▼ Despite the fact that employee alignment with an initiative is often considered a critical process of organizational change, few studies have examined processes where organizations change the individual to bring about alignment. This research aims to fill this gap by examining how employees change following the introduction of a new change initiative. Specifically, I investigate how employee knowledge of (1) a change objective (i.e., line of sight objectives) and (2) how to best affect the objective (i.e., line of sight actions) changes following the introduction of a change initiative. To better understand potential attributes that may affect the trajectory of the line of sight constructs, I take a social cognitive approach to suggest five potential moderators (i.e., locus of control, interaction quality, valence, learning goal orientation, self-efficacy) based on the five core concepts of social cognitive theory (i.e., agency, observational learning, valued outcomes, goals, self-efficacy). Additionally, I propose a potential trajectory for behavioral alignment, based on a theory of change momentum; and, I examine the potential moderating effects of learning on the behavioral alignment trajectory. I also examine a potential pathway in which line of sight actions mediate the relationship between line of sight objectives and behavioral alignment with the same five social cognitive facets as proposed moderators. In a sample of 189 fast food employees, partial support is found for the alignment model. Line of sight objectives influences both line of sight actions and behavioral alignment. Line of sight actions also predicted performance. When looking at the trajectories, the time period encompassing the intervention saw significant gains in line of sight objectives, but not line of sight actions. The change in line of sight objectives and line of sight actions also predicted the change in behavioral alignment. Implications and future directions for research are discussed. ▼ This dissertation utilizes holographic exposure techniques to manipulate the periodic orientation of liquid crystal materials. Two different exposure techniques are investigated: a polarization holography interference method incident on a photo-responsive surface to induce a preferential ordering, and an amplitude holography interference method that relies on a phase separation and counter-diffusion reaction to create stratified regions of liquid crystal and polymer. In the phase holography investigations, a linear photopolymerizable (LPP) layer is selectively polymerized permanently capturing phase information from the interference patterning and transferring it to align a liquid crystal material. The underlying periodic and frustrated alignment in the one- and two-dimensional alignment configurations is discussed, including the nature of their electro-optic switching transitions. A phenomenological model is presented to describe the Freedericksz transition, or lack thereof, for the registered planar-periodic boundary conditions resulting from the interference of two orthogonal circularly polarized beams. In the amplitude holography investigations, the frustrated chiral and smectic ordering of ferroelectric liquid crystal domains encapsulated by a polymer binder were established. The refractive index modulation in these thin films is modeled as a phase grating that can be electrically addressed to erase the optical diffractive properties. A phenomenological model is developed to take into account a distribution of domain sizes and an effective field that stabilizes the ferroelectric liquid crystal domains. A diffraction model successfully predicts changes in normalized intensities for first-order diffraction with applied field. These gratings demonstrate microsecond-scale response and relaxation times for various grating pitch sizes between 3 and 12 micrometers. ▼ Geometric design is an essential and major component in the design development of railway projects. Geometric alignments (horizontal and vertical) affect project cost and safety significantly keeping other factors constant. The effect of track alignment on cost of awash-weldiya railway project in particular to Lot-11 stretch is evaluated in this thesis. Three different horizontal and vertical alignments are designed and their respective costs computed and compared. In the design process, topographic data is generated from 30m Resolution Digital Elevation Model using Global Mapper software. Horizontal and vertical alignments are designed using widely applicable Bentley Rail Track (BRT) software. In this thesis, Ethiopian Railways Corporation manual is used as governing rail standard. Basic techniques are applied for economical and safe design of the project. Generally, a minimum curve radius of 2000m and a maximum gradient of 2% is applied but a deviation from the standard is made in some parts due to topographic and other constraints. Accordingly, horizontal curves as low as 500m and gradient as high as 2.5% have been used in some places where there is topography constraint. The main parameters that are considered to evaluate the impact of track alignment on cost of the project are: earth work quantity, length of project, tunnel length, length of swampy section, total number of structures and total span of structures. Critical sections are identified along potential corridor routes and then different sensitivity analysis has been applied on these critical sections before final decision is made. Prioritization of alternative routes has been made based on construction cost, operational