▼ Recording and modulation of large neuronal populations are essential for uncovering the dynamical properties of complex neural circuits. In the last few decades, various optical neural recording and modulation methods have been developed. In this thesis, I present the synergistic application of three different optical tools in the study of neural dynamics of two different neural systems.In the first part, we applied wide field calcium imaging with a high speed CCD camera to study development of the visual system of Xenopus laevis tadpoles. Calcium signals from up to 90 optic tectal neurons were simultaneously recorded with millisecond temporal resolution. After reconstructing the electrical neural activity from their calcium signals, we compared neural synchrony over development, and found that tectal neurons in older tadpoles responded more synchronously to whole field visual stimuli when compared to younger animals. To discover the mechanisms underlying this effect, we reared animals in different environments during a critical developmental period. Dark-rearing resulted in a severe disruption in the development of neural synchrony, indicating that visual experience is crucial for this process. Blocking NMDA receptors showed a similar but smaller effect, suggesting that NMDA receptor activation is one mechanism involved in this process. Experimental results were further explained using a spike-timing dependent plasticity-based neural network model. Moreover, using a specially fabricated matrix-addressable LED array-based image projection device to generate visual stimuli, we found that tectal neurons of older animals showed much sharper and more refined visual receptive fields.In the second part, we genetically targeted and expressed a photosensitive cation channel channelrhodopsin-2 on mouse medial dorsal nucleus (MDN) of the thalamus to study how the MDN axon inputs affect the collective activity of prefrontal cortical neurons. Photostimulation of channelrhodopsin-2 expressing MDN axons in mouse prefrontal cortical slices triggered spiking activity with millisecond temporal precision, which allows MDN-axon specific optical activation. Combined with calcium imaging, we found that MDN inputs can elicit synchronous activity in PFC, which is believed to play an essential role in working memory. ▼ In recent years there has been much research into increasing the operating bandwidth of radio frequency systems. The need for wideband systems arise through demand for high data rate communications, multi-frequency radars, and other multipurpose communications devices. In addition to the circuitry of such systems, the antenna is an important component as well for energy to be effectively radiated over large operating bandwidths. Many designs and optimizations have focused on creating wideband antennas operating in isolation, but arrays are attractive because of the electronic beam steering capabilities and high gain properties that they exhibit. This thesis covers two aspects of wideband antenna array design. The first topic is the arrangement of antenna elements in an array to maintain low relative sidelobe levels over a wide bandwidth. The most common configuration, the periodic array, generates grating lobes when the elements are electrically far apart. Grating lobes are portions of the array factor with power equal to the main beam; they cause energy transmission in undesired directions. Arranging the elements in an aperiodic fashion often has the benefit of reducing sidelobe levels over extended bandwidths if designed properly. The method used for aperiodically arranging elements is important to realize arrays with sufficient sidelobe suppression over a useful bandwidth. The recently introduced polyfractal array design approach is one successful method. Using the recursive nature of fractals and a powerful optimization technique, arrays exhibiting ultra-wideband performance with very low sidelobe levels have been created. The focus of the work presented here is to validate the effectiveness of polyfractal arrays consisting of real antenna elements. To this end, two small polyfractal arrays have been optimized, fabricated, and examined for wideband performance. The second topic is the optimization of elements that are arranged in an infinite planar periodic structure. Arranging elements periodically allows easy of manufacturing and implementation. Although the upper frequency of operation is limited by the occurrence of grating lobes, large bandwidth percentages can be had if the antenna element is designed properly. Often, antenna arrays are created by designing a single element and placing it in an array configuration, though this comes with certain consequences. For instance, the antennas can shift their resonant frequencies and input return loss can become poor because of mutual coupling between elements. In addition, performance can become severely degraded when arrays are scanned, especially close to grazing angles. For these reasons, it becomes advantageous to design and optimize the antenna elements while they are in an array. In this manner, any effects due to nearby elements are automatically accounted for. ▼ Interpretation