▼ Interactions among β-sheets are critical in driving the aggregation of the β-amyloid peptide (Aβ) to form oligomers and fibrils in Alzheimer’s disease. Two main regions of this 40- or 42-residue peptide are known to adopt β-sheet structure and promote aggregation: the central region and the C-terminal region. The central region comprises the hydrophobic pentapeptide LVFFA (Aβ17–23), and the C-terminal region comprises the hydrophobic undecapeptide AIIGLMVGGVV (Aβ30–40) or the hydrophobic tridecapeptide AIIGLMVGGVVIA (Aβ30–42). This dissertation is devoted to studies of the assembly and coassembly of peptides derived from the central and C-terminal regions of Aβ, which are critical in the formation of oligomers and fibrils in Alzheimer’s disease pathology. Chapters 2 and 3 of this dissertation describe a two-part investigation of peptides derived from the central and C-terminal regions of Aβ. The first part, called “Assembly of Peptides Derived from β-Sheet Regions of β- Amyloid”, introduces two macrocyclic β-sheet peptides that contain residues 17–23 (LVFFAED) from the central region and residues 30–36 from the C-terminal region, and elucidates how each peptide self-assembles in aqueous solution. 1H NMR spectroscopy shows that the peptides assemble to form tetramers. Incorporation of a single isotopic label into each peptide and 15N-edited NMR spectroscopy facilitated the identification and quantification of the monomers and tetramers. Molecular modeling further elucidates the structures of the tetramers. These studies provide insights into the peptide interactions and supramolecular assembly of an important peptide in an important amyloid disease. The second part, called “Coassembly of Peptides Derived from β-Sheet Regions of β-Amyloid”, asks how the macrocyclic β-sheet peptides coassemble upon mixing. This question is important because the two regions generally segregate in most fibril structures of Aβ but coassemble in the oligomers. The two macrocyclic β-sheet peptides form a complex mixture homotetramers and heterotetramers upon mixing. 15N-Editted NMR spectroscopy shows that three heterotetramers form in addition to the homotetramers. Job’s method of continuous variation and nonlinear least-squares fitting to help establish the identity of each heterotetramer, and also reveal a surprising preference for one particular heterotetramer. These studies illustrate the role of molecular recognition in amyloid assembly and push the boundaries for experimental studies involving complex supramolecular equilibria. For the remainder of this dissertation, the focus of the research shifts to a study on macrocyclic β-sheets that contain N-methyl blocking groups, rather than Hao. These studies were intended to conclude ongoing efforts to characterize analogues of peptides derived from Aβ17–36. These analogues were studied by X-ray crystallography and 1H NMR spectroscopy, and also with biophysical and biological techniques. У циљу испитивања репродуктивних, производних и морфометријских особина домаће и увежене популације крава сименталске расe, у овој дисертацији обухваћено је 954 крава, са укупно 3641 закљученом лактацијом. Све краве су се налазиле на подручју Топличког округа, код индивидуалних пољопривредних произвођача (везани систем) и на фарми са интензивним начином гајења (слободни систем). Од целокупне популације обухваћене овим истраживањем формиран је подузорак (157 крава) на коме је испитиван генетички полиморфизам за гене који кодирају κ-казеин и β-лактоглобулин. На основу начина држања (везани и слободни систем) и порекла (дамаћа грла, грла из увоза) грла су била подељена у четири групе: група 1 (грла домаћег порекла, гајена код индивидуалних произвођача); група 2 (грла пореклом из увоза, гајена код индивидуалних произвођача); група 3 (грла домаћег порекла, гајена на фарми) и група 4 (грла пореклом из увоза, гајена на фарми). На целокупној посматраној популацији F тестом вршено је испитивање утицаја обједињеног фактора начина држања и порекла за све производне, репродуктивне и особине телесне развијености, а затим је код особина које су значајно варирале под утицајем овог фактора вршен појединачан тест најмање значајне разлике (LSD). Након тога, такође F тестом је путем двофакторијалне анализе варијансе испитан утицај начина држања, порекла и њихове интеракције на све посматране особине. ▼ Breast cancer is the most common malignancy occurring in women. So far, despite the progress made in identifying and treating breast cancer, mortality remains high. Today, research focuses on finding molecular prognostic markers that will contribute to better treatment of these patients. Among the biomarkers studied, are those associated with signal transduction pathways. These pathways are associated with survival, proliferation and migration of cancer cells. The signaling pathway Wnt / beta-catenin has been considered as a central regulator of the translation of proteins involved in controlling proliferation, growth, migration and survival of cancer cells and thus participates in the carcinogenesis and progression of breast