▼ The high-throughputs sequence technologies produce a massive amount of data, that can reveal new genes, identify splice variants, and quantify gene expression genome-wide. However, the volume and the complexity of data from RNA-seq experiments necessitate a scalable, and mathematical analysis based on a robust statistical model. Therefore,
it is challenging to design integrated workflow, that incorporates the various analysis procedures. Particularly, the comparative transcriptome analysis is complicated due to several sources of measurement variability and poses numerous statistical challenges. In this research, we performed an integrated transcriptional profiling pipeline, which generates novel reproducible codes to obtain biologically interpretable results. Starting with the annotation of RNA-seq data and quality assessment, we provided a set of codes to serve the quality assessment visualization needed for establishing the RNA-Seq data analysis experiment. Additionally, we performed comprehensive differential gene expression analysis, presenting descriptive methods to interpret the RNA-Seq data. For implementing alternative splicing and differential exons usage analysis, we improved the performance of the Bioconductor package DEXSeq by defining the open reading frame of the exonic regions, which are differentially used between biological conditions due to the alternative splicing of the transcripts. Furthermore, we present a new methodology to analyze the differentially expressed long non-coding RNA, by finding the functional correlation of the long non-coding RNA with neighboring differential expressed protein coding genes. Thus, we obtain a clearer view of the regulation mechanism, and give a hypothesis about the role of long non-coding RNA in gene expression regulation.

▼ Osteoporosis is a prevalent bone metabolic disease characterized by bone
fragility. As a key pathophysiological mechanism, the disease is caused by excessive
bone resorption (by osteoclasts) over bone formation (by osteoblasts). Peripheral blood
monocytes (PBMs) represent a major systemic cell type for bone metabolism by serving
as progenitors of osteoclasts and producing cytokines important for osteoclastogenesis.
Our lab previously used microarray-based transcriptomics profiling to identify a list of
novel genes for osteoporosis.
My work is to further investigate the factors and regulatory network in
osteoporosis, using microarray data of monocytes from subjects with extremely high/low
hip bone mineral density. 1) We performed a pathway analysis and developed a novel
approach to correct the “crosstalk” phenomenon which is caused by overlapping genes.
2) We analyzed the long non-coding RNA (lncRNA) profile by re-annotating exon array
and predicted the regulatory mechanism of lncRNAs on protein coding genes in bone
metabolism. 3) We identified the important potential transcription factors for
osteoporosis and inferred the regulatory mechanism which exists between transcription
factors and target genes in bone metabolism.
My findings not only reported the key regulatory factors (lncRNAs and
transcriptional factors) contributes to bone metabolism, but also explored the potential
regulatory networks in osteoporosis.

▼ Au sein des hémopathies malignes B, les plasmocytoses malignes (myélome multiple [MM) et leucémie à plasmocyte [PCLI) occupent une place particulière par leur biologie et leurs aspects cliniques. Biologiquement, elles présentent une forte proportion d’anomalies oncogéniques· (RAS, c-MYC) et de fréquentes altérations de la voie p53 (CDKN2ADel, TP53Del/Mut) qui conduisent, cliniquement, à l’inefficacité des traitements cytostatiques conventionnels. Des lignées cellulaires de MM (HMCls) qui recouvrent en partie la diversité des patients ont été générées depuis 50 ans. Nous avons caractérisé l’exome complet de 33 lignées cellulaires humaines de MM. Les mutations faux-sens sont les plus fréquentes (92%). les HMCLs portent entre 307 et 916 mutant par HMCL, TP53 étant le gène le plus altéré (67%). Des pertes bi-alléliques des voies du cycle cellulaire (CDKN2C, RB1), de la voie NFkB (TRAF3, BIRC2) et de la voie p53 (TP53, CDKN2A) sont fréquentes. La fréquence des mutations/délétion est semblable à celle des patients ( DIS3, PRDM1, KRAS), ou majorée (TP53, CDKN2C, NRAS, PRKD2). la voie MAPK est lá plus altérée (82% des HMCls), principalement par des mutants de RAS: peu décrites, les HMCLs présentent des altérations des voies épigénétiques (73%), de l’ anémie de Fanconi (54%) et très peu d’anonalies directes de la machinerie apoptotique. Nous avons mis en relation les données dexpression, de mutation/délétion et de réponse aux traitements et démontré que l’efficacité de plusieurs traitements est indépendante des mutations. Finalement, le développement de stratégies prenant en compte ces altérations peu décrites dans le MM (Fanconi, Epigenetique) sont nécessaires.

▼ The thesis deals with technology of clip manufacture, used as connecting segment of clip frame. The molding is made out of 0,3 mm metal sheet and includes a number of bends and shaped cuts. Based on analysis of suitable production metods and size of series of 300 000 pieces per year, progressive combined tool was chosen as the best option. The part will be made in eight steps combining cutting and bending. For semi-finished product was used 53,4 mm wide roll of sheet metal. As material was choosen spring low alloy steel 51CrV4. Based on calculated force 43kN and work 15kJ the part will be produced on universal hydraulic press CUPS 6,3

▼ Due to the lead spike and its related health concern in the DC area, Point-of-Use (
POU) filters were installed at public schools to reduce lead concentrations in water. However, the installation of
POU filter could possibly lead to the growth of bacteria inside the filters, which could lead to health concerns. Therefore, the potential effects of
POU filters on microbial growth was investigated. To explore the cause of filter effects on microbial growth, a sampling campaign was carried out between July and December 2017 from 25 outlets within 5 elementary schools in the DC area. The applicability of flow cytometry results as a quantification method was validated and then used to quantify the biological growth. Our results revealed that the installation of
POU filters may lead to nitrification and an increase in microbial growth. Along with the increase in microbial growth, the microorganism community "fingerprints" based on flow cytometry data showed that the installation of filter could also shift the community distribution of bacteria based on their morphology. This study serves as a preliminary study to investigate the mechanics of microbial colonization on
POU filters.

