▼ The Boltzmann Transport Equation (BTE) has been the keystone of the kinetic theory, which is at the center of Statistical Mechanics bridging the gap between the atomic structures and the continuum-like behaviors. The existence of solutions has been a great mathematical challenge and still remains elusive. As a grazing limit of the Boltzmann operator, the Fokker-Planck-Landau (FPL) operator is of primary importance for collisional plasmas. We have worked on the following three different projects regarding the most important kinetic models, the BTE and the FPL Equations. (1). A Discontinuous Galerkin Solver for Nonlinear BTE. We propose a deterministic numerical solver based on Discontinuous Galerkin (DG)
methods, which has been rarely studied. As the key part, the weak form of the collision operator is approximated within subspaces of piecewise polynomials. To save the tremendous computational cost with increasing order of polynomials and number of mesh nodes, as well as to resolve loss of conservations due to domain truncations, the following combined procedures are applied. First, the collision operator is projected onto a subspace of basis polynomials up to first order. Then, at every time step, a conservation routine is employed to enforce the preservation of desired moments (mass, momentum and/or energy), with only linear complexity. The asymptotic error analysis shows the validity and guarantees the accuracy of these two procedures. We applied the property of ``shifting symmetries" in the weight matrix, which consists in finding a minimal set of basis matrices that can exactly reconstruct the complete family of collision weight matrix. This procedure, together with showing the sparsity of the weight matrix, reduces the computation and storage of the collision matrix from O(N3) down to O(N
2). (2). Spectral Gap for Linearized Boltzmann Operator. Spectral gaps provide information on the relaxation to equilibrium. This is a pioneer field currently unexplored form the computational viewpoint. This work, for the first time, provides numerical evidence on the existence of spectral gaps and corresponding approximate values. The linearized Boltzmann operator is projected onto a Discontinuous Galerkin mesh, resulting in a ``collision matrix". The original spectral gap problem is then approximated by a constrained minimization problem, with objective function the Rayleigh quotient of the "collision matrix" and with constraints the conservation laws. A conservation correction then applies. We also study the convergence of the approximate Rayleigh quotient to the real spectral gap. (3). A

▼ Cette thèse présente l'étude et le développement de méthodes numériques pour la résolution d'équations de transport, en particulier d'une méthode de remapping bidimensionnel dont un avantage important par rapport aux algorithmes existants est la propriété de conservation de la masse. De nombreux cas-tests permettront de comparer ces approches entre elles ainsi qu'à des méthodes de référence. On s'intéressera en particulier aux équations dites de Vlasov-Poisson et du Centre-Guide, qui apparaissent très classiquement dans le cadre de la physique des plasmas.
This PhD thesis presents the study and development of numerical methods for the resolution of transport equations, in particular a bidimensional remapping method whose main advantage over existing algorithms is the property of mass conservation. Numerous test cases are presented in order to compare these approaches with regard to the others and with reference methods. Focus is made on the so-called Vlasov-Poisson and Center-Guide equations, that appear very classically in the domain of plasma physics.

