▼ The evaluation of the potential to use Ultra Performance Liquid Chromatography (UPLC) for the simultaneous quantification of all the actives in a multi-active tablet is described in this work. Part of the evaluation was to ensure that the necessary regulatory requirements were adhered to by ascertaining that an analytical method is suitable for a specific purpose through analytical method validation for the specific multi-active tablet. The UPLC method was also tested for the analysis of similar products, namely tablet formulations that contain similar active ingredients in the same proportions but with an additional active ingredient. A method for the simultaneous determination of paracetamol, caffeine and codeine phosphate was developed using UPLC technology. The UPLC developed method was more efficient than the existing in-house HPLC method. The UPLC method was then validated in accordance to ICH and USP guidelines. The application of this UPLC method for the analysis of similar products containing paracetamol, caffeine, codeine phosphate and one extra active ingredient was very challenging. The low concentration of the additional component, differences in sample matrix and differences in formulations added to the challenges. The direct application for the analysis of products Y and Z was not successful; however the method could be used as a platform for further research. A cost comparison between the UPLC and HPLC methods showed the UPLC method to be more cost effective. Thus, while maintenance costs are higher for the UPLC instrument, column costs are comparable to HPLC columns, but solvent and waste disposal charges decrease considerably due to lower solvent use. The reduction in instrument time dramatically improves the cost effectiveness of UPLC over HPLC due to a concurrent reduction in analyst time requirement. The results of this study show that the analytical costs associated with the analysis of multi-active drugs using HPLC procedures can be reduced substantially by the CONFIDENTIAL INTELLECTUAL PROPERTY OF ASPEN PHARMACARE implementation of UPLC technology. The hypothesis that the enhanced chromatographic power of UPLC can be leveraged to provide faster analysis times hence increased product throughput rates, and lower operating costs for the analysis of multi-active drugs was accepted. These advantages were achieved whilst meeting all regulatory requirements for analytical methods as required by regulatory bodies.

▼ Separations of short chain carboxylic acids by ion exclusion chromatography (IELC) are typically performed on strong cation exchange columns under standard HPLC conditions but not in the ultra-HPLC (UHPLC) mode. A novel IELC method for the efficient separation of short chain carboxylic acids by either HPLC or UHPLC utilizing a C18 column dynamically modified with sodium dodecyl sulfate (SDS) has been developed. Under optimized conditions, a HPLC separation of four aliphatic carboxylic acids such as tartaric, malonic, lactic, and acetic can be achieved in under four minutes at 0.6 mL/min, and in less than two minutes in the UHPLC mode at 2.1 mL/min. Column lifetime could be monitored by the quality of the fumaric and maleic acid separation. The separation of hydroxybenzoic acid positional isomer mixtures was studied by micellar liquid chromatography (MLC) using sodium dodecylsulfate (SDS) as the modifying surfactant on a C18 UHPLC column. The addition of only SDS (no organic solvent) to the mobile phase reduced the influence of hydrophobic interactions while improving the separation efficiency, even at concentrations below the critical micellization concentration (CMC). Under optimized conditions, a UHPLC separation of seven di- and tri-hydroxybenzoic acids can be achieved in under six minutes, and a mixture of six monohydroxybenzoic acid isomers can be separated in less than twenty minutes at 0.3 mL/min. Solute-micelle equilibrium constants and partition coefficients were calculated for monohydroxybenzoic acids and were classified as binding solutes in the MLC retention mechanism. After trying shorter chain surfactants, it was concluded that increasing chain length led to more efficient MLC separations, but SDS is the preferred modifying surfactant for the examined separation. The global crisis resulting from adulterated heparin in late 2007 and early 2008 revived the importance of improved analytical techniques for purity analysis of heparin products. The separation of heparin and heparin-like compounds was studied by capillary electrophoresis (CE) with indirect