of production logging in multi-phase flow wells is challenging, especially for highly deviated wells or horizontal wells. Flow regime-dependent flow conditions strongly affect the measurements of production logging tools. Segregation and possible back flow of denser phases result in misinterpretation of the inflow distribution. To assess the downhole flow conditions more accurately, logging tools have been developed to overcome the flow regime related issues. Multiple-sensor array tools measure the fluid properties at multiple locations around the cross-sectional area of the wellbore, providing a distributed measurement array that helps to relate the measurements to flow regime and translate the measurement to inflow distribution. This thesis present a methodology for using array data from production logging tools to interpret downhole flow conditions. The study uses an example logging tool that consists of 12 resistivity, 12 capacitance probes, and six spinners around the wellbore circumference. The method allows interpretation of phase volumetric flow rates in sub-divided cross-sectional areas based on sensor locations. The sub-divided area method divides the wellbore cross-sectional area into several layers depending on the number and arrangement of the sensors with each layer containing at least one sensor. Holdup and velocity outputs from sensors in each wellbore area segment are combined to calculate the volumetric flow rates of each phase in each segment. These results yield a profile of flow of each phase from the high side to the low side of the wellbore, and the overall flow rates of each phase at every location along the well where the interpretation method is applied. The results from different methods of interpreting production logging are compared in the thesis. Three Eagle Ford horizontal well examples are presented in the thesis; one has single sensor PLT measures, and the other two cases used a multiple sensor tool package. The examples illustrate differences of interpretation results by different methods, and recommend the procedures that yield better interpretation of multiple sensor array tools. ▼ An array antenna consists of a group of radiating elements forming a single aperture to transmit and receive electromagnetic energy. This work focuses on the analysis, development, and design of array antennas geared towards operation over wide frequency bandwidths. As a consequence of the present effort, both the geometry and the operation theory of a louver array antenna are developed, and their use in wide-band antenna arrays investigated.; This dissertation begins by first establishing the electromagnetic boundary condition associated with the radiating aperture of an antenna array made of identical cells. Then, it proceeds to impose this condition on Maxwell's equations to yield the array radiated field as an infinite plane wave spectrum.; To properly investigate the energy transfer efficiency of an array, from circuit to free space, the Poynting theorem is used to determine the power balance equation of the antenna. From this analysis, an aperture reflection coefficient is defined and introduced as a convenient figure-of-merit to gauge the effectiveness of the antenna as an energy transducer. For demonstration purposes, this aperture reflection coefficient is then applied to study the characteristics of the frequently used rectangular microstrip patch array. It is shown that the patch array geometry is prone to excite evanescent fields (i.e., store reactive energy) in its aperture region, causing it to require a highly reactive, and therefore narrow band, matching network behind each element to ensure proper operation. In contrast, the louver array primarily excites a dominant mode field that exactly emulates the desired radiated plane wave, with nearly no evanescent field generation. Since a band-limiting matching structure is not required (to compensate evanescent fields), the louver antenna is inherently wideband. In addition to this fact, the louver antenna is amenable to be integrated directly with semiconductor electronics. This feature allows the future implementation of a densely populated array antenna with fractional wavelength element spacing to enable broad band, wide angle, grating-lobe-free beam scan.; Even though no experimental work was performed for this research, a systematic array design and analysis procedure is presented at the end of this dissertation. To demonstrate their application, a louver array antenna is then designed for a 30-to-1 operation frequency band. As a preliminary validation, this louver array is then modeled using an established commercial finite-element numerical analysis software. Both the analytically and the numerically predicted array performances obtained show close agreement. This validates the design and analysis procedures presented, as well as demonstrate their applicability for implementing high efficiency, wideband, wide scan angle array antennas. ▼ A need for network centric topologies using mobile wireless communications makes it important to investigate new distributed beamforming techniques. Platforms such as micro air vehicles (MAVs), unattended ground sensors (UGSs), and unpiloted aerial vehicles (UAVs) can all benefit from advances in this area utilizing advantages in stealth, enhanced survivability and maximum maneuverability. Moreover, in this dissertation, electromagnetic radiation is investigated such that the signal power of each element is coherently added in the far-field region of a specified target direction with net destructive interference occurring in all other regions to suppress sidelobe behavior. This provides superior range and resolution characteristics for a variety of applications including; early warning radar, ballistic missile defense and search and rescue efforts. A wide variety of topologies can be used to confine geometrically these mobile random arrays for analysis. The distribution function for these topologies must be able to generalize the randomness within the geometry. By this means it is feasible to assume the random element distribution of a very large volumetric space will yield either a normal or Gaussian distribution. Therefore the underlying assumption stands that the statistically averaged beam pattern develops from an arrangement of uniformly or Gaussian distrusted elements; both confined to a variety of geometry of radius A and is further generalized using a simple theory based upon the Fourier Transform. Hence, this theory will be derived and serve as the foundation for advanced performance characteristics of these arrays such as its ability for sidelobe tapering, adaptive nulling and multi beam control. In addition it will be shown that for the most ideal of conditions a steerable beam pattern free of sidelobe behavior (better known as a Gaussian distribution) is quite possible. As well these random array structures will be shown to provide superior bandwidth capability over tradiational array structures since they are frequency independent. Last of all a summary of the random array analysis and its results concludes this dissertation. ▼ This thesis considers the domain of acoustic source localisation and tracking in an indoor environment. Acoustic tracking has applications in security, human-computer interaction, and the diarisation of meetings. Source localisation and tracking is typically a computationally expensive task, making it hard to process on-line, especially as the number of speakers to track increases. Much of the literature considers single-source localisation, however a practical system must be able to cope with multiple speakers, possibly active simultaneously, without knowing beforehand how many speakers are present. Techniques are explored for reducing the computational requirements of an acoustic localisation system. Techniques to localise and track multiple active sources are also explored, and developed to be more computationally efficient than the current state of the art algorithms, whilst being able to track more speakers. The first contribution is the modification of a recent single-speaker source localisation technique, which improves the localisation speed. This is achieved by formalising the implicit assumption by the modified algorithm that speaker height is uniformly distributed on the vertical axis. Estimating height information effectively reduces the search space where speakers have previously been detected, but who may have moved over the horizontal-plane, and are unlikely to have significantly changed height. This is developed to allow multiple non-simultaneously active sources to be located. This is applicable when the system is given information from a secondary source such as a set of cameras allowing the efficient identification of active speakers rather than just the locations of people in the environment. The next contribution of the thesis is the application of a particle swarm technique to significantly further decrease the computational cost of localising a single source in an indoor environment, compared the state of the art. Several variants of the particle swarm technique are explored, including novel variants designed specifically for localising acoustic sources. Each method is characterised in terms of its computational complexity as well as the average localisation error. The techniques’ responses to acoustic noise are also considered, and they are found to be robust. A further contribution is made by using multi-optima swarm techniques to localise multiple simultaneously active sources. This makes use of techniques which extend the single-source particle swarm techniques to finding multiple optima of the acoustic objective function. Several techniques are investigated and their performance in terms of localisation accuracy and computational complexity is characterised. Consideration is also given to how these metrics change when an increasing number of active speakers are to be localised. Finally, the application of the multi-optima localisation methods as an input to a multi-target tracking system is presented. ▼ The subject of this thesis is the development of parametric methods for the calibration of array shape errors. Two physical scenarios are considered, the online calibration (self-calibration) using far-field sources and the offline calibration using near-field sources. The maximum