. Only 50% of the available nesting mats were used because of the monopolization of females and nest sites by a few males. Frequencies were significantly different for several male and female behaviors when comparing hatchery to natural environments. The prototypical courting and spawning sequence of the Guadalupe Bass were visually represented in kinematic diagrams. Although behavioral sequences were similar in hatchery and natural sites, certain transition probabilities differed. Potential mechanisms for hybridization were: similar color pattern changes in males and females of both species, female preference in both species for larger males, similar use of nesting habitat in both species, similar reproductive behavioral repertoire, and the monopolization of nesting sites and females by males. ▼ Fluorescence in situ hybridization (FISH) is a molecular labeling technique that can be used to visualize and taxonomically identify microbial cells. In this study, spectral imaging technology was used (1) to expand the number of distinguishable FISH probe-labeled microbial populations in a single experiment and (2) to differentiate FISH probe-conferred signals from background and autofluorescence signals. Imaging assays were optimized to visualize bacterial cells in (1) an artificial community, consisting of ten laboratory-grown Proteobacteria species; (2) two types of artificial human gut bacterial communities in gnotobiotic mouse intestines; and (3) a local seawater sample. Gut bacterial cells in gnotobiotic mice were further analyzed to investigate spatial arrangements of bacterial taxa in intestinal cross-sections. Preservation of three-dimensional structures in luminal contents was demonstrated by using Technovit H8100 plastic resin. To characterize spatial patterns of gut bacteria, intestinal cross-sections were subjected to FISH, tile-scan image acquisition, spectral imaging analysis and a number of spatial analyses. Up to nine fluorescent reporters assigned to gut bacterial taxa were distinguished simultaneously in a FISH experiment on intestinal sections. On the same or serial sections of the embedded intestines, spatial distribution patterns of mucus were also analyzed. Across large intestinal cross-sections, bacterial concentration was directly correlated with mucus concentration; higher concentrations of mucus were more densely colonized with bacterial cells. Bacterial cells were also enriched on subsets of visible, large food particles. At scales of millimeters to 100 microns, different bacterial taxa were generally well-mixed. At scales of 1 to 20 microns, however, habitat patchiness became evident and was reflected in bacterial distribution. Abundance of Bacteroides taxa correlated with one another more tightly than non-Bacteroides taxa at scales of 15 to 20 microns. In addition, micron-scale clustering was observed among the bacterial taxa affiliated with the phylum Bacteroidetes. The clustering typically peaked at around the distance of 2 µm. In contrast, Collinsella aerofaciens in the Phylum Actinobacteria and Ruminococcus torques in the Phylum Firmicutes were more likely to be distributed randomly with respect to other bacterial populations. Although previous application of comparative osteology as a method for phylogenetic investigation at the species level in Anura has been limited, the approach, adopted in this study, has proven to be highly informative in its application to specific taxonomic studies. An overview of osteologicalc haractersin the type specieso f the genusX enopusi s presented for the first time and forms the basis for subsequent osteology-based species descriptions. Results implicate two tetraploids, X 1. victorianus and X fraseri in the hybrid origin of an octoploid species pair, X. wittei and X. vestitus in the Central African highlands. Existing ambiguity surrounding the taxonomic distinction between two cryptic taxa, also living in these highlands, XL victorianus and X 1. bunyoniensis is considered. Osteologically, the two are distinct. Corroboration for the sub-division of X. muelleri into eastern and western forms is provided by studies on comparative osteology and mating-call, amongst others. The taxonomic significance of thesef indings is overshadowedh owever,b y evidenceo f widespreadh ybridization and introgression with distantly relatedX . 1.l aevis in the southeasternp art of the X. muelleri range. Although only two species are currently known from Ethiopia, evidence of morphology indicates that museum collections of X. clivii comprise at least two distinct forms, one appearing to be intermediate between the two Xenopus sub-genera. Furthermore, osteology reveals that X largeni also straddles this taxonomic boundary, casting doubt on the robustness of this phylogenetic division. ▼ Heterosis, or hybrid vigour, is the phenomenon where a F1 hybrid exceeds the parents in biomass and seed production. Hybrids are used in production in rice, maize and other crops. In Arabidopsis, biomass heterosis occurs in hybrids at an early developmental stage and throughout development. Previous findings suggest that heterosis is associated with altered gene expression, especially for the genes involved in the photosynthesis pathway, but the relationship between photosynthesis and the generation of biomass heterosis is not clear. The aims of this project were to analyse Arabidopsis hybrids for their photosynthetic parameters and growth patterns and compare them to the corresponding parents to elucidate the relationship between heterosis and photosynthesis. To investigate whether photosynthetic properties in hybrids were different from the parents, the chlorophyll fluorescence and the CO₂ gas-exchange on a per leaf area basis were measured as indicators of the capacity of the light and dark reactions, respectively; the content of chlorophyll and the number of chloroplasts per mesophyll cell were analysed as indicators of the density of photosynthetic