cancer.Wnt proteins constitute a large family of glycoproteins that bind to Frizzled receptors. The Wnt signaling pathway regulates at least three different cascades, but the best studied is that of beta-catenin. It has been shown that abnormalities of this pathway lead to various human diseases, such as the formation of tumors and genetic bone disorders.According to the generally accepted model for this pathway, when Wnt is not active in cells, a complex consisting of the proteins CKIa (casein kinase Ia), GSK-3β (glycogen synthase kinase-3β), APC (adenomatous polyposis coli) and Axin is formed. This complex phosphorylates beta-catenin which is subsequently degraded in the cytoplasm.The existence of mutations in exon 3 of beta-catenin gene is associated with an aggressive phenotype in some cancer types such as prostate, endometrial and hepatocellular carcinomas. In breast cancer, however, mutations in exon 3 of the gene of beta-catenin are rare or absent.The aim of this study was to investigate the expression pattern of the proteins participating in the destruction complex of beta-catenin AXIN, and GSK-3β in 232 invasive breast carcinomas (154 sporadic and 78 familial) and the existence of mutations in exons 1 and 2 of the beta-catenin gene in 124 cases. The results of these markers were statistically analyzed in order to investigate their association with a) Classical clinicopathological parameters (age, menopausal status, tumor size, histological type, histological and nuclear grade, stage and hormone receptors), b) Overall and disease-free patients’ survival, c) Novel biological markers. Based on the correlations obtained we estimate the possible involvement of these proteins, and mutations of beta-catenin gene, in aggressiveness and prognosis of breast cancer.Our material consisted pf 232 primary invasive breast carcinomas of which 154 were sporadic and 78 familial, 188 ductal and 44 lobular, from 232 female patients aged 25 to 87 years. The average follow-up period for overall survival was 161 months. Eighty-two patients experienced relapses, with an average follow-up for 161 months. ▼ The smoothed finite element method (S-FEM) was recently proposed to bring softening effects into and improve the accuracy of the standard FEM. In the S-FEM, the system stiffness matrix is obtained using strain smoothing technique over the smoothing domains associated with cells, nodes, edges or faces to establish models of desired properties. In this dissertation, it will introduce several aspects of advanced development and applications of S-FEM in solid mechanics. The idea, main work and contribution are included in four aspects as following:(1) A Generalized Stochastic Cell-based S-FEM (GS_CS-FEM): The cell-based S-FEM is extended for stochastic analysis based on the generalized stochastic perturbation technique. Numerical examples are presented and the obtained results are compared with the solution of Monte Carlo simulations. It is found that the present GS_CS-FEM method can improve the solution accuracy with high-efficiency for stochastic problems with large uncertainties.(2) An effective fracture analysis method based on the VCCT implemented in CS-FEM: The VCCT is formulated in the framework of CS-FEM for evaluating SIF’s and for modeling the crack propagation in solids. The one-step-analysis approach of the VCCT is utilized based on the assumption of stress field equivalence under infinitesimal perturbations. The significant feature of the present approach is that it requires no domain integration but attains same level of accuracy compared to the standard FEM using the interaction integral method. Numerical examples are provided to validate the effectiveness of fracture parameter evaluation as well as to predict the crack growth trajectories.(3) Smoothing techniques based crystal plasticity finite element modeling of crystalline materials: A framework and numerical implementation for modeling anisotropic crystalline plasticity using strain smoothing techniques is presented to model anisotropic crystalline plasticity with rate-independence. The edge-based strain smoothing technique is extended to deal with finite strains in a nonlinear incremental integration procedure based on the Newton-Raphson scheme. Several representative examples are studied to demonstrate the capability of proposed method as well as the integration algorithm for capturing the strain localization and dealing with plastic incompressibility. The proposed method is also implemented to explore the mesoscopic and macroscopic elaso-plastic behavior of polycrystalline aggregates.