▼ RANKL et RANK sont membres de la superfamille des TNF et de la superfamille des TNF-récepteurs, respectivement. Ils sont connus pour jouer un rôle important dans la régulation de la masse osseuse et dans le développement et la fonction du système immunitaire. Cependant des questions restent. Nous avons utilisé des souris génétiquement modifiées pour répondre à certaines de ces questions, en particulier en utilisant une souris dont les cellules stromales réticulaires marginales manquent RANKL dans les ganglions lymphatiques. Les résultats obtenus lors de cette thèse fournissent de nouvelles informations importantes sur l'impact positif de RANKL stromal sur les macrophages des ganglions lymphatiques concomitantes avec une fonction des cellules B amélioré et une pathogénicité virale réduit. Nous avons constaté que RANKL stromal régule l'expression de lymphotoxine et CXCL13, deux molécules clés de l'homéostasie des cellules B et de l'intégrité cellulaire des organes lymphoïdes secondaires. L’activité du RANKL semble suivre une hiérarchie temporelle sur lymphotoxine/TNFα, vu que le phénotype causé par le déficit en RANKL a une pénétrance augmenté avec l'âge. De plus, nous démontrons que RANKL active les cellules endotheliales lymphatiques des ganglions lymphatiques et on a trouvé que l'intégrine ITGA2b est un nouvel indicateur pour les cellules endotheliales lymphatiques activés. Ainsi, avec MAdCAM-1, ITGA2b sert comme un nouveau marqueur pour les cellules endothéliales lymphatiques qui sont constitutivement activés par le RANKL stromal. Au total, les données confirment l'importance de RANKL pour l'homéostasie des ganglions lymphatiques et dévoile les mécanismes ci-inconnus des fonctions de RANKL. À la lumière de cela et le fait que RANKL est sensible aux hormones féminines, nous avons étudié le rôle de RANKL dans le syndrome de Sjögren, une maladie inflammatoire chronique des glandes salivaires et lacrymales avec une forte polarisation de sexe féminin. Nous apportons la preuve que la neutralisation du RANKL réduit la taille des organes lymphoïdes tertiaire. En perspective, une éventuelle diaphonie entre les cellules endothéliales lymphatiques et les macrophages ou les cellules réticulaires marginales reste à clarifier. En outre, d'autres travaux sont nécessaires pour élucider le mécanisme par lequel RANKL stimule les maladies inflammatoires chroniques présentant des structures lymphoïdes tertiaires, afin de faire RANKL une nouvelle cible pour la thérapie.

▼ The household biosand filter (BSF) is one of the world’s most utilized point-of-use (
POU) water treatment tools where drinking water is not reliably potable. The feasibility of using ferrocement for construction, the filter volume, and the effect of temperature on removal are unclear, however. The following field and laboratory research was carried out in Panama and at Michigan Technological University. Field testing of ferrocement biosand filters (FBSFs) in rural Panama yielded average coliform and
E.coli removals that compared favorably to plastic and cement BSFs. Parallel testing of a larger-bodied FBSF and a conventionally-sized BSF revealed that the former is necessary to sufficiently purify dose volumes greater than the recommended 12 liter influent. Additionally, for optimal treatment, no more than approximately three-quarters of the total pore volume should be introduced per day. Model filters in different temperature labs showed that while immediate filter performance varies by temperature, over time, BSF performance adjusts to be similar for all tested temperature values. Finally, exposure to extremely reduced temperatures and freezing severely reduced filter performance compared to control filters.

▼ Chitosan is naturally occurring polysaccharide that is related to the molecule chitin and has been shown to act as an antifungal and antibacterial agent, as well as a coagulant for microbial removal from water. However, little research has explored the antiviral properties of chitosan, particularly as an as an antimicrobial agent to treat drinking water. In this study we investigated the efficacy of utilizing chitosan as an antiviral agent for the purposes of water treatment by measuring the minimum inhibitory concentrations (MIC) of seven chitosan samples- chitosan lactate, chitosan acetate, chitosan HCl, 70DD, 85DD, 95DD, and 100K. An antimicrobial assay was conducted utilizing seven chitosan samples with varying degrees of deacetylation, different molecular weights, and different added functional groups. We determined that amongst all chitosan samples only three samples- 85DD, 95DD, and 100K Da had the lowest MIC, or the concentration at which there were no detectable viral components at a concentration of 5,000 µg/ml. The results attained in this experiment add to the body of knowledge about the potential benefits of utilizing chitosan as an antimicrobial agent in areas with limited water and sanitation infrastructure.