UV detection. Naphthalene sulfonates were used as detection agents, shifting the detection wavelength into the upper UV range. Naphthalene disulfonate was found to be the most effective detection agent for the qualitative analysis of heparin and heparin-like compounds. The synthetic contaminant, over-sulfated chondroitin sulfate (OSCS), was observed as a unique positive peak in the electropherograms. The condition monitoring of the sensitive equipments in the Power system are essential to maintain continuous power supply. Power transformer is one of the most important equipments in the system to be monitored very closely. Systems abnormalities like excess loading, switching and ambient conditions are responsible for its accelerated ageing and sudden failure. Insulation plays a sensible role in determining the life time of transformers. To determine the performance of transformer, it is necessary to have investigations on ageing of transformer oil due to thermal degradation. The behavior of various critical parameters of transformer oil is interpreted with a view to enhance its life time. The diagnostics of the critical parameters for the defined ranges of ageing of transformer oil attempts to determine the level of insulation and serve to ensure its efficient operation. In the present work an effort has been made to analyze various critical parameters like acidity, Breakdown Voltage (BDV), viscosity, volume resistivity, loss tangent, dielectric constant and spectral characteristics for different range of thermal degradation of transformer oil with various compositions of materials like pressboard and Kraft paper. As an initiative exclusive Thermal-Ultraviolet analysis has been carried out to investigate the spectral characteristics of transformer oil. Solid insulation like Kraft paper, press board on degradation process generates furanic compounds such as 5-Methyl Furan, 2-Acetyl Furan, 2-Hydroxy Methyl Furan and 2-Furaldehyde. Traditionally the presence of furanic compounds in transformer oil is determined using High Performance Liquid Chromatography (HPLC). An effort has been made to estimate the presence of furanic derivatives using, a low cost technique, that is UV-Visible light absorbance property of furanic compounds. Degree of polymerization of insulation paper and remaining life time of transformer has been examined.

Osteogenesis imperfecta (OI), also known as brittle bone disease, affects 1 in 10.000 births. This disease is characterized by skeletal dysplasias, bone fragility and many secondary health issues. It is a heritable disorder affecting collagen type I, which is an essential protein in bone tissue. Post-translational overmodifications in collagen biosynthesis disturb the collagen packing and alter the mineralization process. This results in bone with poor structural parameters and inferior mechanical properties. In the current study, we have tested the hypothesis that the structural and mechanical properties in bone samples from OI patients are related to altered post-translational modifications in the collagen molecules.Hydroxylysine (Hyl) and the crosslinks hydroxylysyl-pyridinoline (HP) and lysyl-pyridinoline (LP) in bone samples from OI patients were measured with liquid chromatography. Bone quantity, in terms of volumetric bone mineral density (vBMD) and volumetric tissue mineral density (vTMD), was measured with micro-computed tomography. Hardness and Young’s moduli were derived from indentation experiments. Lysine was overhydroxylated in OI bone (p < 0.001), which led to increased HP values (p < 0.001) and higher HP/LP ratios (p = 0.013) compared to controls. OI tissue mineral density was more heterogeneously distributed, although average vTMD values were similar in both groups. The vBMD was significantly higher in controls compared to OI bone samples. Elevated Hyl levels were significantly related to decreased vBMD and vTMD in bone samples from OI patients. In both OI and control samples, an increase in LP crosslinks was associated with elevated vTMD values. Indentation with a spherical tip (r = 0.25mm) showed no altered mechanical properties in OI compared with controls. Unfortunately, we could not determine if impaired overmodifications in collagen are related to the poor mechanical properties of OI bone. Young’s moduli and hardness were not related to HP levels or HP/LP ratios. In control bone samples a negative correlation between Hyl residues and mechanical properties is observed. More mechanical experiments are necessary to address the hypothesis appropriately.

