▼ The distinguishing feature of the filamentous fungi is the hyphae - tube-like microscopic cells that exhibit polarized growth via apical extension and allow the fungus to interact with its environment. Fungi elongate at the hyphal apex, through the localized construction of new plasma membrane and cell wall through the exocytosis of secretory vesicles. One population of these vesicles have been identified as chitosomes, containing chitin synthase isoenzymes, which are responsible for the polymerization of N-acetylglucosamine from UDP N-acetylglucosamine into chitin, the primary fibrillar component of the fungal cell wall. The chitosomes, in addition to other vesicles, can be observed aggregating in the hyphal tip in most filamentous fungi. In the Ascomycota and Basidiomycota, this collection of vesicles exhibits discrete organization and has been termed a Spitzenkörper. Although accumulations of vesicles can be observed in the hyphal tip of many growing filamentous fungi, some debate continues as to what precisely defines a Spitzenkörper. This study reports the details of three separate projects: first, to document the effects of deleting a single chitin synthase, CHS-1 and CHS-6 in Neurospora crassa with regards to hyphal ultrastructure, cytoplasmic organization, and growth in comparison to the wild-type. Given the importance of chitin synthesis in fungal cell growth, deletion of a critical chitin synthase presumably impacts cell wall structure, fungal growth and cytoplasmic organization. Second, an examination of the ultrastructure of four zygomycetous fungi - Coemansia reversa, Mortierella verticillata, Mucor indicus, and Gilbertella persicaria has been conducted. Utilization of cryofixation and freeze-substitution techniques for electron microscopy has produced improved preservation of cytoplasmic ultrastructure, particularly at the hyphal apex, allowing detailed analysis of vesicle size, contents, and organization. Lastly, hyphal tip organization was reviewed in a broad range of fungi. Previous studies had either focused on a few select fungi or representative groups. Vesicle organization, composition and size do appear to vary among the classes of fungi, but some trends, like the vesicle crescent in the zygomycetous fungi have been documented.

Dans la majorité des cas, les mitochondries sont nécessaires à la tumorigenèse et à la réponse des cellules cancéreuses aux signaux générés par les facteurs micro-environnementaux (exemples : privation de nutriments, hypoxie) ou par les traitements anticancéreux (exemples : chimiothérapie, radiothérapie). Presque toutes les protéines mitochondriales sont codées par le génome nucléaire et importées dans l'organelle. Des machineries d'import ont donc évolué afin de répondre aux besoins d'import protéique. Dans ce contexte, la machinerie régulée par CHCHD4/Mia40 fonctionne dans l’espace intermembranaire et contrôle l’import d’un groupe de protéines (substrats) qui joue des rôles importants dans la survie et la réponse au stress. Les substrats de CHCHD4/Mia40 sont impliqués dans un vaste panel d’activités mitochondriales qui inclut la biogenèse des complexes de la chaîne respiratoire, l’homéostasie lipidique, le stockage du calcium, ainsi que l'ultrastructure et la dynamique mitochondriale. Ce programme de thèse a été dédié à l’étude de la voie d’import CHCHD4/Mia40 dans les cellules cancéreuses et a porté un intérêt tout particulier à l'un des substrats CHCHD4/Mia40 qui façonne l'ultrastructure mitochondriale. En utilisant des techniques d’ARN interférence et de sur-expression de protéines recombinantes, dans un modèle de cancer du côlon, nous avons montré que l’expression du substrat étudié a un effet crucial sur la prolifération et la croissance tumorale. Nos données ont également impliqué cette protéine dans la réponse aux traitements anticancéreux. Dans l'ensemble, ces travaux ouvrent un nouveau champ d'investigations qui non seulement permettra de mieux comprendre la plasticité métabolique des cellules cancéreuses, mais aidera également à identifier de nouveaux biomarqueurs métaboliques.