cost and safety comparisons to identify the most economical and low risk alternative alignment. According to the analysis, from the three alternatives alignments compared, alternative II is economical but alternative III has low risk of construction while alternative I fulfills the required design criteria of the standard better than the other two alignments. ▼ Imposing additional constraints on multiple sequence alignment (MSA) algorithms can often produce more biologically meaningful alignments. Hence, various constrained multiple sequence alignment (CMSA) algorithms have been developed in the literature, where researchers used anchor points, regular expressions, or context-free-grammars to specify the constraints, wherein alignments produced are forced to align around segments that match the constraints. In this thesis, we propose CSA-X, a modularized program of constrained multiple sequence alignment that accepts constraints in the form of regular expressions. It uses an arbitrary underlying multiple sequence alignment program to generate alignments, and is therefore modular. The name CSA-X refers to our proposed program generally, where the letter X is substituted with the name of a (non-constrained) multiple sequence alignment algorithm which is used as underlying MSA engine in the proposed program. We compare the accuracy of our program with another constrained multiple sequence alignment program called RE-MuSiC that similarly uses regular expressions for constraints. In addition, comparisons are also made to the underlying MSA programs (without constraints). The BAliBASE 3.0 benchmark database is used to assess the performance of the proposed program CSA-X, other MSA programs, and CMSA programs considered in this study. Based on the results presented herein, CSA-X outperforms RE-MuSiC, and scores well against the underlying alignment programs. It also shows that the use of regular expression constraints, if chosen well, created from the least conserved region of the correct alignments, improves the alignment accuracy. In this study, ProbCons and T-Coffee are used as the underlying MSA programs in CSA-X, and the accuracy of the alignments are measured in terms of Q score and TC score. On average, CSA-X used with constraints identified from the least conserved regions of the correct alignments achieves results that are 17.65% more for Q score, and 23.7% more for TC score compared to RE-MuSiC. In fact, CSA-X with ProbCons (CSA-PC) achieves a higher score in over 97.9% of the cases for Q score, and over 96.4% of the cases for TC score. In addition, CSA-X with T-Coffee (CSA-TCOF) achieves a higher score in over 97.7% of the cases for Q score, and over 94.8% of the cases for TC score. Furthermore, CSA-X with regular expressions created from the least conserved regions of the correct alignments achieves higher accuracy scores compared to standalone ProbCons and T-Coffee. To measure the statistical significance of CSA-X results, the Wilcoxon rank-sum test and Wilcoxon signed-rank test are performed, and these tests show that CSA-X results for the least conserved regular expression constraint sets from the correct BAliBASE 3.0 alignments are significantly different than those from RE-MuSiC, ProbCons, and T-Coffee. ▼ Biological sequences have rapidly accumulated due to the development of sequencing technologies. For evolutionary biology, a fundamental question is to reconstruct the phylogenetic relationship of organisms from a bunch of sequences. Multiple sequence alignment (MSA) is necessary for phylogenetic reconstruction, but also for many other kinds of evolutionary analyses, such as motifs detection, protein structure prediction. In this thesis, we address the challenge of accurately and efficiently constructing multiple sequence alignment for a large number of sequences. We introduce a novel approach Guide Tree Decomposition and Outliers Detection (DAO), which adapts the decomposition technique since it makes alignment of ultra-large datasets possible. In decomposition-based methods, it divides sequences into subsets using a guide tree, obtains alignment (sub-MSA) for each subset, and then merges these alignments. Decomposition is a recursive step and it does not stop until the size of the current tree is small enough, e.g. smaller than 1,800 sequences. The main improvement of DAO is that sequences are divided into subsets following the centroid path of the guide tree, named centroid path decomposition. Merging sub-MSAs hierarchically follows the reverse order of edge removals during the previous decomposition step. Unlike the methods implemented in some existing tools, after centroid path decomposition, we guarantee that the merging follows the order of the original guide tree. For families with tens of thousands of sequences, outlier sequences may present and disrupt the construction of multiple sequence alignment. Outliers in a family may come from a variety of sources. They are rather different from the majority of sequences and can be distinguished according to their positions in the guide tree. We propose a simple method to deal with the problem of outliers in large scale datasets. In DAO, sequences in small branches of the guide tree, e.g., subset with less than 300 sequences, are been determined as outliers during decomposition step. The proposed approach DAO combines centroid path decomposition and outliers detection technique, and evaluation experiments are carried out on standard protein benchmark databases, including HomFam and OXFam. It shows that DAO gains a clear advantage in accuracy on the