▼ Human–wildlife conflict is a widespread and growing threat to conservation worldwide. It encompasses a wide range of problems and negatively impacts a large diversity of species, with far-reaching environmental, social, economic, political, health, and safety outcomes. Effective conflict management requires an integrative approach, encompassing the ecological and human aspects of the problem. For many species like the southern hairy-nosed wombat (Lasiorhinus latifrons), there is insufficient data to make informed and effective conflict management decisions. Conflicts between L. latifrons and the agricultural sector have been ongoing for decades, because of damage caused by their burrowing behaviour. Culling is used to manage damages, but it fails to provide long-term relief from conflict and raises ethical and conservation concerns. Landholders have expressed support for the development of non-lethal damage mitigation strategies in the past, but little research has been done to quantify the effectiveness of such measures. This thesis investigates landholder perceptions of human–wombat conflict and assesses the effectiveness of potential non-lethal damage mitigation techniques, to improve L. latifrons management. The perceptions of landholders living throughout the range of L. latifrons were surveyed using a mail questionnaire. Survey questions aimed to gather a variety of information on landholder opinions of L. latifrons, the causes and costs of damage and the species’ management. Surveys distributed by mail in the Murraylands received a 3.2% (n = 122), response rate, while those distributed at wombat workshops in the Far West received an estimated 41.0% (n = 33) response rate. Of the respondents with L. latifrons on their properties, 81.2% reported damage, mainly as a result of burrowing. Despite this, there is strong support for L. latifrons conservation, though support decreased among respondents with L. latifrons present and those who were financially dependent on their properties. To improve management, many respondents suggested the development of alternative non-lethal management options, such as translocation. Translocation provides the opportunity to reduce conflicts while restoring declining populations of L. latifrons. Animals were translocated from conflict zones to a private grazing property where the species had declined following a drought. GPS and VHF monitoring revealed translocated L. latifrons displayed high site fidelity, though they initially ranged further than their resident counterparts. However, animals were difficult to capture and translocation failed to reduce conflicts, as neighbouring L. latifrons quickly recolonised vacated burrows. These findings indicate translocation is not suitable for reducing human–wombat conflict, but it may prove useful for restoring declining populations of L. latifrons. ▼ Populations of bare-nosed wombats (Vombatus ursinus) are under threat across Australia and one of the major causes of their mortality is sarcoptic mange. Reasons for this high susceptibility are being investigated. On conducting a thorough search through literature, it was observed that although the current treatment practice can successfully restrict sarcoptic mange prevalence in small captive bare-nosed wombat populations, the same is not true for large free-ranging populations. Environmental factors such as drought, habitat degradation and anthropogenic interference can act as potential stress factors to exacerbate the effects of sarcoptic mange. During stress, the hypothalamic pituitary adrenal (HPA) axis is stimulated to release stress hormones (glucocorticoids - GC) that can influence immune function. Past research has suggested that chronic stress is associated with immunosuppression which can play a role in disease incidence. Additionally, a high prevalence of secondary endoparasitic infestations have been reported to be associated with sarcoptic mange incidence. To better comprehend the parameters that influence sarcoptic mange incidence in bare-nosed wombats, this study employed non-invasive procedures that enable evaluation of endoparasitic and stress load in these marsupials. Non-invasive faecal sampling is ideal for large nocturnal marsupials like bare-nosed wombats. Validation of species-specific enzyme immunoassay (EIA) is necessary. This thesis aimed to optimise techniques suitable for quantifying faecal cortisol metabolites (FCM) (end products of HPA axis activation) in the voided excreta of bare-nosed wombats. One in-house and one commercial EIA was successfully validated to monitor the adrenocortical activity in these marsupials. Faecal samples collected from free-ranging wombats