▼ Existe uma busca crescente por energia limpa e renov?vel, que deve ser acompanhada pelo desenvolvimento de dispositivos eficientes de armazenamento de energia. Um dispositivo de grande interesse ? o capacitor eletroqu?mico, especificamente, os pseudocapacitores que utilizam uma variedade de materiais como PANI ou ?xidos met?licos como eletrodos. A PANI ? um pol?mero intrinsecamente condutor que pode ser sintetizada pela rota qu?mica ou eletroqu?mica. A primeira ? a mais adequada para se obter um pol?mero com alto peso molecular, o que ? primordial para a aplica??o sugerida. Nesse intuito, este trabalho apresenta os resultados de estudos das varia??es das concentra??es do agente dopante, agente oxidante e temperatura de s?ntese qu?mica da PANI para futuras aplica??es eletroqu?micas. Os materiais obtidos foram caracterizados por MEV, espectroscopia de UV-vis, FTIR, voltametria c?clica (-0,2 a 1,2 V), carga/descarga galvanost?tica e imped?ncia eletroqu?mica. As caracteriza??es estruturais e ?pticas comprovaram a obten??o do pol?mero no estado condutor para todas as condi??es de s?nteses. As an?lises morfol?gicas revelaram a diminui??o do tamanho de gr?nulos conforme o aumento da concentra??o de ?cido sulf?rico (agente dopante). Enquanto que a segunda vari?vel de s?ntese mostrou tamanhos menores de gr?nulos na concentra??o de 2,5 mol.L-1 de PSA (agente oxidante). J? a varia??o de temperatura apresentou gr?nulos na superf?cie de nofibras nas temperaturas de s?ntese de -5 e 0?C, em contrapartida, ocorreu a forma??o de estruturas na forma de placas em 5?C. Os estudos por voltametria c?clica mostraram diferentes respostas para cada condi??o de s?ntese, tendo potenciais dos estados redox da PANI de acordo com a literatura e aus?ncia de picos redox em outras condi??es, em sua maioria, observou-se processos at? a velocidade de varredura de 25 mV.s-1. A capacit?ncia calculada por voltametria atingiu os maiores valores em 224, 271, 328,2 F.g-1, respectivamente, 0,5 mol.L-1 de ?cido sulf?rico, 3,5 mol.L-1 de PSA e 0?C, a 10 mV.s-1. Os maiores valores de capacit?ncia calculadas por carga/descarga foram para as mesmas condi??es. E pela imped?ncia, todas as amostras mostraram a presen?a de semic?rculo com baixa resist?ncia a transporte de carga e bons efeitos capacitivos.
The growing search for clean and renewable energy should be accompanied by the development of efficient energy storage devices. A device of great interest is the electrochemical capacitor, specifically the pseudocapacitors that use a variety of materials such as PANI or metal oxides as electrodes. PANI is an intrinsically conductive polymer that can be synthesized by the chemical or electrochemical route. The first is the most suitable to obtain a PANI with high molecular weight, which is paramount for suggested application. ▼ Os processos industriais geram uma variedade significativa de res?duos, de dif?cil decomposi??o final. A proposta dessa pesquisa ? apresentar uma alternativa para a deposi??o final desse res?duo, mais especificamente do poliestireno. Enquanto os pol?meros convencionais s?o formados por estruturas de carbono, geopol?meros s?o constitu?dos de estruturas de s?lica e alumina. Dentre as poss?veis aplica??es, eles podem ser empregados em pastas, argamassas e concretos, em substitui??o ao cimento Portland. Para a adi??o do res?duo industrial na matriz geopolim?rica foi feita sua caracteriza??o, bem como dos precursores do geopol?mero. A an?lise de espectroscopia de infravermelho com transformada de Fourier (FTIR) demonstra que o res?duo utilizado possui em sua composi??o qu?mica uma maior quantidade de di?xido de sil?cio e di?xido de alum?nio. Os resultados da an?lise de difra??o de raios-X (DRX), feitos na amostra de res?duo e na matriz geopolim?rica confirma a composi??o qu?mica fornecida pela ind?stria bem com o processo de geopolimeriza??o. A an?lise de termogravimetria (TG) e derivada de termogravimetria (DTG) demonstram que o res?duo possui uma perda muito pequena de ?gua antes da degrada??o total da amostra. O ensaio de resist?ncia a compress?o evidenciou uma melhora significativa na incorpora??o do res?duo ? matriz geopolim?rica atingindo aos 28 dias cerca de 29,13 MPa (5% res?duo mo?do) e 40,44 MPa (5% res?duo peneirado). O ensaio de flex?o demonstra que a adi??o do res?duo peneirado a matriz resultou em uma melhora na resist?ncia que atingiu 2,07 e uma deforma??o de 0,66mm, cerca de 7,73% maior em rela??o a matriz.
Industrial processes generate a significant variety of residues which is difficult to decompose. The main goal of this research is to present an alternative for the final destination of this materials, specifically polystyrene. While main polymers are based of carbon structures, geopolymers are based of silica and alumina structures. Among possible applications, they can be used in pastes, mortars and concretes, replacing Portland cement. For the addition of the industrial residue in the geopolymer matrix was made its characterization, as well as the precursors of the geopolymer. The Fourier Transform Infrared Spectroscopy (FTIR) analysis demonstrates that the residue used has in its chemical composition a higher amount of silicon dioxide and aluminum dioxide. The results of X-ray diffraction (XRD) analysis on the residue sample and the geopolymer matrix confirm the chemical composition provided by the industry, as well as the geopolymerization process. Thermogravimetry (TG) and thermogravimetry derived (DTG) analysis show that the residue has very little water loss prior to total sample degradation. The compressive strength test showed a significant improvement on the residue?s incorporation to the geopolymer matrix, reaching at 28 days about 29.13 MPa (5% ground residue) and 4.44 MPa (5% screened residue). ▼ Poli(o-metoxianilinas) (POMA) foram sintetizadas quimicamente usando diferentes ?cidos dopantes para obter os pol?meros POMA/HCl, POMA/HNO3, POMA/H2SO4 e POMA/H3PO4. A natureza e o tamanho dos contra-?ons influenciaram consideravelmente nas propriedades estruturais, morfol?gicas, t?rmicas e el?tricas dos pol?meros sintetizados. Os padr?es de difra??o de raios X (DRX) apresentaram deslocamentos de pico de acordo com o ?cido dopante, influenciando nos par?metros da rede especialmente ao longo da dire??o [010]. Os pol?meros POMA/HCl, POMA/HNO3 e POMA/H2SO4 apresentaram percentuais semelhantes de cristalinidade (em torno de 50 %), enquanto o pol?mero POMA/H3PO4 foi o menos cristalino (em torno de 40 %). A morfologia polim?rica foi dependente do ?cido dopante, e multimorfologias foram observadas nos pol?meros POMA/HCl, POMA/HNO3, POMA/H2SO4 e POMA/H3PO4. Consider?vel influ?ncia do contra-?on proveniente do ?cido dopante foi constatada nas propriedades el?tricas. A varia??o total obtida na condutividade DC foi de cinco ordens de magnitude. Os valores calculados foram 6,6 x 10-1 S/cm, 1,11 x 10-2 S/cm, 3,64 x 10-3 S/cm e 5,2 x 10-4 S/cm para POMA/HCl, POMA/HNO3, POMA/H2SO4 e POMA/H3PO4, respectivamente. O uso de HCl como dopante potencializou a condutividade el?trica do material polim?rico.
Poly(o-methoxyanilines) (POMA) were chemically synthesized using different dopant acids to obtain the polymers POMA/HCl, POMA/HNO3, POMA/H2SO4 and POMA/H3PO4. The nature and size of the counterions influenced considerably on the structural, morphological, thermal and electrical properties of the as-synthesized polymers. X-ray Diffraction (XRD) patterns presented slightly peak displacements according to the dopant acid, influencing the lattice parameters specially along [010]. The polymers POMA/HCl, POMA/HNO3 and POMA/H2SO4 presented similar percentage of crystallinity (around 50 %), while the polymer POMA/H3PO4 was the less crystalline (around 40 %). Polymer morphology was dependent on the dopant acid, besides multimorphologies were observed in the polymers POMA/HCl, POMA/HNO3 and POMA/H3PO4. A great counterion influence from the doping acid was found in the electrical properties. The total variation obtained in DC conductivity was five orders of magnitude. The calculated values were 6.6 x 10-1 S/cm, 1.11 x 10-2 S/cm, 3.64 x 10-3 S/cm and 5.2 x 10-4 S/cm for POMA/HCl, POMA/HNO3, POMA/H2SO4 and POMA/H3PO4, respectively. The use of HCl as dopant potentiated the DC conductivity of the polymeric material.c