This study was mainly a response to a challenge faced by ESKOM in its coal-fired power stations. In spite of using high purity water to drive the turbines, the latter were damaged by ‘pitting’, possibly related to acids generated at high temperatures. In the light of this a relatively simple method for determination of short chain organic acids was identified by comparing the efficacies of several methods. It was found that high performance liquid chromatography (HPLC) method preceded by derivatization (with o-nitrophenyl hydrazine) is suitable for analyzing mixtures of simple acids at ppb levels. Calibration was effected by using methanoic acid (formic acid), ethanoic acid (acetic acid), propanoic acid (propionic acid) and butanoic acid (butyric acid). The HPLC instrument used was from Thermo Separations with P2000 pump, SN 4000 interface and UV1000 with a column heater. A comparative study between the HPLC methods using ion exclusion and partition chromatography was carried out in order to find a suitable method that can be used with aqueous environmental samples. The two essential columns that were used were ion exclusion Phenomenex Rezex OA column and a Nucleodur C8 column. The method of partition chromatography using a C8 column showed the most success using a mobile phase consisted of acidified water using HCl (pH4.5) along with a 60:40 Acetonitrile/Methanol mixture. Both isocratic and gradient programs were utilized. Limits of detection were improved from 800ppb (formic acid), 480ppb (acetic), 350ppb (propionic) and 680ppb (butyric acid) to 25ppb (acetic), 60ppb (propionic) and 90ppb (butyric). Samples used in analysis were collected from the main stream, economiser, condensers, polishing plant and turbines of the Tutuka Power Station in Mpumalanga province and analysed using with final developed method

▼ A new general method is developed for the optimization of HPLC ternary or pseudo-quaternary mobile phases which are represented by the trilinear coordinate system. This method can predict the global optimum of the mobile phase composition. The global optimum composition along each edge of the triangle and the corresponding selectivity factor of the worst-separated peak pair(s) are used in this method. This method is named the weighted pattern comparison optimization method (WPCO) and is applicable for both known and unknown samples. The WPCO method is simpler than those currently in use. The WPCO method was tested by using 68 literature data sets whose separation response surfaces are different. Results of the WPCO method agree with the results obtained by the minimum α plot method and by the grid search method, and do so with substantially fewer experimental measurements. Compared with the 5% (in eluent composition) step size grid-search procedure, the WPCO method using the same step size reduces the experimental work by 75%. For further reducing the experimental work, the original WPCO method is simplified. In an ordinary HPLC separation, the separation factor and resolution are approximately proportional to the logarithm of the selectivity factor. Based on this, the separation factor replaces the logarithm of selectivity factor in the original WPCO method. This further reduces the experimental work and avoids the error introduced in the measurement of the column dead volume. The simplified WPCO method has been tested in the normal-phase and reversed-phase chromatography separation cases. The simplified WPCO method has been tested by using 27 literature data sets whose separation response surfaces are different. Results of the simplified and original WPCO methods are nearly identical when the capacity factors of the solutes of the worst-separated peak pairs are greater than 5. When the capacity factors are less than 5, the simplified WPCO method is satisfactory in less complex, less critical applications. Two new metabolites of nefopam have been separated from greyhound urine. In the separation process, flash chromatography is used for cleaning up and preseparating the samples in a single step. Compared with other techniques, experimental work is reduced. The structure of one of the newly discovered metabolites is determined using MS and NMR. The most probable structure of the other metabolite is determined using MS. The main metabolic pathways at different doses in greyhounds are studied. Advisors/Committee Members: Piepmeier, Edward H. ▼ Nitrile biocatalysts are of use in the chemical and pharmaceutical industries for the synthesis of carboxyamides and carboxylic acids. In particular, the application of biocatalysts in the synthesis of single enantiomer compounds is of increasing interest, but requires novel substrate specific highly stereoselective biocatalysts. Addition to the limited toolbox of known nitrile biocatalysts requires definitive characterisation of the biocatalysts through accurate determination of the substrate profiles and quantification of activity. The accurate quantification of stereoisomers chiral mixtures to determine biocatalyst stereoselectivity remains a significant challenge due to the difficulty in separating stereoisomers by physical methods. The known nitrile metabolising organism, Rhodococcus rhodochrous ATCC BAA-870, was grown in a defined medium and harvested, providing whole cell biocatalyst. Additional biomass was disrupted to provide a cell free enzyme extract, which was put through an enzyme purification protocol to provide a solution with specific activity of 351 U.mg⁻¹. A portion of the enzyme was self immobilised using the SphereZyme™ technique. The nitrile hydratase SphereZymes™ (1.2 U.mg⁻¹ initial activity) that were prepared had pH and temperature optima of 6 and 30°C respectively, and could be recovered by repeated washing. The particles retained activity in the presence of the organic solvents isooctane and n-hexadecane saturated with 50 mM phosphate buffer (pH 7.5). An initial analytical system was devised for quantification of the nitrile hydratase activity using the non-chiral substrate benzonitrile. An improved reversed phase high performance liquid chromatography method was developed to separate and quantify benzamide, benzoic acid and benzonitrile. The mobile phase consisting of 0.1% trifluoroacetic acid in H₂O and acetonitrile (70:30, %v/v), at a flow rate of 0.5 ml.ml⁻¹, 25°C, resolved all three analytes in 3.5 minutes on a Waters X-Terra MS C18 3.5μm column. UV detection was carried out at 210 nm. Analytical methods to determine activity and enantioselectivity of the whole cell biocatalyst were subsequently developed for both β-amino nitriles and β-hydroxy nitrile substrates and hydrolysis products.