are usually <12 h old. Faecal hormone metabolites are vulnerable to bacterial activity and hence the knowledge of the decay rate of these metabolites in voided faeces is essential. This study determined the decay rate and baseline level of FCM in captive bare-nosed wombat faecal samples. Faecal samples collected from free-ranging wombats located in five different locations in N.S.W, Australia were analysed to evaluate their endoparasite and stress load simultaneously. My research brought new insights into the current parasitological and stress profiles of bare-nosed wombats as well as the current sarcoptic mange prevalence in these marsupials at the five study sites. This study demonstrated that an increase in FCM level among bare-nosed wombat populations could increase the probability of being infected with sarcoptic mange. The outcome of this study agrees with the corticosteroid-fitness hypothesis, which envisages that an increase in the levels of GC hormones can result in reduced fitness of organisms and hence can result in lower fecundity and higher risk of developing an infection. One of the world’s most endangered mammals, the northern hairy-nosed wombat (Lasiorhinus krefftii), is geographically restricted to Epping Forest National Park (EFNP) (Johnson, 1991) where a population of approximately 200 wombats resides (Taylor, 2013). However, to secure the species, an insurance population of ten individuals has been established at Richard Underwood Nature Refuge (RUNR) near St George, within the species former range. The Department of Environment and Heritage Protection (EHP) has an ongoing management program for the northern hairy-nosed wombat at both locations and this study presented an opportunity to explore trapping techniques, habitat utilisation and behavioural investigations of the wombat. The study was based at RUNR, investigating the translocated population. This is the first study to investigate habitat utilisation and behavioural patterns of northern hairy-nosed wombats outside EFNP. Habitat utilisation of wombats at RUNR was investigated based on vegetation assessments, vegetation mapping of the park and wombat activity in different vegetation communities. Over a sampling period of six months, sightings of wombats were highest in the open woodland vegetation community with wombat activity influenced more by overstorey density than understorey density. Wombat sightings were generally low. The study showed no significant environmental parameters influencing temporal patterns of wombat activity; however, day temperature was the most explanatory factor (P=0.194). Behaviour was explored using trail cameras deployed by EHP at burrow entrances. Both solitary and social events were recorded; however, social events accounted for only 0.31% of total observations. There was a high use of burrows by multiple wombats; however, rarely at the same time. It is suggested that wombats actively adapt an avoidance strategy at and near burrow entrances as indicated by the very low occurrence of social interaction. The study showed a general consistency of core habitat structure, and behavioural patterns, with what has previously been observed at EFNP. Wombat activity is focused in specific vegetation structures, which limits the wombat distribution throughout the park. This study utilised behavioural classifications of northern hairy-nosed wombats, and is only the second study to explore behaviour of the species, and the first to use a non-invasive method that has been demonstrated to be effective and labour efficient. This study explores some of the knowledge gaps in a critically endangered mammal by adaptation of a non-invasive sampling method. It clarifies the importance of known habitat utilisation in terms of establishment of a new population, and interspecific behaviour to accommodate for size, burrow use and species management for a potential second translocation site.

▼ The Willandra Lakes form a dry lake system consisting of a number of ancient, formerly perennial, lakes in the western Murray basin. The area has significant scientific value, providing detailed palaeoenvironmental records of arid, ice-age Australia as well as a rich and unique archaeological record. Lake Mungo, resting place of Australia’s oldest dated aboriginal remains, is a terminal lake where studies of the lake system are concentrated. Lake Mulurulu, a flow-through lake in the northern part of the system, is relatively understudied despite abounding potential and a differing hydrological regime. A range of geochronological techniques, combined with stratigraphic and isotope palaeoecological methods, inform the palaeoenvironmental history for the Lake