A sincronização é um fenómeno sobre organização, ou estados organizados, e que pode ser observado na natureza. Neste trabalho foi imposto o objetivo de estudar e observar este fenómeno, usando ferramentas matemáticas e laboratoriais. Como base para o trabalho foi escolhido o caso de dois osciladores acoplados. Este é o estado fundamental da dinâmica coletiva de sistemas acoplados, ou seja, mesmo no estudo de vários osciladores acoplados (n > 2), a dinâmica fundamental é a de primeiros vizinhos. Sabendo as condições necessárias, nomeadamente, a necessidade de um oscilador autossustentado, seguiu-se o modelo do oscilador de van der Pol, que é representado por uma equação diferencial não linear e homogénea. A dinâmica de osciladores acoplados é um estudo atualmente bastante desenvolvido, o que o torna muito diversificado. Sabendo que um modelo matemático - um oscilador autossustentado - pode modelar o batimento cardíaco, as reações químicas, os pêndulos, e muitos outros casos, o problema inicial é tentar compreender numa expressão geral o acoplamento. Sem levar o estudo da estabilidade à exaustão, referimos que para sistemas da forma do oscilador de van der Pol, com um acoplamento arbitrário que dependa das posições e velocidades, o sistema apresenta regimes estáveis. Desta forma, achámos interessante estudar, em particular, um acoplamento de primeiros vizinhos, através de uma constante denominada de constante de acoplamento.
No capítulo 1 é apresentada uma introdução ao tópico de sincronização, ao oscilador de van der Pol, e à função de acoplamento. São utilizadas noções de topologia, de teoria de grafos, e dos sistemas dinâmicos na construção de uma base sólida para escrever as equações acopladas, justificando os termos de acoplamento. Neste mesmo capítulo são introduzidas outras noções importantes na compreensão do fenómeno e dos seus resultados, tal como fase, detuning, matriz de Kirchhoff e matriz de output. Como queremos saber resultados para as equações, foi igualmente necessária uma pesquisa de métodos perturbativos para resolução de equações diferenciais não lineares acopladas, a qual resultou no método desenvolvido por Nikolay Krylov e Nikolay Bogoliubov. Este é um método que mostra que, para certas condições, podemos considerar a fase e a amplitude constantes durante um período da oscilação, e como tal, podemos tomar a média temporal. Este método é desenvolvido no final do capítulo 1. É também justificada a necessidade de, para dois osciladores, encontrarmos uma equação da evolução da sua diferença de fase, o que nos dará uma medida para determinar se ocorreu, ou não, sincronização, visto que o sucesso implica que a diferença de fase, após transiente, deverá ser constante. Para o caso de mais osciladores, trataremos de estudar a diferença de fase entre cada 2 vizinhos.

Employing Eric Voegelin's concept of 'political religions,' this dissertation constructs a narrative based on published memoirs and autobiographical reflections, as well as philosophical and historical texts, in a quest for an alternate understanding of the violence produced by Pol Pot's Communist Party of Kampuchea (CPK) during the political existence of Democratic Kampuchea from 1975-1979. Its goal is a discussion of the veiled aspects of the regime scholars may have only glossed over, those aspects mainly being politico-religious, spiritual, metaphysical, and aesthetic. Depicting certain vignettes, this work merely pieces together the hybrid assemblages that make up the Cambodian revolutionary aporia, or unresolved paradox.
It tells the story of the physical and socio-spiritual destruction of the previous faith – Khmer Buddhism. This despiritualization creates a vacuum into which the CPK leadership, or Angkar, reconfigures itself as the new 'god'. It examines the spiritual, mystical, and aesthetic disintegration of the society and Angkar's implementation of itself as the substitutive source of transcendence, truth, beauty, and knowledge.
The dissertation then veers off to consider, not only the mechanisms of the regime itself but the individual within the regime, the perpetrators of the violence, and more specifically the pnuemopathology, or spiritual sickness, of individuals that operated within the government's secret Phnom Penh prison and extermination facility Tuol Sleng. The ideologies and primacy of the regime are also studied, enabling for the construction of an alternate, or secondary reality, to exist within Tuol Sleng – a secondary reality where the acts of torture and murder become banal tasks for the maintenance of the government. It also goes on to describe the forging of the aesthetic state pursued by Angkar and its similarities to other regimes of terror. It also explains how Angkar shared revolutionary teleology with Mao Tse-tung thought, and more specifically how the peasant was used as an instrument of revolution. Finally, the role of ethnic-nationalism and the anti-Vietnamese sentiment is touched on, and how this ultimately led to the demise of the Khmer Rouge totalitarian political experiment.