(4) A novel beta finite element method (βFEM) of coupled edge/face and node based smoothing techniques: Smoothing domains generated upon both edges (faces for 3D) and nodes are employed to construct a smoothed model. In this work, a novel S-FEM is proposed, in which an adjustable parameter β is introduced to control the ratio of the area of edge-based/face-based and node-based smoothing domains. ▼ It is well established that dietary fibre, especially soluble dietary fibre, has beneficial effects and can prevent diseases associated with the modern lifestyle. This has been explained by the viscous effects of soluble fibre, which can reduce or delay the absorption of carbohydrates and fat in the small intestine, resulting in lower blood concentrations of glucose, insulin and cholesterol. Oats, rye, sugar beet fibre and barley, all recognised for their high content of soluble fibre, were investigated in this work. The ability of fibres to form viscous solutions is determined by the concentration, solubility, the polymer molar mass and aggregate formation. The fibre releasability (solubility) and solution behaviour were analysed under physiological conditions to examine the effects of processing, the surrounding matrix and gastrointestinal conditions. Less than half of the β-glucans was released from oat bran when analysed with an in vitro method imitating gastrointestinal digestion, and the same was found regarding the release of pectin from coarse particles of sugar beet fibre. Reducing the particle size by milling improved the releasability, while mixing the milled fractions with a solid food matrix (protein, fat or starch) decreased or delayed it. The effect of food processing on barley β-glucan aggregation was studied using asymmetrical flow field-flow fractionation. Boiling was shown to disrupt the largest aggregates, while higher temperatures also seemed to degrade the polymer chain. Freeze-thaw cycles resulted in cryogelation, which could lead to reduced viscosity. The low pH in the in vitro gastric digestion phase also disrupted the aggregates, but this was followed by re-aggregation/gelation at the neutral pH mimicking the conditions in the small intestine. This may entrap nutrients in the aggregate or gel matrix, thereby reducing absorption. A human study was performed with oats, rye and sugar beet fibre, and mixtures of these three. Fibre-rich meals were optimised to promote high releasability of fibre and retention of aggregates. Changes in traditional biomarkers, as well as in the transcriptome, in response to the fibre-rich meals, were examined in healthy men and women. The postprandial glucose levels were lowered by rye bran, while oat bran lowered the insulin concentrations. The lowering effects may be related to fibre source, the amount of soluble and insoluble fibre and pre-processing of the fibre. In contrast, a spray-dried oat drink increased the postprandial levels of insulin, possibly due to its low fibre content in combination with certain amino acids and a high amount of carbohydrates in the liquid matrix. Women showed, on average, a more pronounced glucose lowering response than men, indicating that different amounts of dietary fibre should be recommended for men and women. Changes in gene expression in peripheral blood mononuclear cells after the intake of oat bran were investigated with microarray analysis. Human is daily exposed to complex mixtures of pesticides either occupationally or incidentally, with different direct or indirect health side-effects. Many pesticides have been identified as extremely toxic to humans, while others as possible or potent carcinogens. In the present thesis we investigated the in vitro and in vivo genotoxicity of two pesticides: Imidacloprid and Metalaxyl, separately and in combination. Imidacloprid is a broad-spectrum insecticide belonging to the group of neonicotinoids, and Metalaxyl is a systemic benzenoid fungicide. For the evaluation of the genotoxicity of the selected pesticides we used the following cytogenetic end-points: the micronucleus (MN) formation and sister-chromatid exchange (SCE) induction in human lymphocytes and the micronucleus induction in polychromatic erythrocytes (PCEs) of the rat bone-marrow. The results obtained from the analysis of micronuclei in the lymphocytes of 11 farmers, before and after spraying the specific pesticides, and from their comparison with the spontaneous induction of micronuclei in the lymphocytes of 11 negative controls, showed that there are no statistically significant differences in the micronuclei frequencies of our studied groups before and after spraying. Analysis on the basis of smokers versus non-smokers, for negative controls, as well as for farmers, did not show statistically significant differences. Analysis between control and exposed farmers revealed a significant difference after the exposure to these pesticides. The results of the MN analysis in lymphocyte cultures treated in vitro with the two pesticides, either separately or as a mixture, did not significantly differ from those in the controls. The results of the SCE analysis showed a statistically significant increase in SCE frequency resulting from treatments with Metalaxyl at 5, 10 and 100 μg/ml and with the combination of Imidacloprid and Metalaxyl at 100 and 200 μg/ml. Finally, the in vivo micronucleus assay with rat bone-marrow polychromatic erythrocytes showed a statistically significant effect upon separate treatments with Imidacloprid and Metalaxyl at doses of 300 mg/kg b.w. or upon combined treatment with 200 and 400 mg/kg b.w.