In the vast majority of cases, mitochondria are required for tumorigenesis and also for the tumoral response to signals generated by the microenvironmental factors (e.g. nutrient deprivation, hypoxia) or to the effects of anti-cancer treatments (e.g. chemotherapy, radiotherapy). As almost all mitochondrial proteins are nuclear-encoded and imported into the organelle, specialized import machineries have evolved in order to meet the need for protein import. Among these machineries, the one that operates in the intermembrane space and is controlled by CHCHD4/Mia40, regulates the import of a group of proteins (substrates) that play important roles in survival and stress response. Substrates of CHCHD4/Mia40 are involved in a broad panel of mitochondrial activities that includes the biogenesis of respiratory chain complexes, lipid homeostasis, calcium storage, as well as ultrastructure and mitochondrial dynamics. This thesis program was dedicated to the study of the CHCHD4/Mia40 import pathway in cancer cells, with a particular interest for one of the CHCHD4/Mia40 substrates that shapes mitochondrial ultrastructure. ▼ Biological systems are intricate self-assembled systems built from dynamic nanoscale components. These nanoscale components are responsible for many tasks, from subcellular (e.g. DNA replication, cytoplasmic streaming, intracellular transport) to organismal (e.g. intercellular signalling, blood circulation). At each level, biological materials demonstrate complex and dynamic behaviors which are still robust to many perturbations, requiring a balance of dynamism and stability. Being able to emulate biology by dynamically assembling complex systems and structures from nanoscale building blocks would greatly expand the types of materials and structures available, possibly leading to better smart, adaptive, self-healing materials in engineering. The overarching goal of this dissertation is to further the understanding of assembly in dynamic nanoscale systems. To this end, in vitro assays of kinesin motor proteins and microtubule cytoskeletal filaments are employed, providing a well-tested, minimalist, and convenient model system. In these assays, the kinesin motors are attached to the surface of the flow cell and the microtubule filaments are propelled over them. As the majority of past studies in active self-assembly of microtubules have been performed with biotin-labeled microtubules with streptavidin as a cross-linker (a "sticky" gliding assay), the first three parts of this dissertation focus on that system. In the first part, the adsorption kinetics of the streptavidin cross-linker onto the microtubule, which determines the interaction strength between microubule building blocks, is studied. The adsorption curve suggests that this is a negatively cooperative process, and here, the cause of the apparent negative cooperativity in the adsorption process is elucidated as a combination of steric and electrostatic interactions. In the second part, the difference between kinesin-propelled assembly and diffusion-driven assembly is investigated. While the kinesin-propelled microtubule assay has been used for over a decade, a control experiment comparing the active motor-driven system to a passive diffusion-driven system had never been performed. The control experiments showed conclusively that the passive system resulted in smaller and more disordered structures. Furthermore, these results fit well with existing models. The third part investigates the origins of microtubule spools observed in kinesin-propelled microtubule gliding assays, where the microtubules are allowed to cross-link via streptavidin and biotin. These microtubule spools have long been considered an example of a non-equilibrium structure which arises in motor-driven assembly. These spools exist in a dynamic state, having been observed to unwind in previous studies, and store large amounts of bending energy. Determining the origins of these spools is a first step towards understanding how to induce dynamically stable states. ▼ The Lecanicephalidea (Platyhelminthes: Cestoda) are a morphologically diverse group of elasmobranch (Chondrichthyes: Elasmobranchii) tapeworms. Currently, 95 species in 16 genera are recognized as valid. However, nine genera have previously been considered to be genera inquirenda and these contain nearly 35 species as species inquirendae. The focus of this study was to determine the taxonomic status of some of these genera inquirenda, especially focusing on the enigmatic genus Cephalobothrium Shipley & Hornell, 1906 and its allies, Adelobothrium Shipley, 1900 and Hexacanalis Perrenoud, 1931. The questionable status