Mulurulu lunette. A comprehensive suite of quartz optically stimulated luminescence (OSL) ages is combined with detailed sedimentological analyses to build a chronostratigraphic framework. Mussel shells and fish otoliths are radiocarbon dated, and wombat teeth are analysed for electron spin resonance (ESR) and uranium series dating. Oxygen isotope analyses on fish otoliths and wombat teeth are used in an attempt to ascertain high-resolution palaeoenvironmental records for the area. The quartz was well suited for OSL dating. Very little evidence for partial bleaching was observed, though sediment mixing proved to be relatively common. A small aliquot multi-grain OSL methodology allowed the identification of sediment mixing and grain transport across unit boundaries. Many samples were found to be very young (< 200 years), and were disproportionately affected by recuperation issues, low precision and high overdispersion. Dating reveals the Mulurulu lunette comprises five major units. Unit A, dating from 60 to over 110 ka, is clay and carbonate rich with a thick palaeosol, and is equivalent to the Golgol Unit at Lake Mungo. Unit B is a clean quartz sand representing an early lake full stage, initiating around 60 ka and ending around 40 ka at the southern end of the lunette and around 32 ka at the northern end of the lunette. Unit C comprises a pelletal clay representing a drying phase, dated to 40-32 ka and 32-28 ka at the southern and northern ends of the lunette, respectively. Unit D is a 28-17 ka quartz sand representing another lake full stage. A thin, previously unrecognised, pelletal clay layer at the southern end of the lunette caps this unit. Unit E comprises laminated quartz sands derived from reworked lunette materials dating to less than 200 years old, indicating a significant amount of recent lunette remobilisation. ▼ This program of research investigates food preferences of captive wombats when offered a selection of familiar, unfamiliar, natural and unnatural captive wombat diets. These diets reflect both current and future diet options for zoos and wildlife carers Australia wide. A review of the research highlights a lack of knowledge of wombat food preferences and that feeding regimens for captive wombats may be inadequate. This was the first study of food preferences in captive southern hairy-nosed wombats. The research was based at the Rockhampton Zoo Wombat Research Centre and involved a series of four food choice experiments. The foods offered included familiar and unfamiliar foods as well as natural and unnatural foods. All foods used throughout this program of research are routinely fed to captive wombats throughout Australian zoos. The results showed this population of captive wombats, when offered a choice between their daily, pelleted feed, preferred pellets overall followed by natural grasses regardless of familiarity. The test food items had an impact on the amount of pellets consumed with carrot proving to be a disincentive to eating. Variables that may have influenced food choice were also considered, such as activity levels during feed, weather conditions and time of feeding trial. The results showed that active wombats consumed more food overall than sedentary wombats and were heavier in body weight. Temperature did not impact the amount of food consumed or the food choices made by this group of wombats. The time of the feeding trial did impact on the food choices with the wombats choosing to consume more pellets and less of the test foods the later the evening progressed. These findings can be applied to captive management of wombats in zoos. Grass is recommended to form an essential part of all captive wombat diets due to the positive correlation it had with total food consumed. Carrot should be reconsidered as a popular food for wombats due to its negative correlation to total food consumed.

▼ An unintended consequence of the global movement of humans and their domestic animals has, and continues to be, the introduction of pathogens to naïve host species. Such pathogen invasion events have consequences for wildlife ranging from benign to catastrophic. Yet, the specific impacts to affected species – from individuals to populations – and the capacity to mitigate these are often poorly understood. This is perhaps best illustrated in mammals by the parasitic mite, Sarcoptes scabiei (causative agent of sarcoptic mange): among the most successful of known pathogens to benefit from anthropogenic globalisation. The mite now occurs on all continents (except Antarctica) and has been documented infecting >100 mammal species, yet the impacts of this parasite remain enigmatic for most wildlife species it