▼ This thesis deals with theoretical and experimental studies on optimisation of separation systems performed using liquid chromatography. The two major themes of work were improving the quality of separations by maximising efficiency with respect to the analysis time (kinetic performance) and by using temperature as an experimental variable. These themes were explored for a range of separation modes and column formats utilised in liquid chromatography. Included in this thesis is a review of the principles and practices of kinetic performance optimisation for liquid chromatography. Detailed concepts covered in this thesis are introduced and future directions for chromatographic supports discussed. The role of elevated temperatures (up to 160°C) for practical and performance benefits for organic polymer monolithic stationary phases is examined for typical biomolecule applications. Temperature variation, particularly rapid temperature pulsing, during the separation process is examined using ion-exchange and hydrophilic interaction liquid chromatography modes with capillary columns and a resistively heated column module. The current performance limitations for the analysis of small anions by ion-exchange chromatography are explored. Additional in silico data are used to transform experimental isocratic data to gradient performance predictions for any normalised ramp rate and physicochemical conditions. Examples of high efficiency (25,000-40,000 theoretical plates) and sample peak capacity (n(_c) = 84) were realised and closely matched predicted values. A theoretical study of the open tubular column format for liquid chromatography with a thick, porous layer of stationary phase shows the potential of this column format to improve chromatographic performance with a trade-off for mass loadability. It can be shown that total column diameters should be less than 6 μm with column lengths typically greater than 0.8 m for N values in the range of 125,000–500,000 at a maximum pressure of 400 bar. Elevated temperature LC (90°C) is also shown to increase the allowable total column diameter to up to 9 μm for a larger range of N values (100,000–880,000).

▼ The human skin blanching assay (HSBA) is a well-researched and validated method for the bioequivalence assessment of topical corticosteroids. Traditionally, visual assessment of skin blanching has been used. Such testing methods are not conducive for interlaboratory comparisons. Regulatory bodies prefer less subjective methods of analysis. The FDA released guidelines on the assessment of bioequivalence for topical corticosteroids that recommends the use of a chromameter as a reliable method to measure skin blanching although the use of visual assessment with acceptable validation is also provided for. However, the FDA does not elucidate on the manipulation and handling of the chromameter during skin blanching measurements. The purpose of this project was several fold, which included investigations to standardize the manipulation and handling of a chromameter. In particular, measures to avoid skin whitening resulting from the effects of pressure on the skin during chromameter use were investigated. Other methods of analysis should surpass or at least be comparable to the HSBA if such methods are to be used for the assessment of topical corticosteroids. Microdialysis is a relatively new technique for assessing the rate at which drug penetrates the skin. The advantage of using this method is that there are fewer restrictions for selection of an appropriate study population unlike those required for the HSBA where one has to be both a ‘responder’ and a ‘detector’ for their results to be used in data analysis. Microdialysis was investigated by initially conducting experiments in which microdialysis probes were embedded into topical formulations containing mometasone furoate (MF) and the initial results revealed that relatively low drug was released from the formulations. These results indicated that should microdialysis be applied to measure the in vivo release of MF from such topical formulations following application to the skin, even lower concentrations of MF would likely result in the dialysate, necessitating the need for ultra-high sensitive methods of analysis. Typically, the availability of an appropriate analytical technique such as liquid chromatography coupled with mass spectrometry (LCMS) would be a pre-requisite for such in vivo studies. However, only high-pressure