▼ La protéine MLN51, surexprimée dans environ 30% des cancers du sein, est un facteur clé du métabolisme des ARNm, en tant que membre du complexe de jonction des exons (EJC). Ce graffiti moléculaire est un régulateur essentiel de l’expression génique de par son implication dans l’épissage, l’export, la traduction, la stabilité et la dégradation des ARNm. A l’échelle structurale, l’EJC est organisé autour d’un coeur protéique avec l’hélicase eIF4A3, MLN51 et l’hétérodimère Magoh/Y14. Ce tétramère sert de plateforme d’ancrage à d’autres facteurs périphériques. Les mécanismes de recrutement du coeur EJC sur l’ARNm ont été élucidés par des approches biochimiques. Dans ce contexte, nous avons initié un travail original destiné à mettre en évidence la localisation cellulaire de l’assemblage du coeur EJC in vivo. L’utilisation de techniques d’imagerie photonique et électronique a permis d’établir un lien véritable entre la localisation du coeur EJC et l’architecture nucléaire. Nous avons montré que la plupart des facteurs EJC sont localisés et interagissent à la périphérie des speckles nucléaires, lieux de stockage des facteurs d’épissage. Ces régions discrètes nucléaires ont été appelées «perispeckles» et sont des entités distinctes des speckles. De manière intéressante, la localisation des protéines coeur coïncide avec celle des ARNm dans les perispeckles et est spatialement reliée aux sites transcriptionnels. Ces données démontrent que l’assemblage du coeur EJC a lieu dans le compartiment nucléaire et définissent le perispeckle comme un territoire intermédiaire entre les speckles nucléaires et sites de transcription où s’opèrent des évènements post-transcriptionnels fondamentaux.
The MLN51 protein, overexpressed in around 30% of breast cancers, is a key factor for mRNA metabolism, as a member of the Exon Junction Complex (EJC). The EJC marks the splicing history of an mRNA and influences many stages of its subsequent metabolism: splicing, dynamic cytoplasmic export, efficient and localized translation, quality-control and stability. Structurally, the EJC is organized around a core complex that is formed by four proteins (eIF4A3, MLN51, Magoh, Y14). The core complex serves as a binding platform for more than a dozen peripheral factors. The EJC is not a pre-assembled complex; however, its assembly mode is well described in vitro using recombinant proteins and splicing extracts. Nevertheless, where this complex assembles in vivo was a matter of debate. By using light and electron microscopy approaches, we established an original link between the cellular distribution of the EJC core factors and the nuclear architecture. The core and most of the peripheral EJC factors are colocalized and interact together in discrete regions of the nucleus, located at the periphery of nuclear speckles. This doughnut-shaped region appears to be a novel nuclear territory that we termed “the perispeckle”. ▼ Exon shuffling foi primeiramente proposto por Walter Gilbert em 1978 como um mecanismo em que exons de diferentes genes podem ser combinados, levando à formação de novos genes. O mecanismo de exon shuffling é favorecido por recombinações intrônicas e está correlacionado com a simetria de exons. Evidências deste mecanismo provém de análises de combinações de fases de introns, correlações entre bordas de exons e de domínios protéicos e da recorrência de domínios em diversas proteínas. Dessa forma, a evolução de proteínas formadas por exon shuffling pode ser inferida considerando a organização exon-intron dos genes, o padrão de combinações de fases de introns e a organização de domínios nas proteínas. Neste sentido, regiões protéicas que possivelmente foram originadas por eventos de exon shuffling foram identificadas através de análises em larga escala em diferentes espécies eucarióticas. A estratégia foi baseada no alinhamento entre todas as proteínas anotadas de uma determinada espécie e a verificação da presença de introns e suas respectivas fases em torno das regiões alinhadas. Nós verificamos que eventos de exon shuffling em eucariotos antigos, de origem anterior aos Metazoa, são predominantemente simétricos 0-0, enquanto nos metazoários a predominância é de unidades simétricas 1-1. Esses dados confirmam idéias anteriores de que a transição para a multicelularidade animal foi marcada pelo embaralhamento extensivo de exons e domínios 1-1. O metazoário basal Trichoplax adhaerens pode ser considerado um representante desta transição, evidenciada pelas freqüências balanceadas de regiões simétricas 0-0 e 1-1. O sinal de flanqueamento por introns em torno das bordas de domínios protéicos confirmou os resultados obtidos através dos alinhamentos, com a prevalência de domínios 0-0 em não metazoários e 1-1 em metazaoários. Um agrupamento hierárquico de domínios flanqueados por introns foi construído, permitindo identificar domínios ou grupos de domínios com evidência de expansões em períodos específicos, como nos vertebrados. Por fim, os genes envolvidos em eventos de exon shuffling foram analisados quanto ao enriquecimento em termos do Gene Ontology. Humans are able to quickly recognize and evaluate visual patterns, thus this thesis aims to apply this feature to the analysis of aspects of the conservation of carbonic anhydrase proteins. This was facilitated through the creation of two pipelines:

* One to create a visual display of the aligned exons of the cDNA transcripts contained within CAbase with indicators to show the positions of start and stop codons along with the locations of the predicted signal and mitochondrial targeting peptides. This pipeline was named Exon_Analysis.
Carbonic anhydrases (CAs) are ubiquitous proteins that reversibly catalyse carbon dioxide into carbonic acid. Through the events of duplication, the CAs exist in at least 16 different isoforms and potentially up to 17 different isoforms.
Methods
The pipelines were created using freely available tools that included python, MySQL, various bioinformatic tools such as Clustal Omega, PRANK, BLAST and Pal2Nal.
The data for CAbase was extracted from Ensembl, NCBI, UniProt, RSCB PDB, UniGene and FlyBase. Additionally, calculated data from using SignalP and TargetP was also included. CAbase is hosted on the Amazon Web Server and can be accessed using any computer that has access to the Internet and has MySQL installed.
Exon_Analysis draws a scaled exon MSA schematic based on a PRANK MSA of the cDNA transcripts for a CA isoform. The exons and other indicators such as the start and stop codon, and the signal and target peptides are all drawn in different colours and in their scaled locations. Thus it is possible to see the conserved nature of the exons within the coding regions and the aligned start and stop codons and the peptides for each CA isoform.
Results
CAbase is now publically available for anyone to use. However, it is still somewhat user unfriendly due to the requirement that user be familiar with SQL. CAbase facilitated the use of Exon_Analysis. This pipeline has enabled the quality control of the predicted genes one exon at a time. Evolutionary events such as the conservation of short exons within CAs VI, IX, XII, XIV, X and XI has been shown in the exon MSA schematics. Both tools could be adapted for use with other proteins.
Conclusion
CAbase is a specialized database for CA researchers that can continue to be adapted to their needs. It allows researchers to create specific queries without having to filter for unwanted proteins. Exon_Analysis creates an exon MSA schematic to visualise the relationship between the exons and other features of interest. This facilitates the quality control of predicted genes one exon at a time.