▼ Termination of transcription is an important, but poorly understood, cellular process. RNA polymerase II (
Pol II) terminates coding transcripts and non-coding transcripts (ncRNAs) through two distinct mechanisms in yeast. In the non-poly(A) dependent pathway, Nrd1 and Nab3 bind to their recognition sites on the nascent RNA of ncRNAs to cause termination. This is done through an unknown mechanism, but is known to involve the RNA-DNA helicase Sen1. In our first study, we have mapped
Pol II distribution before and after depletion of different termination factors. This was done, by depleting each factor from the nucleus and then using PAR-CLIP to assess the position of
Pol II. Nrd1 depletion leads to widespread runaway transcription at non-poly(A) terminators. In contrast, depletion of Sen1 or Ysh1, an endonuclease involved in the poly(A) dependent pathway, does not lead to elevated readthrough transcription. These differences allowed us to map all the non-poly(A)
termination regions throughout the yeast genome. Our second study follows the human homolog of Nrd1, RBM16. RBM16 shares a common protein domain architecture and a conserved CTD interacting domain with Nrd1. Although it is unclear whether there is a similar non-poly(A) termination pathway in human cells, we show that there are at least similarities between the classes of RNAs that are bound to both Nrd1 and RBM16. The final study focuses on the unique methodologies used to analyze PAR-CLIP datasets. It describes computer programs and bioinformatic pipelines written to provide answers to basic questions based on PAR-CLIP data. The functions created to answer these questions could be applicable to a wide variety of data. The studies presented here provide a foundation so that fundamental mechanisms of termination can be elucidated.

▼ Obesity has become markedly more prevalent over the
past two decades among developed countries however, the molecular
events that connect obesity, lipid deregulation and human diseases
are still unclear. Mammalian Maf1 was initially identified as a
repressor of RNA Polymerase III-transcribed genes and studies have
focused on examining it’s role in repressing RNA
pol III-dependent
targets. Our work surprisingly revealed that Maf1 is also able to
directly repress RNA
pol II genes, although little is known
regarding these specific gene targets. Furthermore, we have
identified a novel and conserved function for Maf1 in the
maintenance of intracellular lipid pools in C. elegans and human
cell culture. These results are the first to define a specific
physiologic role for Maf1 in a multicellular organism. Maf1
negatively regulates lipid accumulation, in part, by repressing the
expression of lipid biosynthesis genes. We hypothesize that Maf1 is
a central node in the maintenance of organismal lipid homeostasis.
These studies define Maf1 as an important new player in lipid
metabolism and will be critical towards our future understanding of
the roles that Maf1 plays in human diseases such as diabetes,
obesity, and cancer, which display prominent lipid dysregulation
phenotypes. Understanding the regulation of Maf1 will help us
understand how these phenotypes are being impacted by Maf1. The
Maf1 protein from yeast to mammals has been shown to have three
regions of high similarity, but it’s still unclear how these three
regions might regulate the signals that Maf1 responds to or the way
Maf1 might regulate reproduction and lipid metabolism. We have
found that removing the C-box domain from both Maf1 and MAFR-1,
results in a constitutively nuclear protein. Moreover, this MAFR-1
mutant seems to act as a gain of function mutant as it represses
the RNA
Pol III targets in C. elegans just as the mafr-1 O/E
strain. This mutant also negatively impacts reproduction and the
lipid phenotypes. This domain is highly conserved with the human
Maf1 and we believe it contains important residues that have not
been implicated in regulating either Maf1 function or localization
or both.

Neste sentido, ações de Educação Ambiental (EA) tornam-se cada vez mais necessárias em qualquer processo de Gestão Ambiental. Avaliar estas ações é tão importante quanto sua própria execução, e mesmo assim são escassos os trabalhos de avaliação na área. Neste contexto insere-se o Projeto
Meros do Brasil, uma proposta de Conservação da Biodiversidade Costeira e Marinha a partir de uma espéciesímbolo, o Mero (Epinephelus itajara), Dentro de suas linhas de ação, o Projeto busca a mobilização da comunidade por meio de um Programa de EA, para promover a intervenção comunitária no processo de gestão ambiental local. São realizadas atividades a partir de oficinas, cursos e diagnósticos participativos, com escolas e comunidades. Buscou-se com este trabalho analisar os instrumentos de Educação Ambiental utilizados no Projeto

▼ Translesion synthesis (TLS) DNA polymerases are low fidelity DNA polymerases responsible for inserting a deoxynucleotide opposite to and extending from replication-blocking DNA lesions that have evaded high fidelity DNA repair pathways. E. coli DinB (DNA Pol IV) is a TLS polymerase of great interest because of its conservation throughout all domains of life and its relatively high intracellular basal level when compared to other DNA polymerases. Alternative activities of DinB other than its TLS ability include: roles in recombination, transcription, and a DNA replication "checkpoint." Using a structure/function strategy, we sought to better understand these activities by utilizing dinB alleles with different catalytic activities, in combination with other mutated genes involved in DNA replication or repair. This approach has allowed us to identify residues of DinB important for its various cellular tasks. In this work we have identified the roles of three highly conserved catalytic residues in the fidelity of lesion bypass of diverse lesions.; We also addressed the underlying mechanisms governing interactions between different bacterial DNA polymerases upon DNA damage treatment, which is likely to activate either DNA polymerase exchange and/or DNA replication checkpoints. By using the dnaE915 allele, encoding a variant of the replicative DNA Pol III catalytic α-subunit (Pol IIIα), we detected a DNA damage treatment-dependent growth arrest at in vivo DinB intracellular concentrations much lower than those in previous studies. A variety of intragenic dinB mutations localized to a specific area of DinB that suppressed any observed growth defects were also identified. We infer that this DinB face is interacting directly or indirectly with DNA Pol IIIα.; Lastly, we discovered a novel TLS independent role of DinB in the tolerance of DNA damage treatment. However, this role does not simply involve protein-protein interactions but requires the catalytic activity of DinB. Therefore, survival is likely the result of the largely error free synthesis of undamaged DNA that is independent of recA mediated recombination, induction of the SOS DNA damage response, or base excision repair. The structure/function analysis undertaken in this work has allowed us to discern and explore several activities of DinB other than its part in canonical DNA damage tolerance through strict TLS. This information will allow greater understanding of the mechanisms regulating both the TLS activity and other alternative roles that these specialized DNA polymerases might be playing in cells experiencing DNA damage or environmental stress.