Les alliages de titane α/β ont beaucoup d’applications dans des domaines industriels divers comme l’aéronautique. Le phénomène de globularisation qui se produit lors de traitements thermomécaniques est un phénomène important dans la mesure où une microstructure globulaire présente une tenue mécanique et une ductilité accrues.Les microstructures lamellaires sont constituées de colonies de lamelles de phase α parallèles qui se développent dans les grains β au cours de leur refroidissement. La globularisation se fait en deux étapes : les lamelles se subdivisent d’abord en segments plus courts, puis ces segments globularisent, au cours de la déformation à chaud et des traitements thermiques. La subdivision des lamelles se fait au niveau des sous-joints formés au cours de la déformation à chaud. Lors de traitements thermiques prolongés, les plus gros globules de phase α grossissent au détriment des plus petits. La formation des sous-joints et le grossissement des globules n’ont pas été étudiés en détail dans ce travail. L’accent a été mis sur les mécanismes de migration des interfaces α/β et α/α qui conduisent à la subdivision des lamelles et à leur globularisation.Des essais de compression à chaud et des traitements thermiques appliqués à des échantillons de Ti-6Al-4V ont permis de confirmer que l’épaisseur des lamelles et de leur orientation sont des facteurs importants pour la globularisation. Les lamelles plus fines et celles orientées parallèlement à l’axe de compression globularisent plus facilement. Ce travail expérimental a permis de mieux appréhender la complexité du phénomène de globularisation et d’introduire un cadre numérique adapté pour sa simulation. Une méthode à champ complet, basée sur la méthode Level-Set dans un cadre Eléments Finis, a ainsi été testée pour simuler les mécanismes physiques de migration interfaciale menant à la subdivision des lamelles et à l'évolution vers une forme globulaire. Les premiers résultats sont très prometteurs et illustrent le potentiel du cadre numérique proposé.

Α/β titanium alloys have many industrial applications in various fields such as aeronautics. Spheroidization is a phenomenon that occurs in initially lamellar α/β titanium alloys during thermomechanical processing and receives considerable attention as spheroidized microstructures exhibit enhanced strength and ductility.Lamellar microstructures are made of colonies of parallel α lamellae developed inside β grains while they are cooled down. Spheroidization actually proceeds in two successive steps: the lamellae first split into smaller α laths, which subsequently undergo spheroidization. This occurs during hot-deformation and subsequent annealing. Lamella splitting occurs where subboundaries were formed inside lamellae during hot-deformation. ▼ Dairy cow urine is the greatest contributor of nitrate leaching on agricultural systems. This is because there is a large discrepancy between the N content of grazed forages, and the N requirements of the animals; N in excess of an animal’s requirement is excreted, primarily in the urine. Wintering dairy cows can contribute between 11 -24% of total farm N leaching losses, despite representing only 4-9% of the farm system. This is because of high stocking densities on winter forage crops, in conjunction with the high drainage and lack of plant uptake that occurs in winter due to high rainfall and low temperatures. While there is significant knowledge about ruminant urinary N concentrations, there is very little information available about the volume, frequency and distribution of dairy cow urine, and there is no data on these variables in winter grazing systems. A urine harness was developed to measure the variability of dairy cow urine frequency and volume. The harness was trialled at Ashley Dene using two different wintering systems for dairy cows – kale fed at an allowance of 14kg DM cow⁻¹ day⁻¹ plus barley straw (3 kg DM cow⁻¹ day⁻¹), and fodder beet fed at an allowance of 8kg DM cow⁻¹ day⁻¹, plus ryegrass baleage (6 kg DM cow⁻¹ day⁻¹). The harnesses were worn for 24 hours, and the trial was repeated three times. Urine patch area was determined by measuring in situ wetted area immediately following a urination event; and by regression following the development of a calibration curve between urine volume and wetted area in situ. Urine harness results showed there was no difference between the two wintering systems on the frequency of urination in 24 hours (10.25 ± 2.25), or the average volume of a urination event (2.39L ± 0.29). Total daily urine volume was greater for kale (29.9L cow⁻¹ day⁻¹) than fodder beet (18.0L cow⁻¹ day⁻¹). The average urine patch area was 1.4 times larger on the kale treatment than on the fodder beet (0.47 vs. 0.25m²). Total leaching losses were calculated as being greater on the fodder beet treatment than the kale (77.8 vs. 53.8kg N ha⁻¹ year⁻¹). This trial developed a satisfactory urine harness, capable of measuring urination volume and frequency, which was able to remain attached to dairy cows that were grazing winter crops in situ for at least 24 hours. The harness was able to show that there was great variability in urinary behaviour of dairy cows. The harness can be used, in combination with urine area to inform models used in the prediction of N losses from agricultural systems.