for these three genera was based on the fact that limited information was presented in the original descriptions of the type species, thus the distinctness of these genera was doubtful. In addition, type material of the type species of these genera was mostly unavailable. The type species of Cephalobothrium, Cephalobothrium aetobatidis Shipley & Hornell, 1906, was originally described for a single specimen collected from an eagle ray in the genus Aetobatus Blainville (Myliobatiformes: Myliobatidae originally identified as Aetobatus narinari [Euphrasen]) from Sri Lanka. The type species of Adelobothrium, Adelobothrium aetiobatidis Shipley, 1900, was originally described for specimens also collected from an eagle ray, Aetobatus ocellatus (Kuhl) (originally identified as A. narinari) from New Caledonia. The type species of Hexacanalis, Hexacanalis abruptus (Southwell, 1911) Perrenoud, 1931, was originally described for specimens collected from a butterfly ray, Gymnura micrura (Bloch & Schneider) (Myliobatiformes: Gymnuridae; as Pteroplatea micrura [Bloch & Schneider]), from Sri Lanka. This dissertation resurrects these three genera, recognizing them as valid and distinct members of the Lecanicephalidea. Their type species are redescribed and generic diagnoses revised. Neotypes are designated for both C. aetobatidis and A. aetiobatidis, while part of the original type series of H. abruptus was available and a lectotype is designated. In addition, species formerly recognized as members of other genera are transferred to Adelobothrium and Hexacanalis; these are Tylocephalum marsupium Linton, 1916 from A. narinari in the Gulf of Mexico transferred to Adelobothrium and Cephalobothrium pteroplateae Zaidi & Khan, 1976 from a species of butterfly ray from Pakistan transferred to Hexacanalis. The new species Hexacanalis folifer n. sp. is described from the zonetail butterfly ray Gymnura zonura (Bleeker) from Borneo. Two new genera are erected, Stoibocephalum n. gen., from the sharkray, Rhina ancylostoma (Rhinopristiformes: Rhinidae) and Floriparicapitus n. gen. from sawfish (Rhinopristiformes: Pristidae) and guitarfish (Rhinopristiformes: Rhinobatidae). ▼ Abstract: The Amaranthaceae family sensu lato, including Chenopodiaceae, is comprised of approximately 2,360 species, 145 of them found in Brazil. 94 species exist in various vegetation types of the Cerrado, 71 are endemic to different regions and Brazilian biomes, and 27 appear in regional lists of endangered species. To contribute to the knowledge of this family species the ecological aspects, micromorphology, anatomy and ultrastructure of leaves of brazilian Amaranthaceae were studied, with emphasis on the genera Alternanthera, Gomphrena, Froelichiella, Hebanthe and Pfaffia. The native species of open areas of Cerrado (a savannah-like vegetation) exhibit adaptations that promote survival in adverse conditions (drought and fire), such as tuberous or woody roots, xylopodium, herbaceous or subshrub habit, dense pubescence in aerial portions, senescence of shoots and leaves during the driest season, dependence on rain or fire to resprout and/or flowering, fruiting followed by rapid wind dispersion, tick cuticle on epidermis and C4 photosynthetic metabolism. The species' fire behavior favors their establishment as pioneers, especially in open areas of the Cerrado. Leaf surfaces of some species of the genus Gomphrena present epicuticular wax crystals in platelet form, oriented in parallel, an aspect previously described only in Chenopodiaceae species. In two of the species studied Ascomycete fungi were found colonizing its leaves, and ultrastructural aspects were described. Kranz anatomy was found in six species of the genus Gomphrena, which also have dimorphic chloroplasts, showing leaf structure compatible with the C4 photosynthetic metabolism. In the analysis of two species of Alternanthera (a C3 and a C3-C4 intermediate) showed that besides the Kranz anatomy, the position of organelles in bundle sheath cells can be a key element in determining the metabolic type. The Froelichiella, Hebanthe and Pfaffia species have leaf anatomy and ultrastructure consistent with C3 metabolism. The leaf anatomy and ultrastructure have a pattern already described for other species of the Amaranthaceae family, except for the genera Hebanthe and Froelichiella, whose anatomical and ultrastructural aspects were described for the first time. The evolution of C4 metabolism may be related, at least in part, to the development of amphystomy associated with increased leaf thickness in herbaceous species. Large plastoglobuli were found in chloroplasts of some Cerrado species and appear associated