liquid chromatography (HPLC) and other less sensitive equipment was available in the laboratories. The study objectives were therefore focussed on in vitro assessment of the release of MF from topical formulations using microdialysis and Franz cells. In addition, the in vivo release of MF was also studied using the HSBA. Data obtained from the microdialysis experiments were compared with the data obtained from the Franz cell diffusion studies in order to provide information on the pharmaceutical availability of MF from the various topical MF dosage forms. ▼ The study was conducted with the objective of reducing aflatoxin B1 (AFB1), B2 (AFB2), G1 (AFG1), and G2 (AFG2) as a function of extruder operating conditions such as initial moisture content of samples (17% and 21%) barrel temperature (140, 160, and 180 0C), and screw speed (150,200 and 250 rpm) when naturally contaminated composite of corn and fully defatted peanut meal (70/30 ratio) was extrusion-cooked to produce corn flakes. Factorial design was used to conduct the experiment. The amounts of aflatoxin in extruded and unextruded composite samples were measured by using high-performance liquid chromatography (HPLC). Accordingly, the effect of the operating conditions on the physicochemical properties (bulk density, expansion ratio, specific length, fresh product moisture content, water absorption index (WAI), water solubility index (WSI), water holding capacity (WHC), and sensory characteristics (hardness and crispness) on composite of corn and fully defatted peanut meal (70/30 ratio) was investigated. The collected data were subjected to analysis of variance using SPSS statistical soft ware. Extrusion-cooking was observed to reduce aflatoxin (AF) content, which ranged from 60% to 93% depending on the type of AF significantly (P<0.05). Temperature and screw speed had a significant effect on the reduction of AFB1, but moisture content was not found to be a significant factor affecting the levels of AFB1. Major reduction was found at highest temperature (160 0C), as AFB1 and AFB2 were more reduced at it. The water solubility index of extrudates increased with temperature, but decreased with feed moisture content. WAI increased with increased barrel temperature and moisture levels. As barrel temperature increased from 140 0C to 1800C, WAI increased from 4.810 to 5.799 respectively and it was increased from5.317 to 5.417 when moisture grew from 17% to 21 %. WSI increased from 10.641 to 11.798 when the barrel temperature grew from 140 0C to 180 0C. Feed moisture and WSI showed inverse relationship. Screw speed showed direct correlation with WSI, which is as screw speed increased from 150 rpm to 250 rpm, WSI increased by 10.404 to 12.394, respectively. WHC increased from 5.612 to 6.841 when the barrel temperature increase from 1400C to 1800C. As feed moisture content increased from 17% to 21% WHC increased from 6.244 to 6.483. The results indicated that this new product had good flavor and color than pure corn flakes, but it is less crispy. It had also over all acceptances greater than 5. In conclusion 1600C barrel x temperature, 17% moisture content and 150rpm screw speed has been found to be ideal operating variables for reducing aflatoxin and improving the quality of the corn-peanut flakes. ▼ The dynamic S-palmitoylation regulates many intracellular events, including protein trafficking, anchoring, targeting, and protein-protein interactions. Direct detection of S-palmitoylation by conventional liquid chromatography-mass spectrometry (LC-MS) methods is challenging because of the tendency of palmitoyl loss during sample preparation and gas phase fragmentation. Additionally, the high hydrophobicity of the palmitoyl group can prevent proper elution of palmitoyl peptides from the commonly used C18 column. Here, we developed a comprehensive strategy tailored for S-palmitoyl detection using three palmitoyl peptide standards. We found that S-palmitoylation was largely preserved in neutral Tris buffer with tris(2-carboxyethyl)phosphine as the reducing agent and that various fragmentation methods provided complementary information for palmitoyl localization. Moreover, S-palmitoyl peptides were efficiently analyzed using a C4 column and the derivatization of free cysteine with a hydrophobic tag allowed relative quantification of palmitoyl peptides and their unmodified counterparts. We further discovered potential complications to S-palmitoylation analysis caused by the