▼ RNA polymerase III (Pol III) transcribes tRNAs as well as other small non-coding RNAs. tRNA genes contain internal promoter sequences (A- and B-boxes) which can be specifically recognized and bound by TFIIIC. Binding of TFIIIC facilitates TFIIIB recruitment, which in turn targets Pol III to be recruited and initiate transcription. In addition to typical tRNA genes, there are other chromosomal regions, referred as extra-TFIIIC (ETC) sites, that are only bound by TFIIIC. Apart from transcription of genes, both complete and partially assembled Pol III complexes perform extra-transcriptional functions such as influencing nearby Pol II transcription, displacement of nearby nucleosomes, as well as chromatin boundary activities. By analyzing transcriptome data from high throughput RNA sequencing, we observed numerous alterations in intergenic transcription in close proximity to tDNAs and other Pol III complex binding sites after TFIIIC binding was globally compromised. Reduction of TFIIIC binding activity was achieved by using a yeast strain containing a mutation in the Reb1p binding site within the TFC6 promoter, which drastically reduces the level of the TFIIIC component Tfc6p. Analysis of loci adjacent to Pol III complex binding sites reveal both 5’- and 3’-extended transcripts, readthrough transcripts, and increased intergenic cryptic transcription. Many of the effects of 5’-UTR extension and de-repression appear to be due to the release of bidirectional activity of neighboring promoters. Translation of affected mRNAs is greatly altered because of the usage of upstream transcriptional start site (TSSs) at both TFC6 and TRM12 loci. The results presented here add another type of boundary activity to the known list of extra-transcriptional functions – the blocking activity of transcription from bidirectional promoters. Also, such activities might explain a function of the conserved ETC sites in yeast Saccharomyces cerevisiae. Analysis of the TFC6 locus suggests regulatory effects of assembled Pol III complexes at ETC6 site. Also, Reb1p is confirmed to be the transcriptional factor that binds and activates the TFC6 promoter and it binds several base pairs upstream of the ETC6 site. Analysis of these two divergently transcribed genes (ESC2 and TFC6) reveals that both have 5’-UTR extensions after Reb1p is depleted or the Reb1 consensus binding site is mutated, which is consistent with results from our transcriptome data. Similarly, altered TSS results in a significant decrease of the translational level of both TFC6 and ESC2. By assessing nucleosome content within the intergenic region ESC2-TFC6, we find that nucleosome positioning is slightly altered, which could explain the observed 5’-extended transcripts of both genes. Taken together, both of these studies demonstrate significant effects of assembled Pol III complexes and Reb1p binding on the transcription of neighboring Pol II promoters and on the translation of their mRNA products.

▼ Complex multiparameter models such as in climate science, economics, systems biology, materials science, neural networks and machine learning have a large-dimensional space of undetermined parameters as well as a large-dimensional space of predicted data. These high-dimensional spaces of inputs and outputs pose many challenges. Recent work with a diversity of nonlinear predictive models, microscopic models in physics, and analysis of large datasets, has led to important insights. In particular, it was shown that nonlinear fits to data in a variety of multiparameter models largely rely on only a few stiff directions in parameter space. Chapter 2 explores a qualitative basis for this compression of parameter space using a model nonlinear system with two time scales. A systematic separation of scales is shown to correspond to an increasing insensitivity of parameter space directions that only affect the fast dynamics. Chapter 3 shows with the help of microscopic physics models that emergent theories in physics also rely on a sloppy compression of the parameter space where macroscopically relevant variables form the stiff directions. Lastly, in chapter 4, we will learn that the data space of historical daily stock returns of US public companies has an emergent simplex structure that makes it amenable to a low-dimensional representation. This leads to insights into the performance of various business sectors, the decomposition of firms into emergent sectors, and the evolution of firm characteristics in time.

▼ High performance microprocessors are promoting the development of modern electronic devices such as smart phones and tablets. These microprocessors have stricter requirement on the power supplies in terms of efficiency and overall size since power supplies are directly affecting performance of microprocessors. These power supplies are directly built right next to loads and they are called Point-of-Load (POL) power supplies.
The conventional Buck converter has been the dominant method for implementing non-isolated DC-DC POL power supplies. With the increasing demand to miniaturize the voltage regulators for computers and telecommunication products, high power density POL converter topologies are highly desirable in satisfying this trend. But the difficulty of increasing power density of Buck converter makes Buck no longer to be a good candidate for modern electronic devices. In this thesis, two topologies are proposed to address this issue.
First of all, the Asymmetrical Three-Level (ATL) converter is proposed. ATL features reduced voltage and doubled equivalent operating frequency on the inductor compared with the conventional Buck and three level Buck converter.
Secondly, the modified Asymmetrical Three-Level (mATL) converter is proposed for the application of high output current. The two-phase mATL converter has reduced voltage and doubled equivalent operating frequency on each inductor compared with the two-phase Buck converter. Also, two interleaved inductor current cancels each other to reduce output current ripple.
Finally, the inherent automatic inductor-current sharing mechanism of mATL converter is demonstrated and studied. Also, a new control scheme, Negative Circulating Control (NCC) scheme is proposed to achieve automatic inductor-current sharing in discontinuous conduction mode. Besides, a new control scheme is proposed to extend the output voltage range of mATL converter.

▼ DNA damage is a constant threat and can block replication. Y-family DNA polymerases can replicate damaged DNA through the process of translesion synthesis (TLS). Y-family DNA polymerases are conserved in all domains of life and bypass specific DNA damage in either an error-free or error-prone manner. This dissertation presents work to understand the damage specificity and nucleotide incorporation specificity of Y-family DNA polymerase orthologs E. coli DinB and human pol κ.; Using site-directed mutagenesis we have created alanine mutations in the active site loop 1, adjacent to the incoming nucleotide, of both DinB and pol κ. These mutations resulted in a range of activity and fidelity opposite undamaged DNA and the preferred lesion of both polymerases, N2. The variants that retained activity similar to the wild-type proteins had decreased fidelity, especially opposite N2-furfuryl-dG while the variants with decreased activity did not show a decrease in fidelity.; Both E. coli DinB and human pol κ are able to bypass minor groove adducts on the N2 position of deoxyguanine efficiently and correctly while adducts in the major groove, such as the N6 position of deoxyadenine are blocking lesions. However, another DinB ortholog, archaeal Dpo4 can bypass major groove adducts. The active site loop of these three proteins differs in length and in order to determine if the active site loops are important for damage specificity we created loop swap chimeras of the three proteins. We found that pol κ is tolerant to increases in length of its active site loop but DinB is not tolerant to increases or decreases in the length of its active site loop.; Y-family DNA polymerases have been implicated in antibiotic resistance as well as cancer and chemotherapy resistance. We found that two pol κ mutations found in cancer tumors have an increase in insertion and extension activity as well as decreases in fidelity opposite both minor groove and major groove adducts. It is believed that Y-family DNA polymerases could be targets to increase chemotherapeutic efficacy and decrease antibiotic resistance. Using a computational molecular modeling screen, a number of potential inhibitors of DinB were identified and we found that the compounds inhibit DinB at much lower concentrations than pol κ, and many do not inhibit pol κ even at high concentrations.; The work presented here reveals the important roles of the active site loop in DinB and pol in activity and fidelity. Point mutations in the DinB active site loop have a range of effects, whereas changing the length of the loop results in dramatic losses of activity. In contrast, human pol is far more tolerant to changes in its active site loop as well to potential inhibitors. This work suggests that DinB is overall more stringent in its lesion bypass activities than pol κ.

POL) converters. As industry continues to demand an increase in server processing power, high-current operation presents challenges to designing high-efficiency
POL converters. Increased conduction and overlap losses induce significant power losses in high-power modes. The introduction of Gallium-Nitride (GaN) switching devices and the implementation of zero-current-switching (ZCS) topologies for
POL applications have the potential to improve converter efficiency while maintaining or surpassing the industrial power density standard. This thesis addresses the challenges presented by high-current operation by demonstrating an accurate power loss model of the quasi-resonant zero-current-switching (QR-ZCS) buck converter and presents a comparison between the synchronous buck and QR-ZCS buck in a 5-1.8 V
POL application.