benchmark databases experiments. All-to-all pairwise Dynamic Programming (DP) calculation is used to improve the accuracy of MSA, in which a relatively rigorous guide tree is built. Unfortunately, the accurate algorithm is not scalable due to unpractical computational resource requirement for datasets with tens of thousands of sequences. We extend the proposed method DAO by constructing a more accurate guide tree using an external phylogenetic tree software Fasttree-2, named DAO_ml. Approximate maximum likelihood is used in Fasttree-2 to generate a phylogenetic tree with alignment input from existing tools. With the rapid development of genome sequencing, an ever-increasing number of molecular biology analyses rely on the construction of an accurate multiple sequence alignment (MSA), such as motifs detection, phylogeny inference and structure prediction. Although many methods have been developed during the last two decades, most of them may perform poorly on some types of inputs, in particular when families of sequences fall below thirty percent similarity. Therefore, this thesis introduced two different effective approaches to improve the overall quality of multiple sequence alignment. First, by considering the similarity of the input sequences, we proposed an adaptive approach to compute better substitution matrices for each pair of sequences, and then apply the progressive alignment method to align them. For example, for inputs with high similarity, we consider the whole sequences and align them with global pair-Hidden Markov model, while for those with moderate low similarity, we may ignore the ank regions and use some local pair-Hidden Markov models to align them. To test the effectiveness of this approach, we have implemented a multiple sequence alignment tool called GLProbs and compared its performance with one dozen leading tools on three benchmark alignment databases, and GLProbs' alignments have the best scores in almost all testings. We have also evaluated the practicability of the alignments of GLProbs by applying the tool to three biological applications, namely phylogenetic tree reconstruction, protein secondary structure prediction and the detection of high risk members for cervical cancer in the HPV-E6 family, and the results are very encouraging. Second, based on our previous study, we proposed another new tool PnpProbs, which constructs better multiple sequence alignments by better handling of guide trees. It classifies input sequences into two types: normally related sequences and distantly related sequences. For normally related sequences, it uses an adaptive approach to construct the guide tree, and based on this guide tree, aligns the sequences progressively. To be more precise, it first estimates the input's discrepancy by computing the standard deviation of their percent identities, and based on this estimate, it chooses the best method to construct the guide tree. For distantly related sequences, PnpProbs abandons the guide tree; instead it uses the non-progressive sequence annealing method to construct the multiple sequence alignment. By combining the strength of the progressive and non-progressive methods, and with a better way to construct the guide tree, PnpProbs improves the quality of multiple sequence alignments significantly for not only general input sequences, but also those very distantly related. With those encouraging empirical results, our developed software tools have been appreciated by the community gradually. For example, GLProbs has been invited and incorporated into the JAva Bioinformatics Analysis Web Services system (JABAWS).

In order to facilitate the coupling of a laser beam (?10􀀀3[m]) into a single-mode fiber (?10􀀀6[m]), a device is needed. Even though such devices are available today, a clear demand can be seen for a device that reduces alignment effort and increases optical efficiency to a minimum of 30% or preferably more. Realizing established firms designed and build the non-satisfactory devices available today motivates an in-depth study of the optics involved to translate the requirements for a free-space-to-fiber in-coupling device into specifications. An analytical method is presented in this report that allows the user to assess the performance of both theoretical and realized coupling devices based on a single lens principle. The method and assumptions regarding initial alignment are used to assess devices available today, which all proved lacking in specifications or even their basic principles. A new control principle is designed, prototype build and analyzed in accordance with this method. Summing up the results of the report, it can be concluded that a working prototype has been build that demonstrated in-coupling at the expected theoretical maximum efficiency (_ 86%). Regarding the objective, up to 87.8% of the optical power produced by the laser is coupled in to the fiber. The prototype is able to maintain coupling over time with a transmittance efficiency higher than 63.9% for at least 32 hours. ▼ Abstract This experiment examined whether the act of copying another person's linguistic choices, or linguistic alignment, like the act of copying another person's behaviors, or non-linguistic mimicry, functions as a tool for establishing rapport between interlocutors. This was achieved by having participants play a picture describing/matching game in which they could either align or not align with the syntactic structure or lexical term produced by their “partner” (who was in fact a computer simulation) under conditions in which rapport was either