infects. In Australia, evidence indicates S. scabiei was introduced by European settlers. Over the last 200 years, S. scabiei has been documented in several native and non-native Australian mammals, with most striking impacts observed in the bare-nosed (common) wombat, Vombatus ursinus. Though sarcoptic mange causes conservation, ethical, and welfare concerns to V. ursinus, considerable knowledge gaps have persisted about the effects of the parasite, including the impacts of infection on individuals and at population scales, as well as the capacity to mitigate infection. Furthermore, there is a dearth of fundamental knowledge about the V. ursinus host, despite being a perceived “common” species. The aims of this thesis were therefore four-fold: (i) to identify behavioural and physiological impacts of S. scabiei presence at the individual level, (ii) to quantify the population-scale impact of a sarcoptic mange outbreak in a bare-nosed wombat population, (iii) to evaluate the efficacy of the current suggested treatment protocol administered at a population-scale, and (iv) to understand the genetic structure of V. ursinus across its entire range (encompassing three subspecies). To understand the impacts of sarcoptic mange at the individual level, I focused on physiological and behavioural changes observed in mange-infected bare-nosed wombats. Specifically, I investigated the effect of sarcoptic mange infection on heat loss, field metabolic rate, resting and foraging behaviour, and fatty acid composition (Chapter 2). I used methods in thermal imagery, doubly labelled water, activity loggers, and fat composition profiles to reveal that as mange severity increased in wombats, (i) heat lost to the environment increased, (ii) field metabolic rates increased, (iii) total time spent foraging decreased while total time spent inactive increased, and (iv) fatty acid composition changed in adipose tissue. I concluded that the compounding effects of physiological and behavioural changes left infected wombats unable to meet the energetic demands of sarcoptic mange disease. ▼ Herpesviruses are ubiquitous, enveloped DNA viruses that have been identified worldwide in most vertebrate and in several invertebrate species. Within the Marsupialia, several different herpesvirus species have been detected across various macropodid species, and more recently in koalas and antechinus species. Infection may be subclinical, and the capacity to induce lifelong infection with periods of latency and intermittent reactivation is a feature common to all herpesviruses, although the mechanism by which this occurs varies according to the individual herpesvirus species. In macropodids, herpesviruses have been associated with outbreaks of disease and mortality, and clinical signs may include conjunctivitis, oral and/or cloacal ulceration, or sudden death associated with disseminated pathology including widespread visceral necrosis and inflammation. This study sought to evaluate the prevalence and significance of individual herpesvirus species in various free-living and captive populations of Australian marsupials. Swab samples from 397 marsupials principally including eastern grey kangaroos (Macropus giganteus), other members of the Macropodidae and the Potoroididae families, koalas (Phascolarctos cinereus), Tasmanian devil (Sarcophilus harrisii), common wombats (Vombatus ursinus) and bandicoot species were collected and a universal herpesvirus nested PCR protocol utilised to determine the prevalence of active herpesvirus infection in these animals. Serum neutralisation tests and PCR on tissue samples were also performed for some animals, and virological culture on wallaby fibroblast cells and newly developed wombat kidney cells was attempted for several of the novel herpesvirus species identified. Prevalence of active herpesvirus infection varied across the marsupial species, ranging from 0% in some of the wallaby species, to 25% in eastern grey kangaroos, 33.3% in koalas, 34% in Tasmanian devils and 45.5% in the common wombat. Seroprevalence of antibodies against macropodid herpesviruses-1 and -2 was also variable, from 0% prevalence in koalas and some of the wallaby species, 66.7% in common wombats and as high as 92% in the eastern grey kangaroo and 100% in the swamp wallaby. Sequencing of a conserved portion of the DNA polymerase gene identified seven novel herpesvirus species from six marsupial hosts, and phylogenetic analysis classified each of these novel herpesvirus species into their respective subfamily groups, namely the Alphaherpesvirinae (vombatid herpesvirus 3) and the Gammaherpesvirinae (macropodid herpesvirus 5, potoroid herpesvirus 1, dasyurid herpesvirus 