▼ Chez les métazoaires, la majorité des gènes codant des protéines contiennent des introns qui sont excisés par la machinerie d’épissage ou « spliceosome » pendant leur transcription. En plus d’enlever les introns, l'étape d'épissage habille les ARNm naissants avec des protéines de liaison à l'ARN (RBPs) qui modulent les étapes suivantes du cycle de vie des ARNm. Le complexe EJC (
Exon Junction Complex) déposé par le spliceosome sur les ARNm est un composant majeur de l’ensemble des protéines couvrant les ARNm (particules mRNP). L'EJC est structurellement organisé autour de l'ARN hélicase eIF4A3 qui sert de plate-forme de liaison pour de multiples facteurs annexes. EIF4A3 est spécifiquement recrutée par la machinerie d’épissage par le facteur d’épissage CWC22 avant l'excision des introns. L’EJC joue un rôle central dans le devenir des ARNm en contribuant à la régulation de l’épissage alternatif ainsi que de la localization, la traduction et la dégradation des ARNm. De multiples interrogations subsistent quant au mécanisme par lequel les EJCs sont assemblés par le spliceosome ainsi que le lien existant entre l'expression altérée de protéines de l’EJC et des défauts de développement ou des pathologies humaines. L’objectif de mon doctorat est de caractériser le facteur d'épissage CWC27 dont la fonction précise est inconnue. La première partie de mon travail de recherche consiste en la caractérisation de mutations pathogènes identifiées dans le gène humain CWC27 en collaboration avec des généticiens humains. Cette étude a révélé que des mutations tronquantes de CWC27 sont associées à un phénotype de Rétinite pigmentaire (RP) avec parfois des défauts de développement. J'ai notamment montré que la mutation homozygote c.599+1G>A de CWC27 conduit à l'expression de deux nouveaux transcrits alternatifs contenant un codon de terminaison précoce (PTC). Dans un deuxième temps, j’ai caractérisé biochimiquement et fonctionnellement la protéine CWC27. Afin de purifier efficacement CWC27, j’ai fusionné la protéine endogène avec une étiquette d'affinité FLAG introduite dans le génome des cellules HeLa par la méthode CRISPR-Cas9. La précipitation de FLAG-CWC27 couplée à la spectrométrie de masse quantitative a identifié CWC22 et eIF4A3 comme des partenaires majeurs de CWC27. En exprimant des versions sauvages ou tronquées de CWC22 et CWC27, nous montrons que le domaine C-terminal de CWC27 est médiateur de l'interaction avec CWC22 et eIF4A3. Les mutations correspondant à celles observées chez les patients entraînent la perte des interactions avec CWC22 et eIF4A3. Puis, en utilisant des protéines recombinantes, nous avons reconstitué in vitro le complexe trimérique CWC27/CWC22/eIF4A3 et montré que CWC27 stabilise la liaison de eIF4A3 à CWC22. En collaboration avec des biologistes structuraux, nous avons résolu la structure 3D du complexe CWC27/CWC22/eIF4A3. ▼ Le pou de tête et le pou de corps sont deux écotypes indiscernables occupant chacun une niche écologique différente. Le pou de corps représente une menace réelle pour l'Homme en raison de son rôle de vecteur dans la transmission de trois maladies graves pour l'Homme à savoir: le typhus épidémique, la fièvre des tranchées et la fièvre récurrente. Dans cette thèse, nous avons obtenu des résultats concrets dans chacune des thématiques abordées. En effet, nous avons (i) mis en place un outil moléculaire qui permet de différencier pour la première fois entre le pou de tête et le pou de corps qui a montré efficacité sur le terrain, (ii) mis en évidence l'existence d'un nouveau clade mitochondrial (Clade D) renfermant des poux de tête et des poux de corps susceptible de vectoriser Bartonella quintana et Yersinia pestis, (iii) retracé les migrations humaines à travers l'analyse de poux anciens provenant de différentes périodes et localisations, (iv) démontré pour la première fois que Pediculus mjobergi est génétiquement proche du pou humain et confirmé l'hypothèse qu'à l'origine Pediculus mjobergi était un pou humain qui a été transféré aux singes du Nouveau Monde par les premiers Hommes à avoir atteint le continent américain il y a des milliers d'années et (v) mis en place un outil de détection et de contrôle de la résistance moléculaire des poux à la perméthrine. Cet outil fut particulièrement utile dans l'étude clinique que nous avons menée pour déterminer si l'utilisation de sous-vêtements imprégnés d'insecticide offrait une protection efficace à long terme contre les poux de corps infestant les personnes sans-abri.
Head louse (Pediculus humanus capitis) and body louse (Pediculus humanus humanus) are two indistinguishable ecotypes each occupying an ecological niche: hair for head louse and clothing for the body louse. Body louse represents a real threat to humans because of its role as vector for the transmission of three deleterious diseases namely epidemic typhus, trench fever and relapsing fever.In this thesis, we obtained concrete results that have led to scientific publications. Indeed, we (i) implemented a molecular tool to differentiate for the first time between head and body louse, (ii) we highlighted the existence of a fourth mitochondrial clade (Clade D) comprising head and body lice that can vectorize Bartonella quintana and Yersinia pestis, (iii) we traced human migration through the analysis of ancient lice from different periods and different area, (iv) we demonstrated for the first time that Pediculus mjobergi is genetically close to human louse and confirmed the hypothesis that initially Pediculus mjobergi was a human louse has been transferred to New World monkeys by the first humans who have reached the American continent thousands of years ago and (v) we have implemented a tool for detecting and monitoring the molecular resistance to permethrin of body lice that parasite sheltered homeless persons in Marseille. ▼ Notre recherche consiste à comprendre quels sont les effets des jeux vidéo de simulation d’animaux virtuels sur les conceptions du vivant, en particulier sur la distinction entre ce qui est vivant et ce qui ne l’est pas. Pour ce faire, il s’agit d’identifier les différences conceptuelles entre les populations de joueurs et de non-joueurs aux jeux vidéo de simulation d’animaux virtuels. Tout d'abord, nous avons fait une enquête exploratoire identifiant les pratiques vidéo ludiques des enfants. Cette enquête a permis de sélectionner les deux jeux les plus utilisés par les enfants de cet âge : Talking TOM et POU. Notre étude porte plus particulièrement sur ces deux jeux. Un questionnaire a été diffusé au Liban et en France pour étudier la façon dont les joueurs et les non-joueurs à ces deux jeux conçoivent le vivant. Au total 916 enfants âgés de 9 à 12 ans ont rempli ce questionnaire. Au Liban, le questionnaire a été suivi de 21 entretiens avec des élèves. Les questionnaires ont été traités statistiquement afin de faire émerger les différences et les similitudes entre les populations de joueurs et de non-joueurs en France et au Liban. Les entretiens ont été analysés par une analyse thématique de contenu suivie par une analyse lexicale et ont permis une exploitation plus qualitative des résultats. Les résultats montrent que les entretiens et les questionnaires convergent fortement vers l’hypothèse d’une influence des jeux sur la construction de la notion de vie chez les joueurs des deux pays. En effet, au Liban et en France les utilisateurs de TOM et POU ont des conceptions significativement plus anthropomorphiques, animistes et anthropocentriques que ceux qui n’y jouent pas.
Our research is to understand the effects of video games simulating virtual animals on the concepts of life, especially the distinction between what is alive and what is not. To do this, it is a question of identifying the conceptual differences between the populations of players and non-players in virtual animal simulation video games. First, we did an exploratory survey identifying children's playful video practices. This survey allowed selecting the two most used games by children of this age: Talking TOM and POU. Our study focuses on these two games. A questionnaire has been distributed in Lebanon and France to study how players and non-players in TOM and / or POU design the living. A total of 916 children aged 9 to 12 completed this questionnaire. In Lebanon, 21 interviews with students followed the questionnaire. The questionnaires were statistically analyzed to reveal the differences and similarities between the populations of players and non-players in France and Lebanon. The interviews had been analyzed by a thematic analysis of content followed by a lexical analysis and allowed a qualitative exploitation of the results. The results show that interviews and questionnaires strongly converge on the hypothesis of an influence of games on the construction of the notion of life among players of both countries. The human impact on the current irrigation RAM area would go back to the beginning of the Roman colonial presence in the second century BC and the founding of the city of Valencia, with rainfed crops based on the typical Mediterranean within a parcel division based on the typical Roman land although
it left few traces on the territory.
From the eighth century, the consolidation of a new social group formed by Arabized Berber Islamic clans will be a commitment to a change in the model farm. With irrigation they will seek to overcome limited climate and provide more consistent production for the dietary needs of the new ethno-social group.
The first option of these clans would be the use of water resources from natural springs and around them the settlement process would begin with farms as productive core housing-mark which will be the preeminent form of occupation and territorial organization for several centuries. A space that would combine the presence set of spaces inhabited and cultivated with intermediate spaces dedicated to preservation, supply of raw materials and grazing.
The second option would start in the late tenth century with the construction of the bypass channel of Turia river.
It was an entirely designed and built channel with successive derivations where water would get continuous and proportional to each of the farmhouses exits.
The third option, up to date, started in the thirteenth century after the process of military conquest, colonization and feudalization by the Catalan-Aragonese Christian Crown and opted for continuing increasing the social option of irrigated agriculture. Space with a concentration of housing that will decrease in number and increase in size will be restructured, plus the irrigation network will expand irrigation to places where technical conditions of that time allowed. The Andalusian proportional model will be gradually replaced by one based on permanent attachment from water to land and equal rights to regulate irrigation. The result of the new process of occupation will be the creation of a space with full water use from Turia river, the Jovedat, and some external spaces to the system with the use of local water resources and the use of surplus which will be named as "Extremal".
Both spaces: Extremal and Jovedat have been expanding over time with almost any relation between them despite their contiguity. The Jovedat centrally managed by an institution unanimous recognized, the Commune; the Extremal (the "Extremales") selfgoverned or exclusive managed by the municipality.