▼ Η παρούσα διατριβή εκπονήθηκε ως μια διπλώματική εργασία υπό την επίβλεψη του καθηγητή Αναστάσιου Μπούντη (Τμήμα Μαθηματικό Πανεπιστήμιο Πατρών), κατά την διάρκεια του ακαδημαικού έτους 2012-2013. Στόχος μας ήταν να μελετήσουμε τόσο θεωρητικά όσο και αριθμητικά μη τετριμένες λύσεις και να κατανοήσουμε, σε γενικές γραμμές, τη συμπεριφορά της μη γραμμικής διαφορικής εξίσωσης δεύτερης τάξης van der Pol.
Στη μελέτη που ακολουθεί εξετάζονται δύο περιπτώσεις της εξίσωσης van der Pol: η αυτόνομη μορφή και η μή αυτόνομη με περιοδικό εξαναγκασμό. Η εξίσωση που μελετάμε είναι μη γραμμική, οπότε
για την ανάλυσή της χρησιμοποιείται η θεωρία διαταραχών μη γραμμικών
διαφορικών εξισώσεων. Η θεωρία αυτή χρησιμοποιείται για τη
κατασκευή προσεγγιστικών λύσεων, οι οποίες
στη συνέχεια συγκρίνονται με τα αντίστοιχα αποτελέσματα που παράγονται
μέσω αριθμητικής ολοκλήρωσης. Σχολιάζονται οι ομοιότητες και οι
διαφορές μεταξύ των μεθόδων, τα πλεονεκτήματα και οι αδυναμίες τους.
Συζητούνται επίσης ορισμένες από τις πιο χαρακτηριστικές ιδιότητες των λύσεων
τόσο στη αυτόνομη, όσο και τη μη αυτόνομη μορφή της εξίσωσης.
Ειδικότερα στο Kεφάλαιο 2 επικεντρωνόμαστε στην αυτόνομη μορφή και παραθέτουμε βασικούς ορισμούς και θεωρήματα της θεωρίας μη γραμμικών
Σ.Δ.Ε, για την ποιοτική μελέτη της εξίσωσης. Μελετάται το
είδος και η ευστάθεια των σημείων ισορροπίας και αποδεικνύεται η ύπαρξη
οριακού κύκλου μέσω της θεωρίας Poincare-Bendixson. Με χρήση των μεθόδων ασυμπτωτικής επέκτασης,
Poincare-Lindstedt και πολλαπλών χρονικών κλιμάκων της
θεωρίας διαταραχών, προσδιορίζονται διαφορετικές προσεγγίσεις του
οριακού κύκλου της εξίσωσης για 0<ε<<1. Σε κάθε περίπτωση
κατασκευάζονται συγκριτικά διαγράμματα, όπου περιγράφονται οι λύσεις που δίνουν η
αριθμητική ολοκλήρωση και οι αναλυτικές
προσεγγίσεις.
Στο Kεφάλαιο 3 αναλύονται μη αυτόνομες μορφές της εξίσωσης και
διακρίνονται δύο περιπτώσεις: Διέγερση συχνότητας κοντά σε αυτή του
αυτόνομου συστήματος και διέγερση συχνότητας μακριά από αυτή του
αυτόνομου συστήματος.
Στην πρώτη περίπτωση υπολογίζονται προσεγγίσεις των περιοδικών
λύσεων της εξίσωσης με τις μεθόδους Poincare-Lindstedt και
πολλαπλών χρονικών κλιμάκων και παρουσιάζονται σε διαγράμματα οι περιοδικές και οι σχεδόν-περιοδικές λύσεις για ορισμένες τιμές των παραμέτρων.
Στη δεύτερη περίπτωση υπολογίζονται προσεγγιστικές λύσεις με τη
μέθοδο δύο χρονικών κλιμάκων και κατασκευάζονται συγκριτικά
διαγράμματα με τη λύση που
δίνει η αριθμητική ολοκλήρωση, για τιμές παραμέτρων που αντιστοιχούν σε περιοδικές και σχεδόν-περιοδικές καταστάσεις.
Στο τέλος του κεφαλαίου δείχνεται η ύπαρξη χαοτικής συμπεριφοράς στο σύστημα μας.
Το Παράρτημα Α περιλαμβάνει τα κυριότερα στοιχεία, ορισμούς και
θεωρήματα, της θεωρίας μη γραμμικών Σ.Δ.Ε, τα οποία
αναφέρονται και εφαρμόζονται στα Κεφάλαια 2 και 3. Τέλος περέχονται όλα τα προγράμματα σε Mathematica, με τα οποία κατασκευάστηκαν τα διαγράμματα της

regulated SOS response, which occurs in two phases. The first phase
of SOS is dominated by accurate repair processes such as excision
repair and recombinational DNA repair, while the second phase is
characterized by a large increase in mutations caused by
error-prone replication of damaged DNA templates. This phase of the
SOS response is mediated by DNA polymerases that replicate past
template lesions in a process called translesion synthesis (TLS).
It is DNA polymerase V (UmuD′₂C), encoded by the LexA-regulated
umuDC operon, that is responsible for most of the damage-induced
chromosomal mutations. It is therefore not surprising that DNA
polymerase V (
pol V) expression and activity are tightly regulated
so as to restrict the time and place the polymerase can perform DNA
synthesis. In addition to transcriptional regulation by the LexA
protein,
pol V is post-transcriptionally regulated through
proteolysis and by the RecA nucleoprotein filament (RecA*). UmuD2
undergoes RecA*-mediated autodigestion, resulting in the
mutagenically active form UmuD2′ which forms a stable
heterotrimeric complex with UmuC resulting in UmuD′₂C. We have
previously shown that the final conversion of the UmuD′₂C complex
to a highly active TLS enzyme requires the transfer of a RecA
subunit from the 3′ end of the RecA* filament to form
UmuD′₂C-RecA-ATP, which we refer to as
pol V Mut. ATP is part of
the active complex, with approximately one molecule of ATP per
active enzyme, and until now ATP has played an enigmatic role in
the activation process. This thesis establishes three features of
the roles of ATP in
pol V Mut activity; 1) bound ATP is required
for DNA synthesis; 2)
pol V Mut is a DNA-dependent ATPase; 3) ATP
is required to bind primer/template (p/t) DNA and ATP hydrolysis
triggers dissociation of
pol V Mut from the DNA.
Pol V Mut formed
with an ATPase-deficient RecA E38K/K72R mutant hydrolyzes ATP
rapidly, establishing the DNA-dependent ATPase as an intrinsic
property of
pol V Mut distinct from the ATP hydrolytic activity of
RecA*. No similar ATPase activity or autoregulatory mechanism has
previously been found for a DNA polymerase. The autoregulatory
ATPase function provides a novel mechanistic explanation for the
confinement of mutagenic DNA synthesis to short DNA segments
surrounding lesions. The cellular risk of excessive and untargeted
mutation is correspondingly reduced. ❧ The SOS response functions
not only repair the DNA damage and restore the replication fork but
also drive mutagenesis, thereby enhancing survival and contributing
to bacterial evolution. Mobile genetic elements frequently found in
virulent bacterial strains often carry SOS response genes
homologous to
pol V as well as antibiotic-resistance genes.
DNA-damage induced by antibiotics sets off the SOS response
including the expression of Umu-like polymerases in bacteria, which
likely increases the genetic repertoire and disseminates pathogenic