with defense mechanisms, and lipid metabolism. The Amaranthaceae family can be a good marker of the biodiversity of nonwoody Eudicotyledons with ability to regenerate areas of rocky fields, wet grasslands and other open vegetation of the cerrado. ▼ Substratum effects of micro- and nano-scaled structures on mammalian cell lines have experienced rapid developments during past decades. Tremendous studies have shown that micro- and nano- scaled surface morphology has great influences on cellular behavior and has great potential application in medical device design and organs regeneration. Although a variety of cell types have been used in cell-substrate studies for different purposes, information about how the cellular response of hepatic cells to the nanoporous and microgrooved structures is still insufficient The effects of groove/ridge width of the microgrooved structures on the mammalian cell culturing is usually overlooked. In this thesis, the cellular response of hepatic cells to the nanoporous and microgrooved is studied, including the cell spreading, cell elongation, cell alignment, and cell motility. Also, the effects of groove/ridge width are addressed on three mammalian cell lines (BEL-7402, MIHA, and HeLa). Three experiments were performed. Firstly, the effect of nanoporous surface on hepatic cell line, BEL-7402, was studied. The nanoporous surface (140 nm) was fabricated by anodize alumina membrane and microcontact printing techniques on PDMS surface. Cellular behaviors were analyzed with scanning electron microscope and time-lapse imaging. The results showed that cell projected area was reduced with cell migration speed was promoted on porous surface when compared with flat control surface. Secondly, the effect of microgrooves surface (10 μm, 30 μm and 50μm, with equal ridge and groove width) on hepatic cell line, BEL-7402, was studied. The microgrooved surface was fabricated by microcontact printing on PDMS. Cellular behaviors were analyzed with scanning electron microscope and time-lapse imaging. The results showed that cell elongation, alignment and directional migration was promoted by the groove structure when comparing with flat surface. Thirdly, the effect of microgrooved PDMS surfaces with varied ridge width and groove width on three mammalian cell lines (BEL-7402, MIHA, and HeLa)was studied. Microgrooved PDMS surfaces with nine combination of ridge width (5 μm, 10 μm and 30 μm) and groove width (5 μm, 10 μm and 30 μm) were fabricated using photolithography and soft lithography. The results showed that all grooved structures have almost same affection on the cellular response, independent of the cell type. Also, our result showed that the cell elongation displayed same pattern on all micrgrooved surfaces, independent of the groove/ridge width changes. In addition, our result showed that microgrooved surface that contained 10 μm ridge or groove were less effective in aligning cells. On the other hand, microgrooved surface 5×5, 5×30, 30×5 and 30×30 showed most effective in aligning cell when compare with other grooved surface and flat control surface. The last decade witnessed an exciting confluence of nanotechnology and biophotonics. The application of photoluminescent nanomaterials in biological systems represents one of the many manifestations of this confluence. A unique set of photoluminescent nanomaterial properties includes: (1) programmability of their physical and chemical characteristics that depend on the size, composition and production methods; (2) presence of reactive functional groups on the surface that enables adaption of the nanoparticles to a specific biological task via the process called biofunctionalisation; (3) optimal size compatible with cells and tissues; (4) high surface area that can carry a large amount of molecular cargo; (5) bright and stable photoluminescence distinguishable on the background of strong scattering and autofluorescence of biological tissues. The merits of photoluminescent nanoparticles are particularly recognised in the most dynamic and actively developing area of biomedicine – biomolecular-specific optical diagnostic imaging. For example, the use of photostable photoluminescent nanoparticles has enabled demonstration of the molecular trafficking in cells and high-sensitivity imaging in small animals, showing good promise for direct and minimally-invasive diagnostic optical imaging in hollow organs, skin and surgical fields. As compared to the state-of-the-art, this emerging imaging modality permits observation of single biomolecules in cells and in vivo imaging at depths up to several millimetres, with superb, unprecedented sensitivity.