Ti sistemi morajo zagotavljati zanesljive informacije in njihovo hitro izmenjavo, kar je ključno v procesu sprejemanja poslovnih odločitev, za hitro reakcijo in kratek odzivni čas.
Z uvajanjem in vzpostavitvijo ERP sistemov (Enterprise Resource Planning – poslovni informacijski sistem) družbe vodijo in obvladujejo procese planiranja in razporejanja virov, nadzor nad stroški ter pregled ekonomskih kazalnikov uspešnosti. Kakovost procesov in njihovo nenehno izboljševanje sta zelo pomembna dejavnika za uspešnost in učinkovitost poslovanja podjetja. Pri tem nam pomagajo različni sistemi vodenja, kot npr. sistem vodenja kakovosti, model poslovne odličnosti, sistem ravnanja z okoljem ipd.
Osnovni poslovni informacijski sistemi običajno ne omogočajo zadostne informacijske podpore sistemu vodenja kakovosti oz. njihove aplikacije niso v celoti usklajene z zahtevami mednarodnih standardov vodenja kakovosti, ravnanja z okoljem oz. z različnimi modeli poslovne odličnosti, zato se podjetja odločajo za nakup posebnih programskih aplikacij za podporo kakovosti ali pa ostaja nivo njihovega obvladovanja kazalnikov kakovosti omejen na delo s preglednicami.
Temeljni cilj pričujoče študije je, da na podlagi uporabljenih teoretičnih in metodoloških izhodišč predlaga razvoj modela informacijske podpore sistemu vodenja kakovosti kot posebnega modula »Modula Kakovost« v okviru poslovnega informacijskega sistema Infor ERP LN in da preveri njegovo splošno uporabnost v praksi.
Obravnava teme v prvem, teoretičnem delu temelji na uveljavljenih izhodiščih razvoja sistemov vodenja kakovosti in modela poslovne odličnosti, poslovnih informacijskih sistemov ter stroških kakovosti. Drugi praktični del obsega zasnovo modela, ki je integriran v Infor ERP LN in predstavlja nadgradnjo njegove osnovne funkcionalnosti poslovnega informacijskega sistema. Predlagani model predstavlja novost v slovenskem prostoru in širše ter se uveljavlja v praksi. Je splošno uporaben in primeren za vsa podjetja, ki uporabljajo Infor ERP LN, ne glede na njihovo velikost ali dejavnost. Infor ERP LN v Sloveniji uporablja veliko število uveljavljenih podjetij.