desirable- i.e., when their partner was ostensibly an in-group member, or less desirable- i.e., when their partner was ostensibly an out-group member. Additionally, it examined whether the degree to which the social group membership manipulation mediated linguistic alignment depended on whether a syntactic structure/lexical term was highly favored or highly disfavored in comparison to an equally acceptable alternative. Finally, it tested whether social group membership mediation altered according to whether the participants had high or low self-esteem. Participants' patterns of lexical alignment revealed that they did copy lexical terms to a greater extent when interacting with an in-group versus an out-group member, although this tendency did not alter according to whether a lexical term was favored or disfavored, or the participants' self-esteem. Conversely, participants engaged in only marginally different levels of syntactic alignment in the in-group versus the out-group condition overall, and this tendency was not modified by the favored/disfavored status of a syntactic structure. However, participants with high self esteem did show a much greater increase in syntactic alignment in the in-group versus the out-group condition than participants with low self-esteem. The implications of these findings with respect to the utility of lexical and syntactic alignment as tools for promoting rapport in accordance with social context demands are discussed. ▼ Multiple sequence alignment is an important bioinformatics problem, with applications in diverse types of biological analysis, such as structure prediction, phylogenetic analysis and critical sites identification. In recent years, the quality of multiple sequence alignment was improved a lot by newly developed methods, although it remains a difficult task for constructing accurate alignments, especially for divergent sequences. In this dissertation, we propose three new methods (PSAlign, ISPAlign, and NRAlign) for further improving the quality of multiple sequences alignment. In PSAlign, we propose an alternative formulation of multiple sequence alignment based on the idea of finding a multiple alignment which preserves all the pairwise alignments specified by edges of a given tree. In contrast with traditional NP-hard formulations, our preserving alignment formulation can be solved in polynomial time without using a heuristic, while still retaining very good performance when compared to traditional heuristics. In ISPAlign, by using additional hits from database search of the input sequences, a few strategies have been proposed to significantly improve alignment accuracy, including the construction of profiles from the hits while performing profile alignment, the inclusion of high scoring hits into the input sequences, the use of intermediate sequence search to link distant homologs, and the use of secondary structure information. In NRAlign, we observe that it is possible to further improve alignment accuracy by taking into account alignment of neighboring residues when aligning two residues, thus making better use of horizontal information. By modifying existing multiple alignment algorithms to make use of horizontal information, we show that this strategy is able to consistently improve over existing algorithms on all the benchmarks that are commonly used to measure alignment accuracy. The spirit of a place is an important element among communities, especially in those cultures that have a strong connection with the cosmos. Many ancient civilizations used the stars as referential in the placement of their structures and performing spiritual rituals among those spaces, such as the Egyptians aligning their Giza pyramid with the Orion star constellation. In The Orion Mystery: Unlocking the Secrets of the Pyramids, Robert Bauval discovers that the pyramid location had a strong connection between the dead king Osiris and the constellation of Orion.1 The importance of why the Egyptians did this was reflected in Bauval’s theory that there was spiritual knowledge that enlightened the pyramid builders, creating a portal between earth and the heavens. Similarly, the ancient Hawaiians have placed and built most of their temples, or heiau, to align with the sun's solstice and equinox at strategic locations. Globally, there are many ancient structures that are aligned with the celestial sky, taking examples from the Forbidden City in China, to the ancient Mayan city of Uxmal. Most of these monuments themselves were built for the rulers but also functioned as a civic space that invoked a central power. In the contemporary built environment, the notion of a civic space has evolved into an extension of a community, becoming a public realm of cultural activities and knowledge. The question arises: Do these spaces invoke a traditional and cultural perspective of the indigenous culture? Case studies such as the Uluru Kata-Tjuta Cultural Center in Australia, describes the importance of indigenous culture integration within a civic space. The recognition of native culture is mostly absent in today's perception of the built environment, especially in Hawai`i. This project attempts reconciliation between traditional Hawaiian knowledge of spatial elements, cultural significance, and the tangible and intangible structure of a heiau, and align it with the modern civic space. Methods that accomplish these tasks include historical research, interviews, logical argumentation and case studies. The resulting collective data establishes a set of programs for designing a Hawaiian civic space.