In this study, new-generation photoluminescent nanoparticles, including fluorescent nanodiamonds, upconversion nanoparticles (UCNPs) and nano-rubies, were introduced to the area of biomolecular-specific optical imaging. In order to realise their full potential, nanoparticles must be transformed to hybrid inorganic-biomolecular assemblies, which are capable of targeting and interacting with biological systems. A hybrid assembly represents an inorganic nanoparticle core grafted with functional moieties, such as targeting or therapeutic biomolecules. ▼ Corals combine photosynthesis and calcification in an intricate and delicately balanced relationship to form large biomineralized structures that are dominant features of tropical coastlines worldwide. Coral reefs have great scientific and economic importance but have recently experienced widespread decline attributed to increasing anthropogenic pressure on reef systems. Physical damage events, such as ship groundings, when coupled with existing nutrient stress and changing global climate present a poor outlook for successful natural recovery of reef communities. The main goal of the proposed research is to better understand how environmental factors, both local and global, affect the coral holobiont and influence overall coral fitness. The target species of this research, Montastraea cavernosa and Porites astreoides, are important and widespread Caribbean reef-builders. While it has been shown that nutrient and pCO2 stress affect coral growth and calcification, study of specific effects on coral tissue and reproductive success has not received significant attention in the literature despite considerable current interest. This study addresses this data gap in quantitatively examining the effect of elevated nutrients and pCO2 on 1) P. astreoides recruit survivorship, development, early calcification, and symbiotic zooxanthellae morphology; 2) M. cavernosa and P. astreoides wound regeneration, tissue characteristics over time at the histological and ultrastructural level, and trends in symbiotic zooxanthellae morphology; and 3) survival, growth and histological/ultrastructural characteristics of M. cavernosa and P. astreoides fragments transplanted to the field and in the laboratory. Histological and ultrastructural observations from corals transplanted to the field are then compared to ex-situ laboratory experimental corals. In the fleshy and large-polyped faviid M. cavernosa, healing of a linear wound was characterized by granulation of new tissue across the wound site, facilitated by coalescent granular amoebocytes. The wound healing strategy of this species appears to progress with wound closure and re-epithelialization before calcification resumes, as actively calcifying calicodermis was generally not observed at the healing front. Tissue regeneration in the small-polyped P. astreoides was characterized by formation of multiple islands of eosinophilic healing fronts along the depth of the wound track, and an accumulation of granular amoebocyte cells in regenerating tissue. The wound healing strategy of this species appeared to result in re-epithelialization of exposed body wall without necessarily closing the wound. Elevated pCO2 significantly reduced survivorship in P. astreoides recruits, and both nutrient enrichment and elevated pCO2 significantly reduced wound regeneration rate in M. cavernosa and P. astreoides. ▼ Abstract: The ultrastructure of bivalve spermatozoa can be species-specific and often provide valuable taxonomic traits for systematic reviews and phylogenetic reconstructions. Transmission and scanning electron microscopy was an efficient tool to differentiate the spermatozoan structure of species sharing many conchological characters, which could lead to equivocal identification. We analyzed sperm ultrastructural features that were useful for taxonomic issues with regard to Isognomon bicolor and Isognomon alatus (Isognomonidae); Macoma constricta, Macoma biota and Tellina lineata (Tellinidae); Donax hanleyanus and Donax gemmula (Donacidae). The data revealed that the bivalve species studied here, except T. lineata, produce primitive-type spermatozoa, typical of marine invertebrates in which eggs are fertilized in the surrounding water. We, also, compared the ultrastructure of spermatozoa from the bivalves Anomalocardia brasiliana and Tivela mactroides (Veneridae). The spermatozoa of both species contain a curved nucleus with a short cone-shaped acrosome. There were six mitochondria and glycogen clusters in the middle piece of the T. mactroides sperm cell. Possibly, the glycogen clusters and the higher mitochondria number correspond to an adaptive advantage in turbulent waters. Increasing the sperm life expectance also increases the odds of finding the eggs and accomplishing fertilization. Oysters of the genus Crassostrea and mussels of the genus Mytella, commercially