▼ Wireless technologies for computer communications are today common. There are numerous wireless communication technologies with different properties and markets such as IEEE 802.11, 3G, and Long Term Evolution (LTE). When deciding on which technology to employ for Public Wi-Fi networks it is important to know about the specific properties of these technologies. This thesis investigates 3G, 4G, LTE and Wi-Fi IEEE 802.11 network standards in terms of their performance, security, and cost. Moreover, an analysis of the security and vulnerability of these technologies are provided. From the analysis it can be concluded that Wi-Fi is today an inexpensive technology with high bandwidth, low direct and associated costs, and low power consumption compared to 3G, 4G, LTE and WiMax. Wi-Fi (802.11 a/b/g/n) is – due to its cost-performance ratio – an appropriate wireless technology to provide Internet services to cafes, hotspots and public places.

▼ Tämän opinnäytetyön tarkoituksena on selvittää it-tradenomin roolia strategisen johtamisen toimijana tai tukena. Tutkimus on tehty toimeksiantona Tradenomiliitto TRAL ry:lle ja se on jatkoa syksyllä 2010 samasta aiheesta tehdylle kvantitatiiviselle tutkimukselle. Tavoitteena on parantaa it-tradenomien imagoa ja asemaa työmarkkinoilla. Samalla tutkimus pyrkii löytämään parannusehdotuksia it-tradenomikoulutukseen.
Tutkimusmenetelmänä on käytetty kvalitatiivisia haastatteluja joiden kohdehenkilöinä on toiminut aikaisemman tutkimuksen kautta haastateltaviksi suostuneita it-tradenomeja. Kvalitatiivisten haastattelujen rinnalla opinnäytetyö perehtyy strategisen johtamisen teoriaan alan kirjallisuuteen nojaten.
Tutkimustulosten mukaan it-tradenomit kokevat koulutuksensa lähinnä ponnistuslautana työelämään, mutta toivoivat tutkintoon lisää käytännönläheisiä opintoja. Kohdehenkilöiden mielestä tradenomikoulutus ei tarjonnut tarpeeksi strategiaan liittyviä opintoja ja strategiakursseja ehdotettiinkin lisättäväksi ainakin vapaavalinnaisten kurssien joukkoon. Ylemmän tradenomitutkinnon suorittaneet henkilöt näkivät ylemmän tutkinnon tuovan huomattavasti alempaa tutkintoa enemmän työelämässä vaadittavaa tietotaitoa. Tutkimustulosten valossa myös kaupallisten tradenomitutkintojen kautta tuntui saavan paremmat lähtökohdat strategiaan liittyviin työtehtäviin kuin tietojenkäsittelyn koulutusohjelmasta.
Haastatteluista nousi myös esiin tarve tradenomitutkinnon tunnettuuden parantamisesta työmarkkinoilla. Työnantajat eivät välttämättä tienneet tarpeeksi hyvin, mitä tradenomitutkinto tai ylempi tradenomitutkinto varsinaisesti sisälsivät, jolloin työntekijä ei saanut kaikkea mahdollista hyötyä irti opinnoistaan. Tämän nähtiin myös nakertavan motivaatiota jatkokouluttautumiseen.
This thesis examines the role of a person with a bachelor’s degree in Business Information Technology (BBA in ICT) as an actor or a supporter in strategic management. The thesis was commissioned by the Union of Professional Business Graduates in Finland and it follows a quantitative thesis of the same subject made in autumn 2010.The goal of the study was to find out how to improve the image of the BBA and of the Master of Business Administration (MBA) graduates. The goal was also to come up with a plan of making the BBA and MBA studies more useful and practical for graduates in terms of their career.BBA graduates were interviewed for the study. The interviews were qualitative. Strategic management was also studied more closely based on some of the literature in this field.The results showed that BBA graduates considered their diploma to be a good kick off for their working life, but the actual studies did not give them the kind of practical skills they needed. IT, however, comes together with risks such as vendor lock-in, loss of control and information breaches that could lead to
IT outsourcing (ITO) failure. If these risks are not properly identified and managed, organisations will remain vulnerable. While studies have been conducted on ITO and risk management, very few have conducted exploratory research to address how to manage the risks of ITO.
Hence, using a qualitative approach, this study explored how large organisations manage the common risks of ITO. These risks are the operational risk, business continuity risk, data privacy risk and compliance risk of the
IT Service Provider (ITSP). The study further explored the impact of these risks on large organisations and the mitigating controls organisations can have in place to reduce their impact and likelihood of occurrence. Interviews, which were recorded, was conducted with 12 experts from two large organisations in South Africa. The recorded interviews were transcribed, coded using NVivo software and analysed using thematic analysis. The main themes of this study were governance, develop ITO risk profile, ITSP audit, risk treatment, and assurance. Findings show that organisations need to constitute a Risk Management Committee with a substantial level of experience in the management of risks and ITO. This is to ensure the effective identification, assessment and treatment of ITO risks. Furthermore, the constituted Risk Committee must conduct verification exercises to identify the inherent risks of ITO. They must also conduct maturity assessment and business impact analysis (BIA) in assessing the probability of occurrence and impact of ITO risks. The Committee must establish technical and administrative controls in mitigating the risks of ITO. The findings further show that organisations must integrate risk governance and assurance polices in their ITO risk management strategy to continuously monitor residual risks and identify potentially new risks. A governance Framework for
IT Service Provider Risk Management (ITSPRM) that may serve as a guide in the effective management of ITO risks was also developed and presented.