▼ Les problèmes elliptiques hautement anisotropes se présentent dans de nombreux modèles physiques qui doivent être résolus numériquement. Une direction de diffusion dominante est alors introduite (appelée ici direction parallèle) le long de laquelle le coefficient de diffusion est plusieurs ordres de grandeur plus grand que dans la direction perpendiculaire. Dans ce cas, les méthodes aux différences finies standard ne sont pas conçues pour fournir une discrétisation optimale et peuvent conduire à une diffusion perpendiculaire artificielle potentiellement importante, résultant d’erreurs de discrétisation dans l’approximation de la diffusion parallèle.Cette thèse se concentre sur trois axes principaux pour résoudre les équations elliptiques anisotropes de manière appropriée : un schéma aligné et conservatif de différences finies pour discrétiser l’opérateur Laplacien, une reformulation de l’équation de Helmholtz pour réduire la diffusion numérique, et un solveur basé sur les méthodes multi-grille comme préconditionneur d’un solveur GMRES. Les deux premiers chapitres sont consacrés à la présentation du cadre de cette thèse.Au chapitre 1, une brève introduction à la fusion par confinement magnétique est présentée, identifiant les problèmes numériques soulevés par la résolution des équations fluides, en particulier dans la région proche au bord (Scrape-Off-Layer). Le problème numérique que nous allons traiter est essentiellement un problème elliptique anisotrope où la diffusion est de 5 à 8 ordres de grandeur plus grande dans la direction parallèle que dans la direction perpendiculaire.Dans le chapitre 2, une introduction bibliographique aux méthodes numériques résolvant les équations elliptiques anisotropes est présentée, avec un accent sur les méthodes aux différences finies.Dans le chapitre 3, un schéma de discrétisation aligné est proposé en utilisant des grilles cartésiennes non alignées. Selon la méthode Support Operator Method (SOM), la propriété que l’opérateur de diffusion parallèle est auto-adjoint est maintenue au niveau discret. Par rapport aux méthodes existantes, la formulation actuelle garantit la conservation des flux dans les directions parallèles et perpendiculaires. De plus, dans les domaines bornés, une discrétisation des conditions aux limites est présentée afin d’assurer une précision comparable de la solution. Des tests numériques basés sur des solutions manufacturées montrent que la méthode est capable de fournir des approximations numériques précises et stables dans des domaines périodiques ou bornés avec un nombre considérablement réduit de degrés de liberté par rapport aux autres approches non alignées.Une reformulation de l’équation de Helmholtz est présentée au chapitre 4 pour limiter la diffusion numérique liée à la discrétisation du Laplacien pour les valeurs élevées de diffusion parallèle. ▼ Increasing interest in unconventional natural gas resources has spurred much research into the origin as well as the mode of entrapment and expulsion of natural gas. A pre-requisite of all such research is the isolation and separation of the kerogen, the insoluble organic matter from which hydrocarbons are formed, in its purest and most intact form from the rock matrix. Previous work showed that the isolation
methods, closed-method versus open-method, used can impact kerogen recovery, purity, and elemental composition of the kerogen. This study takes it further and also addresses the effects of the isolation processes on the elemental, isotropic, spectroscopic, and structural (physical) properties of the kerogen recovered.
Four major gas shales, including the Barnett, the Marcellus, the Haynesville, and a Polish gas shale, were chosen to test the impact of the closed-
conservative versus open-conventional isolation
methods on the properties of kerogen. The Monterey shale, though not strictly a gas shale, was included to address the effects on sulfur-rich, Type II-S kerogens. Standard screening procedures including Total Organic Carbon analysis, RockEval Pyrolysis, and X-ray Diffraction (XRD)-mineralogy were carried out on the native rocks, as well as sulfur forms. The carbon and sulfur isotopic compositions, organic elemental composition, solid-state 13C Nuclear Magnetic Resonance (NMR) spectroscopic properties, and Pyrolysis-GC pyrolytic behavior of the isolated kerogens were investigated.
Higher ash content of kerogens isolated via the open-method and corresponding XRD results show more impurities than the closed-method kerogens. The closed-method resulted in higher kerogen recovery efficiencies. Pyrolysis-GC n-alkene/n-alkane ratios and relative quantities of alkanes, alkenes, and aromatics show much variability across samples isolated by the three
methods, as though the same sample’s kerogen-cracking behavior has been altered. The 13C NMR yielded no significant change in the kerogen structure. The closed-method kerogens generally had higher carbon weight % than the open-method. Stable carbon isotopes showed no significant differences in the kerogen δ13C, whereas the stable sulfur isotopes showed significant change in the kerogen δ36S. Still to be investigated are the impacts of the isolation
methods on the kerogen’s gas-retention and storage capacity as well as its density.

In the beginning, there is a structure of nucleic acids with their chemical and physical characteristics reviewed, follow by gene expression description with all steps – transcription, posttranscriptional splicing and translation. Afterwards, there is an analysis of introns importance, introns evolution theories and similarities among different organisms mentioned, follow by some introns recognition
methods. Practical part is focused on the initial and terminal regions of introns and
conservative dinucleotide sequences verifying. The thesis studies intron – exon and exon – intron boundaries. The last part tries to suggest new potentially
conservative sequences – patterns, search for them and check their conservativeness.