Procurando diminuir as incertezas a respeito do comportamento de estacas em perfis arenosos, desenvolveu-se um campo experimental localizado em Araquari-SC, conduzido pela Universidade Federal do Rio Grande do Sul, no qual foram executados (a) ensaios de campo para definir as condições geotécnicas do solo, (b) estacas escavadas e hélice continua e (c) provas de carga estática nos elementos estruturais. O presente trabalho tem como objetivo estudar as variáveis que intervêm no mecanismo de transferência de carga ao solo. Mediante ensaios de laboratório, caracterizou-se o solo presente no campo experimental, definiram-se os parâmetros de resistência, mineralogia, forma, distribuição e tamanho das partículas, para serem usadas na retro análise do coeficiente de pressão de solo (ks) das provas de carga. Para esta finalidade foram analisados os resultados medidos em estacas escavadas executadas com bentonita e polímero. A retro análise foi realizada através do método beta (β), abordagem que permite a obtenção da capacidade lateral das estacas construídas em perfis arenosos, baseado nas tensões verticais, no coeficiente de pressão de solo e no ângulo de atrito da interface solo-estaca. Devido à interação entre as partículas do solo e concreto da estaca, estas são mobilizadas a elevados níveis de deformações, o ângulo de atrito da interface é considerado próximo ao ângulo de atrito no estado crítico da areia. O solo presente no campo experimental corresponde a areia fina com lentes de silte. Assim, os parâmetros de resistência definidos foram o ângulo de atrito no estado crítico e de pico com valores de 33,0° e 33,4° respetivamente. O ângulo no estado crítico foi utilizado na retro análise das provas de carga e como resultado foi obtido o ks, para posteriormente ser comparado ao coeficiente de empuxo no repouso (k0). Os resultados mostraram que com a profundidade o valor ks aproxima-se ao valor de k0, apresentado uma relação de ks/k0 próxima a unidade. Conclui-se que, o mecanismo de transferência de carga entre o solo e a estaca pode ser avaliado em função das tensões iniciais do depósito, expressas a partir de k0 estimado com base nos ensaios de laboratório.