▼ This dissertation studies a series of freeway and arterial traffic modeling, estimation and control methodologies. First, it investigates the Link-Node Cell Transmission Model's (LN-CTM's) ability to model arterial traffic. The LN-CTM is a modification of the cell transmission model developed by Daganzo. The investigation utilizes traffic data collected on an arterial segment in Los Angeles, California, and a link-node cell transmission model, with some adaptations to the arterial traffic, is constructed for the studied location. The simulated flow and the simulation travel time were compared with field measurements to evaluate the modeling accuracy.Second, an algorithm for estimating turning proportions is proposed in this dissertation. The knowledge about turning proportions at street intersections is a frequent input for traffic models, but it is often difficult to measure directly. Compared with previous estimation methods used to solve this problem, the proposed method can be used with only half the detectors employed in the conventional complete detector configuration. The proposed method formulates the estimation problem as a constrained least squares problem, and a recursive solving procedure is given. A simulation study was carried out to demonstrate the accuracy and efficiency of the proposed algorithm.In addition to addressing arterial traffic modeling and estimation problems, this dissertation also studies a freeway traffic control strategy and a freeway and arterial coordinated control strategy. It presents a coordinated control strategy of variable speed limits (VSL) and ramp metering to address freeway congestion caused by weaving effects. In this strategy, variable speed limits are designed to maximize the bottleneck flow, and ramp metering is designed to minimize travel time in a model predictive control frame work. A microscopic simulation based on the I-80 at Emeryville, California was built to evaluate the strategy, and the results showed that the traffic performance was significantly improved .Following the freeway control study, this dissertation discusses the coordinated control of freeways and arterials. In current practice, traffic controls on freeways and on arterials are independent. In order to coordinate these two systems for better performance, a control strategy covering the freeway ramp metering and the signal control at the adjacent intersection is developed. This control strategy uses upstream ALINEA, which is a well-known control algorithm, for ramp metering to locally maximize freeway throughput. For the intersection signal control, the proposed control strategy distributes green splits by taking into account both the available on-ramp space and the demands of all intersection movements. A microscopic simulation of traffic in an arterial intersection with flow discharge to a freeway on-ramp, which is calibrated using the data collected at San Jose, California, is created to evaluate the performance of the proposed control strategy. ▼ Climate change has been a topic for discussion in the IT industry. The IT (information
technology) sector has been regarded as one of the contributing sectors towards
climate change due to carbon emissions from IT equipment such as computers and
servers. Environmental concerns are gaining incremental attention from organisations
across the globe. Green IT is seen as part of the solution to this problem and has been
defined and discussed by many researchers. The purpose of this study was to
investigate Green IT practices that have been adopted in the NWPG (North West
Provincial Government). The study focused on the three departments which fall under
one central IT section in the department of the provincial treasury. A quantitative study
was conducted in Mafikeng and questionnaires were distributed to collect the data and
it was found that although end-users in the government sector are aware of Green IT,
many still needed a lot of training on Green IT. The research concludes by suggesting
strategies that might be adopted to improve IT use in the government sector.