2, vombatid herpesvirus 1, vombatid herpesvirus 2 and peramelid herpesvirus 1). ▼ Each year, between one and three per cent of the total forested area in Victoria is fuel-reduced as a part of the Department of Conservation and Natural Resources' program to implement its overall fire protection policy. The dry sclerophyll Wombat State Forest has been fuel-reduced since the 1960's, - a practise considered important because of its susceptibility to fire and its highly flammable plant community. This thesis presents the results of an evaluation of fuel-reduction burning in the Wombat State Forest, commencing with a review of forest conditions, principles of fuel-reduction burning, fire behaviour and fire effects. This is followed by observations and measurements in the field to document current practices of fuel-reduction burning, to select an appropriate fire-behaviour prediction model, to identify time-intervals between successive burns and to evaluate the effects of fuel-reduction burning on forest trees. Historical data of wildfires were used to evaluate the effectiveness of fuel-reduction burning in limiting the number, area and losses from wildfires. "Multi-criteria analysis" was then applied to select priority areas for fuel-reduction burning. The fuel-reduction burning program which is conducted 'every year during autumn and spring requires detailed planning and preparation, because it can only be carried out under certain prescriptions for weather, fuel and fire behaviour. Depending on the extent and conditions of each area, either ground or aerial ignition is applied. Large areas ignited from the air often result in variations of fire behaviour and intensity that leave many un-burnt patches within the broad areas of burnt forest. In order to predict fire-behaviour, comparisons were made between the Control Burning Meter, the McArthur Fire Danger Meter and the Fire Behaviour Tables for Western Australia (the Red Book). From a study of small trial plots, it was shown that the fire behaviour model incorporated in the Control Burning Meter for messmate-gum or silvertop forest type provided quite realistic predictions of low-intensity prescribed fires compared with predictions based on the McArthur Forest Fire Danger Meter and the Fire Behaviour Tables for Western Australia. Since its inception, fuel-reduction burning in the Wombat State Forest has decreased the quantity of litter and twigs, but it has had no significant effect on the quantity of humus and coarse fuels. This reduction of flammable fuels has reduced the potential for major fires and the study showed that a fuel-reduction burning cycle of less than five years is required to restrict the build up of fine fuels to acceptable levels. With regard to the impact of fuel-reduction burning, it was shown that it causes scorches on most trees, and that there is a significant relationship between scorch-height and tree diameter for the two dominant species, messmate (Eucalyptus obliqua L'Herit) and peppermint (E. radiata Sieb. ex. ▼ There is growing global concern over the influence of road development on the conservation of biodiversity and on the functioning of ecosystems. Published reviews in the field of road ecology have identified that most research has examined the effects of roads linearly and have advocated for research at landscape scales. Among the many effects roads have, one of the most significant is the loss of animal life resulting from collisions with vehicles. Despite this, little is known of what toll this has on animal populations and how these impacts vary with scale. This stems from the perception that impacts are localised and that animals killed are typically considered common, and therefore not of great conservation concern. This thesis challenges this notion by showing that the impacts of fatalities can affect populations at landscape extents and that commonness is not a barrier to localised extinction risk. To achieve this I focus on the common wombat; an example of a common species for which road impacts have never been previously examined. Chapter 1 provides an overview of the importance of scale in quantifying road impacts and the debate surrounding common species persistence in road environments. Chapter 2 assesses habitat use of wombats in a road environment at a local scale. Results suggest that wombats select for roadside habitat and as a result populations could be under threat. Chapter 3 is a predictive model of wombat road fatalities which demonstrates the importance of incorporating habitat use in predictive fatality modelling. Through use of a spatially explicit population viability analysis, Chapter 4 demonstrates that roads, in