use of ProteaseMAXTM, an MS-compatible detergent. The hydrophobic degradation products of ProteaseMAXTM reacted with the free cysteine thiols, generating artifacts that mimic S-acylation and hydroxyfarnesylation. Another MS-compatible detergent, RapiGestTM, did not produce such artifacts, and showed the ability to stabilize S-palmitoylation by preventing thioester hydrolysis and dithiothreitol-induced thioester cleavage. Moreover, we found that the palmitoyl peptide GCpalmLGNAK could undergo intermolecular palmitoyl migration from the cysteine to the peptide N-terminus or the lysine side chain during sample preparation, and this could lead to false discovery of N-palmitoylation. RapiGestTM inhibited such migration, and is thus recommended for S-palmitoyl sample preparation. We then applied the established method to analyze the regulator of G-protein signaling 4 (RGS4) which had been reported to undergo S-palmitoylation by radioactive labeling. It had also been reported that the S-palmitoylation state of RGS4 affects its GTPase activity. With LC-MS/MS analysis, we found that the addition of palmitate to the cell culture medium in metabolic labeling experiments could boost the level of S-palmitoylation, leading to false discovery of new S-palmitoylation site(s). We also noted discrepancies between the S-palmitoylation sites identified by radioactive labeling and by LC-MS/MS analysis. Further studies are needed to evaluate the reliability of S-palmitoyl detection by these two methods.

▼ Erythromycin is a macrolide antibiotic used mainly in the treatment of infections caused by gram-positive organisms. Erythromycin base is rap idly degraded in acidic media necessitating the use of structurally modified erythromycin derivatives or acid resistant dosage forms in order to decrease gastric inactivation of the drug. The majority of pharmacokinetic studies to-date have utilized relatively non-specific microbiological assay procedures which are unable to differentiate between concentrations of active erythromycin base and the inactive pro-drug derivatives. A high-performance liquid chromatographic (HPLC) technique is described for the simultaneous determination of erythromycin base and propionate (inactive pro-drug form) in human serum and urine following the oral administration of erythromycin estolate, an acid stable derivative of erythromycin. The method involves a solid-phase extraction step prior to chromatography on a C18 reversed-phase column with coulometric electrochemical detection. Sample handling and storage techniques are presented which minimize hydrolysis of the inactive ester moiety between sample collection and analysis, thereby more accurately reflecting the in vivo situation than in previously published studies. Results from single dose pharmacokinetic studies indicate that only 10-15% of the total erythromycin concentration in vivo is present as the active base component following oral administration of erythromycin estolate. This percentage increases to approximately 25% during multiple dose administration. Novel urinary excretion data are presented which reveal that approximately 40% and 55% of the total erythromycin excreted in urine is excreted as erythromycin base following single and multiple dosages respectively. Computer fitting of mean serum concentration-time data revealed that an open one compartment model with linear first order absorption and elimination best described the absorption and disposition of erythromycin, although poor computer fits for individual data sets were observed. Some evidence of non-linear elimination is presented utilizing both compartmental and non-compartmental pharmacokinetic techniques. Large intra-and inter-personal variability in erythromycin absorption and disposition was experienced which was evaluated in five subjects who each received one 500 mg erythromycin estolate tablet from the same batch, on three separate occasions. In addition. an HPLC method is described for the analysis of "total erythromycin" concentrations following erythromycin estolate administration which involves hydrolysis of the ester component prior to chromatography. as well as an HPLC method utilizing amperometric electrochemical detection capable of monitoring the stability of erythromycin base in stored biological fluids. These methods were uti I ized in various stability studies involving erythromycin base and propionate as well as for the analysis of erythromycin estolate dosage forms.