machinery in leaves; and leaf parameters that might affect gas-exchange in the leaf, including leaf thickness and the number of mesophyll cell layers, were examined. In all hybrids these photosynthetic parameters were at levels either between the two parents or similar to the better parent, showing that photosynthetic processes were highly conserved in hybrids and parents. Increasing photosynthesis via increasing the growth irradiance conditions did not enhance the heterosis level of hybrids compared to the parents. These results indicate that the biomass heterosis was not due to changes in photosynthetic processes. The growth patterns of the leaves of the heterotic C24/L𝑒𝑟 hybrids, showed that biomass heterosis was due largely to the newly developed leaves in the hybrid being larger than those of the parents at any point in time during development. The heterosis in leaf growth was due to greater cell size and increased cell number. Although the unit leaf area photosynthetic rate in the hybrids was not greater than the parents, the hybrids had a greater total leaf area to intercept more light to sustain the increased demands of energy and building blocks for the fast-growing new leaves. The growth heterosis in early leaf development might be a prerequisite for biomass heterosis throughout development. A critical role for photosynthesis in cotyledons in the generation of biomass heterosis was demonstrated by a mutant, snowy cotyledon2, which had impaired chloroplast biogenesis, specifically in the cotyledons. Whereas Ws/L𝑒𝑟 hybrids had a considerable biomass heterosis compared to the parents, mutant Ws/L𝑒𝑟 hybrids that were unable to carry out photosynthesis in cotyledons showed no heterosis relative to the homozygous mutant parents. ▼ Hybridization with non-native walleye may play a substantial role in sauger declines throughout the upper Missouri River drainage of Montana and Wyoming. I identified 11 microsatellite loci to detect interspecific hybridization and describe the genetic population structure of sauger. Two major population groupings of sauger were revealed by principal component analysis. The first consisted of samples from the Missouri and lower Yellowstone River drainages, which showed no evidence for genetic divergence among each other. The second major grouping contained samples from the Bighorn River drainage and the upper Yellowstone River. Samples from the upper Bighorn River drainage were genetically distinct from downstream samples. The Bighorn and upper Yellowstone River samples had substantially lower heterozygosity and allelic richness than the lower Yellowstone and Missouri River samples. Analysis of simulated data sets suggested that 100% of sauger and walleye and 100% of first and second generation hybrids could be correctly identified using these 11 loci. This indicates that my analysis method has the power to discriminate sauger and walleye and to detect hybridization and introgression. I detected only eighteen hybrids out of 925 individuals analyzed. Hybridization appeared recent, as nearly 50% of the hybrids showed significant evidence for having a non-hybrid ancestor within two generations. Only one hybrid was detected in the Missouri River. All others were found in the Yellowstone River drainage, despite a substantially higher rate of walleye stocking in the Missouri River drainage. Environmental conditions in the Yellowstone River drainage may be more conducive to hybridization, or hybrid and walleye survival. The rarity of hybrids, despite massive walleye stocking, is unexpected. Introgression of walleye genes into native sauger does not appear to be an immediate threat. Nevertheless, the presence of hybrids could still be harmful because their production represents wasted reproductive effort. Given my results, I recommend that (1) the transfer of genetically distinct stocks of sauger not take place; (2) historical levels of gene flow among populations be restored; and (3) the walleye fishery in the upper Missouri River drainage be replaced with a sauger or sterile walleye fishery.

▼ The past thirty years have seen a tripling in the number of Xenopus species recognized. Although previous application of comparative osteology as a method for phylogenetic investigation at the species level in Anura has been limited, the approach, adopted in this study, has proven to be highly informative in its application to specific taxonomic studies. An overview of osteologicalc haractersin the type specieso f the genusX enopusi s presented for the first time and forms the basis for subsequent osteology-based species descriptions. Results implicate two tetraploids, X 1. victorianus and X fraseri in the hybrid origin of an octoploid species pair, X. wittei and X. vestitus in the Central African highlands. Existing ambiguity surrounding the taxonomic distinction between two cryptic taxa, also living in these highlands, XL victorianus and X 1. bunyoniensis is considered. Osteologically, the two are distinct. Corroboration for the sub-division of X. muelleri into eastern and western forms is provided by studies on comparative osteology and mating-call, amongst others. The taxonomic significance of thesef indings is overshadowedh owever,b y evidenceo f widespreadh ybridization and introgression with distantly relatedX . 1.l aevis in the southeasternp art of the X. muelleri range. Although only two species are currently known from Ethiopia, evidence of morphology indicates that museum collections of X. clivii comprise at least two distinct forms, one appearing to be intermediate between the two Xenopus sub-genera. Furthermore, osteology reveals that X largeni also straddles this taxonomic boundary, casting doubt on the robustness of this phylogenetic division. Results are consistent with recent findings from molecular-based phylogenies, qualifying the use of comparative osteology as an informative method for investigation of evolutionary interactions