Le CTD est essentiel pour pour la viabilité cellulaire et est requis pour d'importantes activités associées avec la transcription par l'ARN Pol II, dont la régulation de la synthèse de l'ARN et des événements de maturation co-transcriptionnels (mise en place de la coiffe 5', épissage, terminaison en 3'... etc). Forts d'un système permettant l'expression conditionnelle de mutants du CTD, nous disséquons le CTD afin de comprendre l'implication de résidus/répétitions spécifiques sur la transcription dans des cellules mammifères. Nos résultats montrent que le CTD est crucial pour le contrôle de la transcription pervasive et indiquent une implication inédite des complexes Mediateur et Integrateur dans le processus de terminaison de la transcription.
The largest subunit (Rpb1) of RNA polymerase II has a unique and flexible structure at its C-terminal domain (CTD) that consists of tandem repeats with the consensus heptad sequence Y1-S2-P3-T4-S5-P6-S7. The CTD is essential for cellular viability and is required for important activities associated with RNA pol II transcription, including the regulation of RNA synthesis and co-transcriptional processing events (5’ capping, splicing, 3’ termination…etc). Using a conditional CTD mutant expression system, we dissect the importance of specific residues/repeats on transcription in mammalian cells. Our results indicate the importance of the CTD in the control of pervasive transcription and hints to novel roles of the Mediator and Integrator complexes in transcription termination processes.

▼ DNA mutations can have devastating effects on cell
growth, development, proliferation and survival through the
regulation of gene expression and protein activity. Within various
processes that can create mutations, DNA damage is the major source
of mutations. During the lifetime of a cell, DNA is constantly
attacked by DNA damaging agents which can be either endogenously
produced from cell metabolism or from surrounding environment. In
addition, the intrinsic instability of DNA structure challenges
genome integrity. While multiple DNA damage repair pathways can be
activated to remove damage and restore DNA structure, a damage
tolerance process, known as translesion synthesis (TLS), is
essential for maintaining genome stability. TLS is a process in
which a special group of DNA polymerases (TLS polymerases)
synthesize DNA over a DNA lesion without repairing it. Since the
DNA lesion cannot be the guide for the accurate base-pairing during
DNA synthesis, TLS is often mutagenic and considered as the major
mechanism for DNA damage-induced mutagenesis. In this study, a
newly developed mutation assay system that takes the advantage of
next-generation sequencing (NGS) technology, a high-throughput and
efficient DNA sequencing technology, that was used to investigate
the mutagenesis by TLS in vitro. This in vitro system successfully
evaluated i) the fidelity of DNA synthesis by yeast TLS polymerases
Pol Eta and
Pol Zeta on intact templates; ii) base
mis-incorporation generated by TLS over a specific DNA lesion (AP
site) by multiple yeast DNA polymerases; iii) mis-incorporations
generated through TLS on templates with random DNA lesions that
were created by a DNA damaging agent (cisplatin). Yeast TLS
polymerases mainly incorporated A and G opposite damaged sites.
Mutations created by different TLS polymerases showed distinct
signatures on the same template which could help in distinguishing
their functions during TLS. Furthermore, while TLS introduced
mutations at the lesion, the presence of DNA damage affected TLS
fidelity around the lesion.

▼ RNA polymerase II contains a repetitive and intrinsically disordered C-Terminal Domain (CTD) composed of heptad repeats of the consensus sequence YSPTSPS. The CTD can be heavily phosphorylated and serves as a scaffold, interacting with factors involved in transcription initiation, elongation, termination, RNA processing and chromatin modification. Despite its role as a nexus of eukaryotic gene regulation, the structure of the CTD and the structural implications of CTD phosphorylation, are poorly understood. Additionally, there is an increasing awareness of the importance of intrinsically disordered proteins (IDPs) that function without adopting a stably folded structure. Here I present a biophysical and biochemical interrogation of the structure of the full-length CTD of D. melanogaster, which I conclude is a compact random coil. I find that the repetitive CTD is structurally heterogeneous as evidenced by a discontinuous pattern of cutting in limited proteolysis assays. Small Angle X-Ray scattering (SAXS) is a method ideally suited for the structural interrogation of large IDPs and can be employed to measure the size of a protein and to monitor structural changes in response to post-translational modification. Using SAXS I determined that phosphorylation by the kinase P-TEFb caused an increase in CTD radius and stiffness. Limited proteolysis of the phosphorylated CTD showed these gross structural changes are accompanied by increased protease accessibility and an alteration in relative protease accessibility across the length of the CTD.
Additionally, we show that the human CTD is also structurally heterogeneous and able to substitute for the Drosophila melanogaster CTD in supporting the development of flies to adulthood. These finding implicate conserved structural organization, not a precise array of heptad motifs, as important to CTD function.
The CTD is attached to the catalytic core of
Pol II via a linker. I show that this linker is more compact than the CTD repeats and serves as an independent structural unit. The phosphorylated linker-CTD remains flexible relative to the phosphorylated CTD alone. Together, these results support a mechanism by which phosphorylation reduces the conformational entropy of the CTD, generating a more binding competent dock for CTD:protein interactions, with the linker region maintaining the ability of CTD bound factors to sample the 3-dimensional space which may be required for RNA processing and histone modification.
The data described herein represent the most thorough structural characterization to date of the full length CTD on the global and local scales, examining both the overall size and local structural organization of the CTD. These studies establish the Drosophila CTD as an attractive model for the biophysical, biochemical and genetic interrogation of the structure and function of the CTD from a developmentally complex organism.

This is a case study of the qualitative and exploratory approach developed at Manaus City
Council (CMM). The main objective is to understand the relations that permeate between the
fields of communication, religion, and politics of the Evangelical Parliamentary Front in the
CMM. And, for this, we sought to characterize the Evangelical Parliamentary Front, present
the relationship of the communicational, religious and political field and identify the
communicational processes of this Front. The research was conducted through semistructured interviews and analyzed journalistic articles published in local online newspapers,
in the period 2015-2016. It was verified that the established communication process aims at
the political mediatization of the evangelical parliamentarians of the supposed Evangelical
Parliamentary Front who, when they rise in the parliamentary pulpit, put their religious