▼ Crystal engineering involves the manipulation of intermolecular interactions to design functionalised crystalline materials and has proved to be an effective tool for the modification of physicochemical properties of active pharmaceutical ingredients (APIs). In the first section of this study, the aim was to systematically influence the rate of dissolution of a highly soluble active pharmaceutical ingredient using crystal engineering principles. Salicylic acid (SA) was employed as a model API to form multicomponent crystals with a series of selected cinchona alkaloids, namely quinine (QUIN), quinidine (QUID), cinchonine (CINC), cinchonidine (CIND), N-benzylquininium chloride (NBQUIN), N-benzylcinchonidinium chloride (NBCIND) and N-benzylcinchoninium chloride (NBCINC). The resulting novel crystalline forms were found to be salts, and were characterised using single crystal X-ray diffraction, powder X-ray diffraction, differential scanning calorimetry and thermogravimetric analysis. The dissolution profiles of the salicylate salts, measured from an aqueous media using high performance liquid chromatography-mass spectroscopy, show a significant decrease in the rate of dissolution of SA. Subsequently, Hirshfeld surface analysis was used as a tool for quantitative and qualitative comparison of the crystal structures. This study indicates that the rate of dissolution can be successfully influenced by methodically adding extra hydrophobic groups onto the coformer. In the second section, we applied the information obtained from the SA studies to acetylsalicylic acid (aspirin, ASA). We sought to improve its thermal stability and dissolution via the formation of new solid forms with the aforementioned cinchona alkaloids. We successfully synthesized a novel drug-drug salt of an analgesic, non-steroidal antiinflammatory and antipyretic drug (ASA), and an antimalarial and analgesic drug (QUIN). The salt was formed both by using solution methods and liquid assisted grinding - a green chemistry technique. The salt exhibited physicochemical properties different from the parent drugs, and a reduced rate of dissolution. ▼ Oligonucleotide therapeutics have emerged as a promising class of drugs to treat a wide range of diseases caused by genetic abnormalities. They have also become indispensable tools for genomic studies allowing for specific knockdown of proteins to study signaling pathways and identify therapeutic targets. Two DNA therapeutics, Fomivirsen and Pegaptanib, have been approved by the US FDA. Replacement of the phosphodiester linkage with a phosphorothioate is one of the most successful modifications made to oligonucleotides to enhance their in vivo stability. The longer elimination phase of phosphorothioates and other modified oligonucleotides requires sensitive and selective methods to quantify the parent drug and their metabolites simultaneously. Traditional hybridization assays are highly sensitive but does not provide selectivity between the parent drug and the metabolites. LC-MS based assay is a promising approach for bioanalysis of oligonucleotide therapeutics due to its selectivity and structure identification capability. However, the lack of sensitivity and complicated sample preparation procedure remains the bottle neck for application of LC-MS based assays to preclinical and clinical studies. Chapter 1 is the introduction and describes the layout of the dissertation. Chapter 2 reviews the literature for analysis of oligonucleotides using LC-MS based methods. Numerous studies have shown that the mobile phase composition has a significant impact on the MS sensitivity of oligonucleotides. In Chapter 3, various ion-pairing agents and counter-ions were evaluated for their effect on electrospray desorption efficiency of oligonucleotides and a novel model of electrospray behavior of oligonucleotides was proposed. The biological sample extraction remains a formidable challenge in developing quantitative LC-MS methods for oligonucleotides. In Chapter 4, a one-step solid phase extraction (SPE) method was developed to retrieve an oligonucleotide from rat plasma. Various issues such as non-specific binding and oxidation of the phosphorothioate linkages were addressed. UHPLC has the potential of greatly increasing the throughput of bioanalysis of oligonucleotide. However, the extensive sample-clean up required for operation under high system pressure and the low flow rate required for sensitive mass spectrometric detection of oligonucleotide poses major hurdles for transferring HPLC-MS methods to UHPLC platforms. In Chapter 5, an ethanol precipitation step was added to the commonly used phenol-chloroform extraction of oligonucleotide and resulted in minimal residual substances in the extracted samples. Other issues such as selecting the optimum organic modifiers, column dimensions, flow rate and scan rate for best chromatographic separation and LC-MS sensitivity of oligonucleotides were also addressed.