In order to reduce the uncertainties regarding the behavior of piles in sandy profiles, an experimental field was developed by the Federal University of Rio Grande do Sul in Araquari-SC, where were executed (a) field tests to define soil geotechnical conditions, (b) bored and continuous flight auger piles and (c) static load tests on the structural elements. The aim of this research was to study the variables that intervene in the soil load transfer mechanism. ▼ The content of beta-glucans and arabinoxylans in barley grain, malt and wort was monitored. The varieties of barley were Pionier, Libuše, Manta, Tango, KWS Amadora, Kampa, KWS Irina, Francin, Odyssey, Overture, Vendela, Petrus, Laudis 550, Sunshine, Kangoo, Xanadu, Sebastian, Bojos and Malz. These varieties were grown on three different habitats (Uherský Ostroh, Věrovany and Vysoká u Příbramě). The content of beta-glucans and arabinoxylans was also analysed in five different types of beer. In brewing and malting industry the content of beta-glucans and arabinoxylans is mainly monitored because of their negative influence on decanting of wort and filtration of beer. These substances can contribute to turbidity and precipitation in beer and thus negatively effect the stability of beer. The content of beta-glucans in barley grain, malt, wort and beer was determined by FIA method and the content of arabinoxylans was determined in barley grain, wort and beer by Douglas method. The highest content of beta-glucans in barley grain was found in 14/19 varieties at Uherský Ostroh, where the amount of beta-glucan content was in the range of 3,65-5,60 %. The highest beta-glucan content in malt was found in 17/19 varieties at Vysoká u Příbramě, where the beta-glucan content was between 0,15-0,79 % and the highest content of beta-glucans in wort was found in 16/19 varieties also at Vysoká u Příbramě. There was the beta-content in the range of 22-184 mg/l. The results of content of arabinoxylans in barley grain and wort were more balanced. The highest content of arabinoxylans in barley grain was found in 10/19 varieties at Věrovany. The content of arabinoxylans at this habitat was in the range of 3,04-4,56 %. The highest content of arabinoxylans in wort was determined in 8/19 varieties at Uherský Ostroh. The content of arabinoxylans at this habitat was in the range of 542-1040 mg/l. The highest content of beta-glucans in samples of beer was determined in a sample of light lager (207 mg/l) and the highest content of arabinoxylans was found in a samle of wheat lager (1465 mg/l). ▼ Alzheimer disease (AD) attacks the brain and is the most common cause of dementia worldwide and it is classified to be the main cause of cognitive impairment in elderly people. Beta-amyloids (Aβ) and tau are aggregated to produce respectively plaques and tangles that are classified to be prime suspects for cell deaths in Alzheimer’s brain. Plaques target nerve cells to prevent their ability to contact each other in the correct way while tangles attack the transport system made of protein to be destroyed. However, the mechanisms that link Aβ and tau are still not fully understood. A recent proposed model (known immunization in AD model) not only examines pathways (DNA damage, p53 regulation, GSK3β activity, Aβ production and aggregation and tau dynamic and aggregation) involved in this relationship, but also how passive and active immunization against Aβ can indirectly reduce the level of tau pathologies. In this research, we stochastically model immunization in AD for better understanding of the relationship between Aβ and tau since noise in biology is a rule rather than expectation. This modelling is done using a proposed approach that combines Mapping Reduction Method (MRM) and Gillespie Stochastic Simulation Algorithm (GSSA). This combination increases the performance of GSSA by accelerating a single run of GSSA and explicitly includes concurrency feature. To validate MRM/GSSA, we compare it with GSSA itself and the modified Tau leap method classified to be one of the fastest version of GSSA. MRM/GSSA is not only faster than GSSA and comparable with the modified Tau-leap method, but also has more ability to represent stochastic feature and more reliable to be used for modelling any biochemical system than the modified tau leap method. Local sensitivity analysis (LSA) is stochastically and deterministically performed using MRM/GSSA and ordinary differential equations (ODEs) to investigate the behaviour of the immunization in AD model when parameters are perturbed, one at a time. A finite difference approximation method (FDM) is used to deterministically to perform LSA while FDM in conjunction with the common random number (CRN) is used to stochastically perform LSA. LSA is performed to (1) determine the maximum and minimum ranges of each parameter, (2) classify the most important species that contribute to the overall behaviour of the system and (3) identify pathways that dramatically changed in response to parameter perturbation. LSA using ODEs and MRM/GSSA indicates that p53 regulation, DNA damage pathway and GSK3β activity are not contributing to the overall behaviour of the system. Aβ production and aggregation, Tau dynamic and aggregation and immunisation pathways (passive and active) are the most important pathways that dramatically contribute to the overall behaviour of the system. Recently, studies on the biological effects of transforming growth factor-β (TGF-β) have documented that urinary TGF-β may serve as a good tumor marker.Using ion exchange chromatography and the avidin-biotin peroxidase complex method, urinary TGF-β from cancer patients