▼ Les protéines Hox sont des facteurs de transcription à homéodomaine, dont les propriétés de liaison à l’ADN contrastent avec leur spécificité fonctionnelle in vivo. Ils interagissent avec les cofacteurs PBC (Extradenticle (Exd) chez la drosophile) formant des complexes multimériques dont la spécificité fonctionnelle est accrue. Cette interaction repose sur le motif l’hexapeptide (HX), conservé dans la plupart des protéines Hox. Récemment, nous avons identifié le domaine UbdA (UA), spécifique aux protéines Hox de classe centrale Ultrabithorax (Ubx) et AbdominalA (Abd-A), comme un nouveau motif d'interaction avec la protéine Exd. Des analyses in vivo de la contribution de l’HX et de UbdA dans l’activité des protéines Ubx et Abd-A ont indiqué que les protéines Ubx et Abd-A partagent des fonctions (Exd dépendantes et indépendantes), qui ne sont pas médiées par une utilisation identique des motifs protéiques HX et UA.L’objectif de ces travaux est d’analyser les mécanismes moléculaires qui sous-tendent une utilisation ciblée/sélective des motifs protéiques HX et UA de Ubx et de Abd-A en absence du cofacteur connu Exd. Pour cela, des lignées cellulaires S2 DRSC exprimant les protéines Ubx sauvages et mutantes sur les motifs HX et UA, ont été générées et analysées par des expériences de ChIP-Seq. Nos données comparées à celles obtenues précédemment dans l’équipe pour la protéine Abd-A posent les bases permettant d’appréhender la contribution fonctionnelle et l’utilisation sélective des motifs protéiques HX et UA, au-delà de leurs fonctions dans la médiation de l'interaction avec le cofacteur Exd.
Hox proteins are homeodomain-containing transcription factors, whose poor DNA-binding properties contrast with their functional specificity in vivo. They interact with PBC cofactors (Extradenticle (Exd) in Drosophila), forming multimeric complexes with increased functional specificity. This interaction involve a conserved motif called the hexapeptide (HX), found in most Hox proteins. Recently, we the UbdA domain (UA), specific to the central class Hox proteins Ultrabithorax (Ubx) and Abdominal-A (Abd-A), as a novel interaction motif with the Exd protein. In vivo analysis of the HX and UA contributions to Ubx and Abd-A protein activity indicated Ubx and Abd-A shared functions (Exd dependent or independent) do not necessarily rely on a similar use of the HX or UA protein motifs. The aim of this work was to investigate the molecular mechanisms underlying the targeted/selective use of the HX and UA protein motifs in Ubx and Abd-A in the absence of the usual Hox Exd cofactor. For this, S2 DSRC cell lines stably expressing the Ubx protein, as well as HX or UA variants have been generated and analysed by ChiP-Seq experiments. Our data, compared to those previously obtained for Abd-A in the laboratory, set bases for apprehending the functional contribution and selective use of the HX and UA protein motifs, outside their established function in mediating interaction with the Exd cofactor.

Tegemist on üksustega, mis vastavad riigi tunnustele, kuid milledel puudub teiste riikide heakskiit: rahvusvaheline tunnustus. Hoolimata sellest on mõned de facto riigid maailmas ellu jäänud ning suhtlevad teiste, tunnustatud riikidega. Käesoleva töö peamine eesmärk ongi leida tingimusi, mis sellist mitte-formaalset suhtlust põhjustavad. Kuid me ei piirdu ainult tingimuste leidmisega vaid otsime ka kombinatsioone, kuidas need tingimused omavahel sobitudes de facto riike rahvusvahelisse süsteemi kaasata aitavad. Selleks kasutame töös meetodit, mis on jõudsalt järgijaid kogumas, kuid rahvusvaheliste suhete distsipliinis endiselt vähekasutatud – Qualitative Comparative Analysis.
Analüüsitavad tingimusi on kokku neli: setsessioon; võimas patroon; inimõigused ning majanduslikud tingimused. Viimased koosnevad omakorda kolmest komponendist: eksport; välisinvesteeringud ning kaubanduspartnerite hulk, mida analüüsitakse eraldi disjunktsiooni ja konjunktsioonina. Tingimusi, milledeni eelmainitud viia võivad on samuti mitu: välisriikide esindused de facto riigis; formaalne tunnustamine ja osalemine rahvusvaheliste organisatsioonide töös. Töö tulemusel selgus, et de facto riikidel on mitteformaalse kaasamise saavutamiseks erinevad teed, samuti võivad erinevad teed viia sama tulemuseni. Piisavate tingimuste kombinatsioonide hulgas on esindatud kõik analüüsitud tingimused, mistõttu saab väita, et nad kõik omavad kombinatsioonis mõne teise tingimusega mõju de facto riikide positsioonile rahvusvahelises süsteemis. Individuaalset mõju omavad tingimused mitte piisavate vaid vajalikena. Eraldi tasub välja tuua majanduslike tingimuste mõju. Käsitletuna konjunktsioonis oli majanduse mõju kaasamisele väike, kuid käsitletuna disjunktsioonina oli mõju märgatav. Üldiselt annab töö de facto riike käsitleva võrdleva raamistiku, mille põhjal saaks teha edasisi sügavamaleminevaid analüüse.; Doctoral dissertation ‘De facto states in the international system: Conditions for (in-)formal engagement’ deals with periphery of international relations – the de facto states. These are entities that fulfil the criteria for statehood but lack the acceptance of other states – international recognition. Despite this several de facto states have survived in the world and are engaging with recognised states. The main purpose of this thesis is to find conditions that cause the informal engagement. But the research is not limited to finding conditions. We also search for combinations of conditions that help de facto states to be involved in the international system. To achieve this goal we use a method that is increasingly gaining popularity but remains little used in the analysis of international relations – Qualitative Comparative Analysis.

▼ The African swine fever virus DNA polymerase X (
Pol X)
is the smallest nucleotidyl transferase identified to date. It has
been characterized as the least faithful DNA polymerase, which may
be involved in the mutagenic viral base excision repair (BER)
pathway. The solution structure of
Pol X has been solved, which
consists of only palm and fingers subdomains based on ~55 %
sequence homology of C-terminal half of mammalian DNA polymerase β
(
Pol β). The important structural features are conserved between
Pol X and
Pol β. However, without the thumb subdomain, which is
important for DNA binding in other DNA polymerases,
Pol X binds
gapped DNA substrates with high affinity. The potential DNA binding
site is mapped out by 2D
15N-HSQC
experiments, which is located between the interface of palm and
fingers subdomains as well as helices αC and αE. Furthermore, the
ternary complexes of
Pol X with gapped DNA substrates and four
different deoxynucleotides (dNTPs) are analyzed by 2D
15N-HSQC experiments. The residues involved
in discrimination of different dNTPs are located closely to the
kink between helices αD and αE in the fingers subdomain and helix
αB-loop-strand β5 in the palm subdomain. Given that
Pol X is also
characterized to catalyze four Watson-Crick base pairs and one
mismatched base pair, G:G, with similar efficiencies, NMR
structural studies of the G:G mismatched ternary complex are
performed. Based on the preliminary results, the modeled G:G
mismatched ternary complex is calculated, which shows contacts
between dGTP and residues on loop-strand β5. This may provide
structural insights into the specific binding affinity of
Pol X to
dGTP. Further NMR experiments are considered to solve the G:G
mismatched ternary complex.