▼ Injuries to articular cartilage are debilitating and typically require surgical intervention due to the tissue’s inability to self-repair. Current surgical options for focal cartilage defects are successful only in treating the associated symptoms, but produce inconsistent clinical outcomes in the long term, and are implicated in degenerative joint changes years later. As an alternative, functional tissue engineering may soon offer translational approaches for cartilage repair by producing implantable artificial tissues that recapitulate the composition, structure, and function of the native tissue. While current tissue engineering bioreactors that introduce various physiologically inspired mechanical stimuli are able to reproduce the mechanical properties of native cartilage, recreating the tissue’s structural and compositional anisotropy, which might influence the integration of the implanted tissue with the surrounding cartilage, has to date remained elusive. Furthermore, the fate of the engineered construct during the inflammatory phase that ensues upon implantation in the joint has been less studied, as most of the literature focuses on developing engineered cartilage in idealized culture conditions in vitro, and for the most part neglects the interplay between inflammation and repair mechanobiology. This dissertation sets to recreate aspects of the characteristic zonal anisotropy of articular cartilage using custom-designed bioreactors based on Couette and Poiseuille flow with the hypothesis that interstitial fluid flow can influence matrix synthesis and the alignment of collagen fibers. Using in situ hybridization and immunohistochemistry, tissue engineered cartilage (TEC) hydrogels that were cultured in a novel bioreactor that simulates rotational Couette flow demonstrated an increase in aggrecan and type II collagen mRNA expression and protein synthesis near the surface of the hydrogel exposed to the flow, compared to deeper regions within the hydrogel and control hydrogels not stimulated by Couette flow. Furthermore, the alignment of the collagen fibers in the superficial layer of the bioreactor-cultured TEC hydrogels was significantly enhanced compared to controls. When quantified using Fast Fourier Transform (FFT) algorithms, the collagen alignment in the surface region of the bioreactor-cultured TEC hydrogels was remarkably similar to the alignment pattern of collagen in the superficial zone of native articular cartilage. To formally test the hypothesis that the aforementioned effects of Couette flow are related to interstitial flow fields, the interstitial flow velocity profiles within TEC hydrogels were experimentally measured as a function of flow rate through a parallel plate (Poiseuille flow) bioreactor using a flow visualization technique based on Fluorescence Recovery After Photobleaching (FRAP). ▼ Freeform optical surfaces are creating exciting new opportunities in optics for design, fabrication, metrology, and assembly. While the term freeform is currently being applied over a broad range of surface shapes, in our research on imaging with freeform optical surfaces, a freeform is a surface whose sag varies not only with the radial component but also with the azimuthal component, φ, also known as a φ-polynomial optical surface. Interestingly, these surfaces are readily fabricated with techniques like single point diamond turning; however, challenges remain in their optimization during optical design and characterization after fabrication. </br> In this dissertation, we propose a more effective optical design approach based in nodal aberration theory that considers the aberrations induced by a φ-polynomial optical surface up to sixth order. Specifically, when a φ-polynomial overlay is placed on a surface away from the aperture stop, there is both a field constant and field dependent contribution to the net aberration field. These findings are validated through the design, implementation, and wavefront measurement of an aberration generating Schmidt telescope that employs a custom fabricated φ-polynomial plate. The measured wavefront behavior is in good agreement with the theoretical predictions of nodal aberration theory throughout the field of view. </br> The design methods are also applied to a specific example: a wide field, fast focal ratio, long wave infrared, unobscured reflective imager. The system employs three, tilted φ-polynomial surfaces to provide diffraction limited performance throughout the field of view. The surfaces were fabricated with diamond turning and a novel metrology approach based on an inteferometric null is proposed for characterizing the figure error of the fabricated surfaces. A mechanical design is also presented for the housing structure that simplifies the system assembly. The as-built optical system maintains diffraction limited performance throughout the field of view. </br> The work conducted in this dissertation provides a foundation for the efficient design of optical systems employing freeform surfaces and demonstrates that a system based on freeform surfaces is realizable in the long wave infrared and may be extended to shorter wavelength regimes.