likelihood (ML) estimators are employed to estimate the errors. However, the well-known computational complexity in objective function optimization for the ML estimators demands effective and efficient optimization algorithms. A novel space-alternating generalized expectation-maximization (SAGE)-based algorithm is developed to optimize the objective function of the conditional maximum likelihood (CML) estimator for the far-field online calibration. Through data augmentation, joint direction of arrival (DOA) estimation and array calibration can be carried out by a computationally simple search procedure. Numerical experiments show that the proposed method outperforms the existing method for closely located signal sources and is robust to large shape errors. In addition, the accuracy of the proposed procedure attains the Cram´er-Rao bound (CRB). A global optimization algorithm, particle swarm optimization (PSO) is employed to optimize the objective function of the unconditional maximum likelihood (UML) estimator for the farfield online calibration and the near-field offline calibration. A new technique, decaying diagonal loading (DDL) is proposed to enhance the performance of PSO at high signal-to-noise ratio (SNR) by dynamically lowering it, based on the counter-intuitive observation that the global optimum of the UML objective function is more prominent at lower SNR. Numerical simulations demonstrate that the UML estimator optimized by PSO with DDL is optimally accurate, robust to large shape errors, and free of the initialization problem. In addition, the DDL technique is applicable to a wide range of array processing problems where the UML estimator is employed and can be coupled with different global optimization algorithms.

▼ Breast cancer is the second leading cause of cancer death among females in the United States. Magnetic resonance imaging (MRI) has emerged as a powerful tool for detecting and evaluating the disease, with notable advantages over other modalities, and the advent of ultra-high field strength scanners promises even more potential. In comparison to standard clinical MRI field strengths (1.5, 3.0 tesla), breast MRI at 7T provides increased signal-to-noise ratio (SNR) and spectral resolution. These benefits, however, are accompanied by significant challenges in hardware design, limiting the availability of commercial radiofrequency coils for 7T. The primary objective of this work is to enable the study of breast cancer at 7T with the development of a 16-channel receive array coil. The use of array coils to receive is standard in clinical MRI, as it provides higher SNR over a field of view than a single coil. In this case, when combined with the increased sensitivity provided by the high field strength, this will enable the ability to acquire images with higher resolution than could be achieved at 3T or 1.5T in clinically standard scan times. This has the potential to improve the morphological characterization of tumors and their involvement in the surrounding tissues. This thesis discusses the design and construction of a 16-channel receive array insert, characterization of its performance as an array, and comparison of the achievable SNR to a transmit-receive quadrature volume coil. With the 16-channel receive array insert, the results demonstrate a 6.5 times improvement in mean SNR and the ability to accelerate up to a reduction factor of 9 with a mean g-factor of 1.3. Finally, we present initial in vivo images acquired with the array, demonstrating the utility of the array coil through higher resolution imaging than the current protocols at lower field strengths. ▼ The objective of this research was to improve the capabilities of immunosensing devices through miniaturization and using nanoscaled materials. Collaboration between the Chemical Sensors Group and the UC Department of Engineering was established to develop sensors and sensing systems using modern microfabrication technology. One facet of this collaboration included work to miniaturize a microbead-based sandwich immunoassay that was developed by previous group members. A procedure to fabricate poly(dimethylsiloxane) microfluidic devices was developed to control the movement of small amounts of immunoassay reagents and microbeads. The devices were then used to evaluate bead and fluid manipulation, and detection. While the electrochemical and fluorescence measurements required for an immunoassay were demonstrated, we were not able to efficiently manipulate microbeads due to their adsorption to the microchannel walls. Research was then done to improve the detection step of a miniaturized immunoassay. A microbead based sandwich immunoassay was developed using an interdigitated array (IDA) electrode with nanoscale dimensions (220 nm electrode width, 620 nm gap). The IDA was fabricated using an electron beam lithographic lift-off technique. After an antibody-assisted capture of antigen using paramagnetic microbeads, a ß-galactosidase labeled secondary antibody was used to convert p-aminophenyl galactopyranoside (PAPG) into the redox active p-aminophenol (PAP). Amperometric detection of PAP with IDA electrodes at +300 and -200 mV vs. a Ag/AgCl reference electrode