▼ Effective Information Technology (IT) Governance is considered a prerequisite for successful business-IT investment decision-making and organizational success. Effective IT Governance is a holistic concept that involves content (e.g., what is the decision about?), actor (e.g., who makes the decision?), and process (e.g., how is the decision made?) dimensions. However, the rapid development of IT and the pervasiveness of Information Systems (IS) in organizations has made effective IT Governance a complex, and often misunderstood undertaking that is challenging to many organizations. And while research about IT Governance in general has a long history in the IS discipline, a number of important challenges remain unresolved to date. For one, academic research in the IS discipline today lacks sufficient insights to answer how and why effective IT Governance leads to business value. Second, the IS discipline lacks theoretical understanding of the mechanism through which effective IT Governance could yield business value at the organizational level, and is equally unable to explore the IT Governance practices applied by individuals involved in IT Governance processes.
This PhD research aims to address these gaps in knowledge. Positioned in the IS discipline, this PhD research provides the conceptual and theoretical underpinnings to explore effective IT Governance from both, an organizational and individual level. The research design underpinning this inquiry is based on a complementary 2-study design. Study 1 is a conceptual inquiry and adopts an analytical lens centered on the organizational level. Study 2 is a phenomenological inquiry which uses semi-structured interviews to explore effective IT Governance practices from the perspective of individual actors involved in these processes.
Collectively, both studies provide three distinct contributions to the IS literature. First a theoretical contribution is made which includes a model and seven propositions that explain pathways from effective IT Governance to business value on an organizational level. The second theoretical contribution is a model and thirteen propositions that identify the procedural stages that actors involved in IT Governance processes complete at an individual level. Furthermore, this research provides an empirical contribution to the IS literature by generating and highlighting unique evidence regarding the individual practices related to IT Governance.

▼ All positive sense (+)RNA viruses encode RNA-dependent RNA polymerases (RdRps), essential for replication and regulation of the fidelity of nucleotide addition to nascent genomes. The coronavirus (CoV) RdRp is encoded in nonstructural protein 12 (nsp12). CoV replication utilizes a large complex of proteins, many of which may influence replication fidelity. Specifically, nsp14 encodes a proofreading 3'-5' exoribonuclease (
ExoN) in nsp14 that when inactivated (nsp14-
ExoN(-)) results in decreased replication fidelity with up to a 20-fold increase in mutations across the CoV genome. Nsp12-RdRp and nsp14-
ExoN interact during replication; however, the role of nsp12-RdRp in CoV replication fidelity was not known. To test the role of nsp12-RdRp, we identified residues predicted to participate in replication fidelity by homology modeling, minority variants present after treatment with mutagen, and consensus level mutations present after treatment with the mutagen 5-fluorouracil (5-FU). Mutations, at identified residues, were engineered into MHV nsp14-
ExoN(+) and nsp14-
ExoN(-) isogenic backgrounds. Viable recovered viruses, as well as populations of virus from passage in the presence of mutagen, were tested for sensitivity to the mutagens 5-fluorouracil (5-FU) or 5-azacytidine (5-AZC). Additionally, changes in replication kinetics, RNA synthesis, competitive fitness, reversion, and/or the accumulation of mutations were quantified. These results demonstrate that nsp14-
ExoN masks the contributions of nps12-RdRp to the fidelity of genome replication for CoVs. However, fidelity determinants in nsp12-RdRp still affect replication kinetics and fitness. CoVs encode an extensive replication complex with a number of proteins likely involved in fidelity regulation. These results are essential to understanding the core of this fidelity complex.

▼ Coronaviruses (CoVs) are positive-sense RNA viruses that infect numerous mammalian and avian species and are capable of causing severe and lethal disease in humans. CoVs encode many innate immune antagonists that counteract the host innate immune response to facilitate efficient viral replication. CoV non-structural protein 14 (nsp14) is a multifunctional protein that encodes 3’-to-5’ exoribonuclease (
ExoN) and N7-methyltransferase (N7-MTase) activities. CoV
ExoN activity performs a proofreading function and is required for high-fidelity replication of the uniquely large CoV RNA genome. Furthermore, eukaryotic mRNAs possess a methylated 5’-guanosine cap that is required for RNA stability, efficient translation, and protection from cell-intrinsic defenses. CoV nsp14 N7-MTase activity is implicated in viral RNA 5’ capping resulting in structures that mimic cellular 5’ caps. In this dissertation research, I tested the hypothesis that nsp14
ExoN and N7-MTase activities function to antagonize the innate immune response. Using site directed mutagenesis to ablate CoV nsp14
ExoN activity, I demonstrate that
ExoN activity is required for resistance to the innate immune response and that viruses lacking
ExoN activity that were generated during an antiviral state are less viable to establish a subsequent infection. In addition, I demonstrate that CoV nsp14 N7-MTase activity prevents detection of viral RNAs by innate sensors, confers resistance to the IFN-β-mediated innate immune response, and directs efficient translation of viral proteins. Altogether, this dissertation research demonstrates that CoV nsp14
ExoN and N7-MTase activities are required for viral resistance to the effects of the IFN-β-mediated innate immune response and represent highly conserved targets for the attenuation of CoVs.

▼ Meiosis, requisite for sexual reproduction, encompasses unique processes that do not occur in vegetative cells, including precise expression of specific genes (meiotic genes). During mitotic growth, to ensure the silencing of many constitutively transcribed meiotic genes, Mmi1-NURS (Mtl1-Red1 core) complex shuttles premature meiotic RNAs to be degraded by the 3’-5’exoribonuclease activity of the nuclear exosome. However, its role for meiotic gene expression in meiosis has not been explored. Here, we report that Red5, an essential NURS subunit, interacts with Rsf1, an ortholog of eukaryotic translation initiation factor eIF4aIII in the fission yeast Schizosaccharomyces pombe. Together with Mnh1, Rnps1 and Y14, Rsf1 forms the core of the Exon Junction Complex (EJC), which is essential for transcriptional surveillance and localization of mature mRNA. Using a combination of genetic, cell biology and biochemical methods, we found that EJC orthologs and NURS are functionally connected specifically in the process of meiotic gene expression during meiosis. Mutations in both complexes exhibit severe meiotic defects, which are accompanied by a concomitant loss of stability of meiotic transcripts and impaired maturation processes such as splicing. We propose that the interaction between Rsf1 and NURS serves to mediate proper meiotic mRNA maturation upon the induction of meiosis.