Solucionando numericamente as equações desse modelo em malhas refinadas localmente com a técnica AMR, simulamos computacionalmente escoamentos bifásicos tridimensionais. Os modelos de campo de fase oferecem uma aproximação física sistemática para investigar fenômenos que envolvem sistemas multifásicos complexos, tais como fluidos com camadas de mistura, a separação de fases sob forças de cisalhamento e a evolução de micro-estruturas durante processos de solidificação. Como as interfaces são substituídas por delgadas regiões de transição (interfaces difusivas), as simulações de campo de fase requerem muita resolução nessas regiões para capturar corretamente a física do problema em estudo. Porém essa não é uma tarefa fácil de ser executada numericamente. As equações que caracterizam o modelo de campo de fase contêm derivadas de ordem elevada e intrincados termos não lineares, o que exige uma estratégia numérica eficiente capaz de fornecer precisão tanto no tempo quanto no espaço, especialmente em três dimensões. Para obter a resolução exigida no tempo, usamos uma discretização semi-implícita de segunda ordem para solucionar as equações acopladas de Cahn-Hilliard e Navier-Stokes (Modelo H). Para resolver adequadamente as escalas físicas relevantes no espaço, utilizamos malhas refinadas localmente que se adaptam dinamicamente para recobrir as regiões de interesse do escoamento, como por exemplo, as vizinhanças das interfaces do fluido. Demonstramos a eficiência e a robustez de nossa metodologia com simulações que incluem a separação dos componentes de uma mistura bifásica, a deformação de gotas sob cisalhamento e as instabilidades de Kelvin-Helmholtz.
This is the first work that introduces 3D fully adaptive simulations for a phase field model of an incompressible fluid with matched densities and variable viscosity, known as Model H. Solving numerically the equations of this model in meshes locally refined with AMR technique, we simulate computationally tridimensional two-phase flows. Phase field models offer a systematic physical approach to investigate complex multiphase systems phenomena such as fluid mixing layers, phase separation under shear and microstructure evolution during solidification processes. ▼ Die woordestryd oor goddelike inspirasie van alles wat in die Bybel staan, as gevolg van die uitgesproke stellings van Johannes Du Plessis, het tot ‘n krisis gelei wat as baken in die annale van die Ned. Geref. Kerk beskou word. Die meeste van sy standpunte word
vandag as waarheid aanvaar en hy het bygedra tot die intellektuele debat oor die Bybel as Woord van God wat vandag nog aangaan.
Du Plessis se herkoms, opleiding en verdienste as predikant en saakgelastigde van die Kerk word kortliks bespreek. Hy was die talentvolle seun en enigste kind van 'n Afrikaanse predikant en 'n Engelse vrou, die dogter van 'n sendeling van die LMS. Hy word professor aan die Kweekskool en met kennis opgedoen tydens verdere studie oorsee, het hy gewys op dele van die Bybel wat nie aan goddelike inspirasie toegeskryf kan word nie. Hy het dit ook duidelik gestel dat hy as teoloog en leermeester nie kon glo sonder om te probeer verstaan nie.
Hy het sy bevindinge bekend gemaak in Het Zoeklicht, 'n maandblad wat bedoel was om as soeklig te dien om verskillende vorms van “duisternis” in beide godsdiens en die politiek, betref, aan die lig te bring. Oortuig van die waarde van die Hoër Kritiek, het hy dit as sy plig geag om wat hy deur wye leeswerk en kritiese ondersoek rakende die
oorsprong, vorm en inhoud van die Ou Testamentiese boeke bekom het, bekend te maak. Artikels van dié aard, eers in De Kerkbode en daarna in Het Zoeklicht, het gelei tot beroering onder behoudende lesers wat gekant was teen enige veranderinge in die prediking. Hulle was veral ontstoke oor sy siening dat die belydenisskrifte wat spruit uit
die dae van die Hervorming 500 jaar tevore, oop was vir herformulering. Klagtes dat Du Plessis op 'n gevaarlike pad was, was die begin van wat gelei het tot 'n krisis in die Kerk, en uiteindelik tot 'n buitengewone sinode in 1930 toe hy van sy pos onthef is.