conjunction with other threats can affect the persistence of a common species at a local scale. Chapter 5 is a landscape extent assessment of wombat habitat use, finding that increased effort should be employed in evaluating how reserves confer resilience to species from the impacts of roads and that habitat quality can dictate road-based fatality rates. Chapter 6 summarises the research presented in the thesis and suggests direction for future work, particularly the importance of evaluating the interplay between susceptibility and abundance on species vulnerability in road environments. ▼ A range of negative consequences associated with habitat fragmentation and population isolation have been demonstrated in a variety of animal species. Such consequences include inbreeding, reduced genetic diversity, increased mortality of young, reduced fecundity and compromised male fertility. Since the time of European settlement, many populations of the southern hairy-nosed wombat (Lasiorhinus latifrons) have become fragmented and isolated throughout South Australia, particularly on the Yorke Peninsula. This study aimed to examine the impact of habitat fragmentation and population isolation on the genetic diversity, seminal quality and reproductive success of the southern hairy-nosed wombat. The results showed there were very few wombats remaining on the Yorke Peninsula, with a total of 643 individuals estimated within 24 colonies all of which were geographically isolated by cleared agricultural land. Of these 24 colonies, 21 were estimated to have < 20 animals. Southern hairy-nosed wombats from two of these small isolated Yorke Peninsula colonies, namely Urania and Kulpara, were found to be genetically differentiated from one another, suggesting minimal current migration between these two colonies. These wombats were also genetically differentiated from wombats within the large population at Swan Reach, which is part of a continuous population in the Murraylands. High mean observed heterozygosity values were found in wombats from Urania and Kulpara (0.69 and 0.74 respectively), and these values did not differ significantly from that of the Swan Reach population (0.71). Allelic diversity was slightly lower in the colonies on the Yorke Peninsula; but this was not statistically significant from the population in the Murraylands. Inbreeding was not detected in any population. Despite this, wombats from the Yorke Peninsula were found to be smaller in body morphology and have larger testes. These animals also had significantly lower ejaculate volumes, with greater numbers of sperm morphological abnormalities in the ejaculate. A trend for lower sperm concentration and sperm motility in wombats from the Yorke Peninsula was also observed. The lower seminal quality in Yorke Peninsula male wombats was not reflected in a reduction in the reproductive success of the population, with all three populations examined exhibiting a similar number of females with pouch young, and in late lactation. There was, however, an unequal sex ratio within the Urania population, with a lower number of adult females in the population during the breeding season. The results from this study suggest that colonies of southern hairy-nosed wombats on the Yorke Peninsula are in danger of localised extinction if not appropriately managed and conserved. Future study directions and possible management techniques are discussed in order to minimise localised extinctions and maintain the viability of southern hairy-nosed wombats on the Yorke Peninsula and throughout South Australia. ▼ The decreasing area available for timber extraction in south-eastern Australia, due largely to social pressure to reserve greater areas of forest, has led to the consideration of fertiliser-application to increase wood output from the remaining available forest. Potentially deleterious effects of fertilising on water quality must be assessed before implementation on a wide scale. This is in accordance with relevant forest management policies. This study examined the effects of applying fertilisers containing nitrogen and phosphorus, on soil and soil-water chemistry in two pole-sized stands of mixed Eucalyptus spp in the Wombat Forest, in the Midlands Forest Management Area, Victoria, Australia. The findings are synthesised and discussed in relation to management of regenerating mixed-eucalypt forests in south-eastern Australia. Fertiliser treatments were none (R); 400 kg N ha-1 as ammonium-sulphate (N); or 400 kg ha-1 plus 202 kg P ha-1 as triple superphosphate coated with 10% sulphur (NP). It was calculated that incidental additions of S were 1371 kg ha -1 (N treatments), and 1696 kg ha-1 (NP treatments). It