was used to measure the result, detecting MS2 bacteriophage concentrations as low as 10 ng/mL. The third research project focused on making a label-free immunosensor using an array of carbon nanotubes as an electrode and electrochemical impedance spectroscopy (EIS) for detection. Highly aligned multi-walled carbon nanotubes were grown by chemical vapor deposition using a metallic catalyst, Fe/Al2O3/SiO2, on Si wafers. The nanotube towers were removed from the silicon and cast in epoxy, then polished so that one end was exposed for electrical connection and the other used as the electrode array surface. The nanotubes were functionalized electrochemically to form carboxyl groups and then chemically conjugated to antibodies. EIS was used to directly monitor the antibody-antigen binding. ▼ Digital signal and image processing and other real time applications involve simple but large amounts of computations. These problems have an enormous amount of inherent parallelism and demand high speed computation. Conventional computers do not possess these characteristics and this had led to the development of new architectural concepts. Among the new architectures, the systolic and wavefront arrays processors have gained a lot of attention because of their high processing bandwidth. The systolic arrays combine massive pipelining with parallelism. There is one problem with this approach of designing application specific chips wherein each of these chips is capable of processing a single algorithm. A number of real time applications require more than one algorithm to be executed for a complete solution. . One solution to the above problem is to develop reconfigurable array structures. One notable proposal is the Confiurable Highly Parallel Computer (CHiP) which is capable of reconfiguring the array to suit different interconnection schemes. In this thesis, the CHiP has been adapted to suit a family of systolic architectures. The dynamically Configurable Systolic Array proposed is designed to accommodate the linear configuration to solve convolution and polynomial multiplication, a square configuration to solve full matrix multiplication and a hexagonal array for band matrix multiplication. The array is a 2-dimensional array arranged in a square grid and functions as an attached processor to a host. Each processor in the array is connected only to it's immediate neighbours and all external communication is only through the edge processors. The actual interconnection patterns are implemented by a set of tristate drivers that are part of the communication links between neighbouring processors. The drivers are controlled by the controller and patterns are determined by the control signals generated. The arithmetic unit is a simple multiplier along with an adder capable of executing the inner product computation common to many signal and image processing applications. The array has been built on a Genesil Silicon Compiler using 2-micron CMOS technology. The three array configurations have been successfully simulated and tested. The algorithms have been executed in times that closely match the theoretical times. More importantly, the feasibility of building a single chip to implement a number of algorithms has been demonstrated and paves the way for further research in this area. ▼ In Recursion Theory (Computability Theory), we study Turing degrees in terms of their degree-theoretic properties and combinatorial properties. In this dissertation we present several results in terms of connections either between these two categories of properties or within each category. Our first main result is to build a strong connection between array nonrecursive degrees and relatively recursively enumerable degrees. The former is a combinatorial property and the latter is a degree-theoretic one. We prove that a degree is array nonrecursive if and only if every degree above it is relatively recursively enumerable. This result has a corollary which generalizes Ishmukhametov's classification of r.e. degrees with strong minimal covers to the class of n-REA degrees. Then we produce new connections between minimality and jump classes, both are degree-theoretic. By using more and more complicated structures, we can finally build a minimal cover over a minimal degree (which we call a 2-minimal degree) which is GH1 , and this is the highest jump class we can reach by finite iterations of minimality. This result answers a question by Lewis and Montalb´n, a and it also answers an old question by Lerman raised in the 80's. One interesting group of combinatorial properties is the class of tracing notions. They are important in classical recursion theory as well as in algorithmic randomness. We study several different notions of traceability and show that within the n-REA degrees these tracing notions are equivalent to other combinatorial prop- erties. We also introduce a new notion of tree traceability and study some of its properties. We end with a new approach in studying proof-theoretic strength of the totality of recursive functions, and prove several interesting theorems about a degree structure induced by a natural provability reducibility relation on recursive functions.