important in Brazil, were also investigated in this thesis. The sperm ultrastructure of the specimens described herein and molecular studies, confirm the presence of Crassostrea brasiliana (Ostreidae) in Cananéia. Spermatozoa of mussel specimens of the genus Mytella, from two populations living in distinct habitats (muddy-sand sediment and rocky shores), were examined by transmission electron microscopy. The spermatozoa of all specimens shared the same ultrastructural pattern suggesting that the analyzed specimens, which live in distinct habitats, indeed belong to a same species, which was identified as M. charruana (Mytilidae) based on conchological analysis. The presence of an axial rod in sperm cells upholds the inclusion of M. charruana in the subfamily Mytilinae. In conclusion the electron microscopy was an efficient method to solve some particular taxonomic issues. The present spermatozoan ultrastructural studies have provided new and welcome data about the families Isognomonidae, Veneridae, Tellinidae, Donacidae, Ostreidae and Mytilidae. The results showed in this thesis could be valuable in future phylogenetic analyses. ▼ Abstract: Fish, in natural environment or farmed are hosts of several species of parasites, which may cause important pathological changes and diseases. Among these parasites, because of the great diversity and the great pathogenic potential of some species, the myxosporeans have received increasing attention from researchers in several regions of the world. Currently, more than 2.300 species of myxosporeans are known, most of which infect fish, both in the natural environment and breeding systems, with some species responsible for high mortality rates in various parts of the world. However, in South America although several studies have shown a wide distribution of species of myxosporeans in many species of freshwater fish from natural environment and farmed, information about the species of myxosporeans that infect ornamental fish is still scarce. The aim of this thesis was to study the diversity and host-parasite interaction of species of myxosporeans found infecting ornamental fish from the Amazon basin (Amazonas State in Brazil and Iquitos in Peru. In Amazonas, the fish were obtained from warehouses of ornamental fish, which are caught in rivers, streams, igapós (blackwater floodplains) and várzeas (whitewater floodplains). In Iquitos, the fish were obtained in fish farms and in the natural environment and were captured with the aid of fishing nets or sieves. Morphological, ultrastructural and molecular studies were carried out to analyze the species of myxosporeans found parasitizing the examined ornamental fish. In total, six new species were described, three of the genus Henneguya, one of the genus Myxobolus, one of the genus Ceratomyxa and one of the genus Myxidium. In the fish from the Brazilian Amazon were described Henneguya n. sp. 1 found in the gill filaments of specimens of Corydoras melini, Ceratomyxa n. sp. infecting the gallbladder of Symphysodon discus, Myxidium n. sp. infecting the gallbladder of Corydoras melini and Myxobolus n. sp. found in the gill arch of Corydoras melini. ▼ Abstract: The superfamily Erythrinoidea is one of eight superfamilies within the order Characiformes and was proposed to include a monophyletic group composed of the Neotropical fish families Ctenoluciidae, Erythrinidae and Lebiasinidae, and African family Hepsetidae. Current phylogenetic studies based on morphological data, such as osteology and morphology of soft structures, and molecular data have refuted the hypothesis of monophyly of this group. In addition, the suprafamilial relationships in Erythrinoidea have diverged among the authors. In combination with more traditional characters, the analyses of the ultrastructure of sperm ontogeny and its final shape have become an interesting source of characters to complement phylogenetic studies. The goal of this study was to perform a phylogenetic analysis to test the monophyly of the Erythrinoidea and to assess the phylogenetic position of the family Crenuchidae, a group supposed to be closely related to the superfamily. The phylogenetic analyses were performed using molecular and morphological data separately, and in a combined approach (total evidence) through the Parsimony method. The ultrastructure of the spermiogenesis and the sperm shape of Erythrinoidea genera, plus the family Crenuchidae and other species possibly related to the superfamily were described and coded in a matrix data. In all three analyses Erythrinoidea was not recovered as monophyletic. The family Crenuchidae was placed in a basal position within the suborder Characoidei in molecular and total evidence analysis, and was not closely related to the Erythrinoidea. The analyses using only molecular data and total evidence showed a very similar topology for the more inclusive relationship levels.