was expected that P would be principally adsorbed on soil surfaces; N immobilised in the soil organic pool and that metallic cations would enter the soil solution to varying degrees. Fertiliser-addition increased both plot-basal-area (BA) growth and the rate of stand self-thinning. In 3.8 years, BA in reference (R) plots at two sites increased by 7.3% and 23.4%. Where N alone was added, BA increased by 14.2% and 27.1%, while in NP plots BA increased by 17.1% and 42.7% respectively. Mortality was 9% in untreated plots compared to 14% in NP plots. Estimated increases in biomass growth equated to additional above-ground nutrient accumulation of 0.4 to 1.5 kg ha-1 of P, and 5.5 to 20.8 kg ha-1 of N. This represented only 0.2 to 0.7% of added P, and 1.4 to 5.2% of added N. Soil solution was extracted from 10 and 50 cm with porous-ceramic-cup tension-lysimeters (-0.6 kPa). Concentrations of P and N were low both before and after adding fertiliser. Across all treatments the maximum median PO43- concentration in soil-water at 50 cm was 0.12 ppm (mean 0.28 ppm). Typically PO43- concentrations were not higher than 0.03 ppm. The 400 kg ha-1 of added N was rapidly immobilised in the soil organic pool. The greatest mean NH4' concentration from a single sampling occasion was 1.1 ppm. The mean NO3 concentration at 50 cm was never higher than 0.26 ppm. After adding N in fertiliser the proportion of NO3- relative to NH4* in soil-water increased and was correlated with decreasing soil-water pH. Less than 1% of added P and N was recovered from soil solution at 50 cm. The largest pool of added P recovered was PO43- adsorbed to soil between 0 and 20 cm, due to the soil adsorption capacity being well in excess of the applied 202 kg P ha-1. ▼ Enterocytozoon bieneusi is a microsporidian microorganism that causes intestinal disease in animals including humans. Although E. bieneusi has been discovered and investigated in numerous countries around the world, at the commencement of this PhD project, there was no record of E. bieneusi in animals in Australia and no information on the prevalence and genetic make-up of E. bieneusi populations in this country. Thus, the present project explored E. bieneusi of a number of species of wild and domestic animals as well as humans in parts of Australia using a molecular approach, in order to improve our knowledge of the epidemiology of this microsporidian. Nested-PCR-based sequencing of the internal transcribed spacer (ITS) and/or small subunit (SSU) of nuclear ribosomal DNA was used for the detection of E. bieneusi DNA in faecal samples and the genotypic characterisation of this microbe. In the first instance, three species of wild deer (Cervus elaphus, Dama dama and Rusa unicolor; n = 610) and three species of wild marsupials (Macropus giganteus, Vombatus ursinus and Wallabia bicolor; n = 1365) in Melbourne's water catchment areas were investigated (Chapters 2 and 3). Here, E. bieneusi was detected in 4.1% of sambar deer and 1.4% of marsupials. Phylogenetic analyses of sequence data showed that genotypes D, J, MWC_d1, MWC_d2 and Type IV (in sambar deer) and MWC_m1 and NCF2 (in marsupials) clustered with E. bieneusi genotypes recorded previously in humans, indicating the zoonotic potential of these genotypes. Studies of cattle on farms located near Tarago reservoir (n = 471; Chapter 4) in Victoria, and alpacas in the states of New South Wales, Queensland, South Australia, Victoria and Western Australia (n = 81; Chapter 5) revealed relatively high prevalences of E. bieneusi in both cattle (10.4%) and alpacas (9.9%). The phylogenetic analysis of ITS sequence data revealed six genotypes (BEB4, I and J, TAR_fc1, TAR_fc2 and TAR_fc3) in cattle and three (ALP1, APL3 and P) in alpacas, all recognised to have zoonotic potential, indicating that these herbivores might act as reservoirs for human infection. Subsequently, a study of companion animals (cats and dogs; n = 514) identified genotype D, which is commonly detected in humans (Chapter 6). However, surprisingly, an investigation of humans (n = 605) in the states of Queensland and Western Australia (Chapter 7) did not identify the genotypes previously found in cats, dogs and wildlife in the state of Victoria, although, surprisingly, a known genotype (i.e., ALP1) recorded in farmed alpacas (Chapter 5) was identified in humans for the first time (Chapter 7). This latter finding raises questions about the transmissibility of this genotype from alpaca to humans. Overall, this thesis has recorded E. bieneusi, for the first time, in a variety of animals in Australia, and provides a first glimpse of the epidemiology of this microsporidian in this country (Chapter 8).