Die behoudende reaksie van die meerderheid was dat die Bybel die onfeilbare Woord van God is. Die gevolg was dat 'n groot aantal van die leiers van die Kerk, aanhangers van die Nasionale Party wat in 1948 aan bewind gekom het, tekste uit die Bybel gebruik het om die beleid van Apartheid Skriftuurlik te begrond.
Ná byna veertig jaar van 'n onkritiese benadering tot die Bybel, is die geloof in 'n foutlose Bybel weer bevraagteken. Tussen die eerlike teoloë wat dit gewaag het om te wys op foute en inkonsekwenthede, was Ferdinand Deist en Willem Vorster. Albei het hulle opleiding as predikante voltooi maar het hulle nie beroepbaar gestel nie omdat
hulle met verdere studie voortgegaan het en hulle openlik uitgespreek het teen die misbruik van Bybelse gegewens om apartheid te regverdig.
Geskool aan die Kweekskool in Stellenbosch, het Deist hom onderskei as geleerde wat sy drang na dieper ondersoek gepaar het met 'n piëtisme waarop hy uiting gegee het in 'n stortvloed van akademiese en populêre geskrifte ― wat nie altyd gestrook het met sy stelling dat die Woord van God nie met 'n gelyk-aan-teken aan mekaar verbind kan

▼ Ce manuscrit porte sur la modélisation et la simulation numérique d’écoulements diphasiques compressibles. Dans ce contexte, les méthodes d’interfaces diffuses sont aujourd’hui bien acceptées. Cependant, un progrès est encore attendu en ce qui concerne la précision de la capture numérique de ces interfaces. Une nouvelle méthode est développée et permet de réduire significativement cette zone de capture. Cette méthode se place dans le contexte des méthodes numériques de type “MUSCL”, très employées dans les codes de production, et sur maillages non-structurés. Ces interfaces pouvant être le lieu où une transition de phase s’opère, celle-ci est considérée au travers d’un processus de relaxation des énergies libres de Gibbs. Un nouveau solveur de relaxation à thermodynamique rapide est développé et s’avère précis, rapide et robuste y compris lors du passage vers les limites monophasiques. En outre, par rapport aux applications industrielles envisagées, une extension de la thermodynamique des phases et du mélange est nécessaire. Une nouvelle équation d’état est développée en conséquence. La formulation est convexe et est basée sur l’équation d’état “Noble-Abel-Stiffened-Gas”. Enfin, sur un autre plan la dispersion de fluides non-miscibles sous l’effet de la gravité est également abordée. Cette problématique fait apparaître de larges échelles de temps et d’espace et motive le développement d’un nouveau modèle multi-fluide de type “shallow water bi-couche”. This manuscript addresses the theoretical modeling and numerical simulation of compressible two-phase flows. In this context, diffuse interface methods are now well-accepted but progress is still needed at the level of numerical accuracy regarding their capture. A new method is developed in this research work, that allows significant sharpening. This method can be placed in the framework of MUSCL-type schemes, widely used in production codes and on unstructured grids. Phase transition is addressed as well through a relaxation process relying on Gibbs free energies. A new instantaneous relaxation solver is developed and happens to be accurate, fast and robust. Moreover, in view of the intended industrial applications, an extension of the thermodynamics of the phases and of the mixture is necessary. A new equation of state is consequently developed. The formulation is convex and based on the “Noble-Abel-Stiffened-Gas” equation of state. In another context, the dispersion of non-miscible fluids under gravity effects is considered as well. This problematic involves large time and space scales and has motivated the development of a new multi-fluid model for “two-layer shallow water” flows. Its numerical resolution is treated as well