Dans la
première partie nous étudions l’existence de solutions
périodiques,
de periode donnée, et à variations bornées, de
l’équation de van der
Pol en présence d’impulsions. Nous étudions,
en premier, le cas où les impulsions
ne dépendent pas de l’état.
Ensuite, nous considèrons le cas où les
impulsions dépendent de la
moyenne de l’état et enfin, nous traitons le cas
général où les
impulsions dépendent de l’état. La méthode de résolution est
basée
sur le principe de point fixe de type contraction.
Nous nous
intéressons ensuite à l’étude d’un problème avec trois points
aux
limites, associé à certaines équations différentielles impulsives
du second
ordre. Nous obtenons un premier résultat d’existence de
solutions en appliquant
le théorème de point fixe de Schaefer. Un
deuxième résultat est obtenu
en utilisant le théorème de point
fixe de Sadovskii. Pour le résultat d’unicité
des solutions nous
appliquons, enfin, un théorème de point fixe de type
contraction.
La deuxième partie est consacrée à la justification de la technique
de
moyennisation dans le cadre des équations différentielles
floues. Les conditions
sur les données que nous imposons sont
moins restrictives que celles de
la littérature.

▼ Transcription of genomic DNA of all organisms is carried out by members of the multi-subunit RNA polymerase family. Regulation of RNA polymerase localization and activity underlies cellular homeostasis, division, and response to environmental cues. The catalytic mechanism, overall architecture, and many sequence and structural features of bacterial RNA polymerase are conserved in its Archaeal and Eukaryotic counterparts. The human RNA polymerase II (Pol II) is responsible for transcription of all protein-coding and many non-coding genes. The majority of current knowledge on RNA polymerases and their mechanism at different steps in transcription derives from extensive work done using classical biochemical, genetic and structural biology methods. However, the use of single-molecule approaches addressed crucial questions on the function and mechanism of RNA polymerases during transcription, which were not possible to answer with ensemble-based approaches due to averaging effects. A useful fluorescence-based single-molecule technique to measure distances on the molecular scale and monitor dynamics is F�rster resonance energy transfer (FRET). Here, I report on the development of diffusion-based single-molecule FRET (smFRET) methods to investigate different steps in transcription by the in vitro reconstituted human Pol II system. Using an assay that monitors the FRET changes between fluorescent dyes in the unwound region of promoter DNA (transcription bubble), I demonstrated the effect of certain components of the reconstituted system on the relative size of the transcription bubble. I also detail the optimizations done to enhance the affinity of single-stranded DNA (ssDNA) FRET probes to complementary target sequences. These ssDNA FRET probes were used to investigate the effect of certain components of the reconstituted system on Pol II activity by measuring the relative levels of RNA product. In addition to studies on the Pol II system, I report on the effect of the 5’-group of nascent RNA on the stability of the Escherichia coli RNA polymerase (RNAP) transcription bubble. I show how the presence of a 5’-monophosphate appears to destabilize the open bubble while a 5’-hydroxyl has no effect. Finally, I describe the work done on a project I took part in that identified a previously uncharacterized RNAP paused complex in initiation. We demonstrate that RNAP complexes undergoing initial transcription can enter the inactive paused state by backtracking. I also demonstrate how the presence of a 5’-triphosphate rapidly enhances entrance of RNAP complexes undergoing initial transcription into an inactive paused complex.

Η μέθοδος της θεωρίας διαταραχών γίνεται με σεβασμό ως προς μια μικρή παράμετρο ε, 0<ε<<1. Οι προσεγγιστικές αυτές μέθοδοι προυποθέτουν ότι γνωρίζουμε πλήρως τη λύση του προβλήματος για την τιμή ε=0 μιας παραμέτρου και επιχειρούμε να εκφράσουμε τη γενική λύση, για 0<ε<<1, υπό μορφή σειράς όρων του ε,ε2,...κ.τ.λ.
In this thesis we present some regular perturbation methods and their applications to the famous non-linear ordinary differential equations of Duffing, Castor and van der Pol. The method of perturbations can be used to develop approximate solutions to differential equations, which have nonlinearities or variable coefficients so that an exact solution cannot be constructed. The method of perturbation expansion is carried out with respect to a small parameter ε,0<ε<<1. These approximate methods require that we know the solution of the problem for ε=0 and try to expess the general solution, for 0<ε<<1, as a series of terms ε,ε2,...e.t.c.

▼ Transcription is the synthesis of RNA from a DNA template. Transcription has been shown to occur in three main steps, initiation, elongation and termination. Additional regulatory steps include a rate limiting step between initiation and elongation of RNA polymerase II (RNA
Pol II) termed promoter-proximal pausing of RNA polymerase. Dysregulation at any stage of this process can lead to cancer development. There has been extensive work focusing on how drastic alterations to the transcription process contributes to cancer development; however, there has been less focus on how the fine-tuning steps of transcription regulation contribute to cancer phenotypes. Specifically, my thesis focuses on understanding the contributions of NELF-mediated pausing to cancer development.
To begin, I focused on primary cells in order to better understand the function of NELF-mediated pausing in a normal context. My work has identified a global profile of paused genes in human cells. Following the completion of this profile, I wanted to identify pathways that were enriched for paused genes. I found that paused genes are involved in cancer associated pathways such as EGFR and TGFb signaling as well as general transcription and gene expression. After identifying human genes with paused RNA polymerases, I focused on studying NELF. I found that almost all genes with NELF enrichment are paused. A majority of these genes also require NELF to maintain the pause. I then wanted to investigate the biological consequences of NELF-mediated pausing. I found that the expression of more than half of NELF-mediated
paused genes are regulated by NELF. These genes include those involved in the cancer-associated pathways EGFR, TGFb and VEGF signaling. I showed that besides localizing to gene promoters, NELF also targets other genomic regions. I found that approximately half of these sites are in enhancers, specifically those enhancers that are actively transcribed. We showed that the abundance of these eRNAs is dependent on NELF. Finally, we found that loss of transcription of these eRNA result in changes in expression of nearby genes.
Upon identifying NELF as a key regulator of gene expression in normal cells, I investigated how this process contributed to the gene expression changes found in cancer. To begin, I identified paused genes in HT29 colorectal cancer cells. I found that many of the same pathways show pausing in both normal cells and cancer cells. I also found that most genes utilize pausing to reduce their expression in cancer cells. These genes were enriched for cellular senescence, cellular stress response and WNT signaling.
My work provides insight into the role of RNA

▼ Bellows expansion joints are a specialty corrugated pipe fixture that serve critical purposes in aeronautics, space, defense and industrial applications. Their corrugated design makes bellows joints susceptible to a high-amplitude,
flow-induced vibration phenomenon that can compromise the structural integrity of the joint. The current empirically-based method used by NASA to assess flow-induced vibration in bellows joints was developed in the early 1980s. This historical method is
discussed here with a new nondimensional analysis that provides a simpler way to apply the model and examine its output. Presently, new bellows designs are beyond the empirical basis of this historical method, underscoring the need for more modern
methods that are computationally efficient and physically insightful. To this end, a physics based, coupled oscillator model of bellows flow-induced vibration is developed. A comparison of the model output to experimental bellows response is presented
and discussed.