as well as good numbers of normal controls was detected.TGF-β activity in the malignant group (N=24 patients) was compared with that in the control group (N=10). Among the 24 patients with cancer, 10 had lung cancer, 8 had hepatocellular carcinoma, and 6 had gastric cancer. ▼ Proteins carry out essential functions in living organisms. The sequence and structure of proteins are constrained by numerous factors. In this thesis, we use computational methods to examine the effects of some physicochemical and functional constraints at different levels of the sequence and structure of proteins. First, we studied how the hydrophobic environment of cellular membranes directs the evolution of beta-barrel membrane proteins. These proteins play important roles in the outer membrane of gram-negative bacteria, mitochondria, and chloroplasts. We quantified the substitution rates of residues in the transmembrane region. We used the estimated substitution rates to derive scoring matrices that allow a more accurate detection of homologs of beta-barrel membrane proteins through database searches. We also used the substitution rates to engineer a beta-barrel membrane protein with a different oligomerization state, which has important implications for the use of these proteins as nano-devices. Second, we studied functional cavities on enzymes. We propose charge density as a measurement defining these spaces. We found that the catalytic active site, with large values of charge density, is an unusual electrostatic and steric environment in which side chains and reactants are crowded together in a mixture more like an ionic liquid than an ideal infinitely dilute solution. We also found enormous values of charge density in other functional cavities and suggest that this may be one of the forces responsible for dynamic fluctuations on protein enzymes and essential for function. Finally, we investigated lysine carboxylation, a post-translational modification that occurs spontaneously under certain physicochemical conditions, with a critical role in the catalytic mechanism of several important enzymes. We characterized the signature microenvironment of lysine carboxylation sites, and developed a computational method for their detection, which achieves excellent performance. Our results suggest that approximately 2% of large proteins in both prokaryotes and eukaryotes may contain a carboxylated lysine residue, a three-fold increase from what it is currently known. Our results also suggest that spontaneous post-translational modifications, by switching enzymes on and off under appropriate physicochemical conditions, may frequently serve as an efficient biological machinery of regulation. ▼ The author of this thesis discusses two topics in elementary particle physics: n-ary algebras and their applications to M-theory (Part I), and functional evolution and Renormalization Group flows (Part II). In part I, Lie algebra is extended to four different n-ary algebraic structure: generalized Lie algebra, Filippov algebra, Nambu algebra and Nambu-Poisson tensor; though there are still many other n-ary algebras. A natural property of Generalized Lie algebras — the Bremner identity, is studied, and proved with a totally different method from its original version. We extend Bremner identity to n-bracket cases, where n is an arbitrary odd integer. Filippov algebras do not focus on associativity, and are defined by the Fundamental identity. We add associativity to Filippov algebras, and give examples of how to construct Filippov algebras from su(2) , bosonic oscillator, Virasoro algebra. We try to include fermionic charges into the ternary Virasoro-Witt algebra, but the attempt fails because fermionic charges keep generating new charges that make the algebra not closed. We also study the Bremner identity restriction on Nambu algebras and Nambu-Poisson tensors. So far, the only example 3-algebra being used in physics is the BLG model with 3-algebra A4, describing two M2-branes interactions. Its extension with Nambu algebra, BLG-NB model, is believed to describe infinite M2-branes condensation. Also, there is another propose for M2-brane interactions, the ABJM model, which is constructed by ordinary Lie algebra. We compare the symmetry properties between them, and discuss the possible approaches to include these three models into a grand unification theory. In Part II, we give an approximate solution for Schroeder’s equations, based on series and conjugation methods. We use the logistic map as an example, and demonstrate that this approximate solution converges to known analytical solutions around the fixed point, around which the approximate solution is constructed. Although the closed-form solutions for Schroeder’s equations can not always be approached analytically, by fitting the approximation solutions, one can still obtain closed-form solutions sometimes. Based on Schroeder’s theory, approximate solutions for trajectories, velocities and potentials can also be constructed. The approximate solution is significantly useful to calculate the beta function in renormalization group trajectory. By “wrapping” the series solutions with the conjugations from different inverse functions, we generate different branches of the trajectory, and construct a counterexample for a folk theorem about limited cycles. ▼ This thesis addresses various theoretical questions regarding exact nonlinear solutions to the geophysical governing equations which are explicit in the Lagrangian framework. Such solutions are scarce, being Gerstner’s wave the only-known explicit and exact solution of the nonlinear two-dimensional periodic gravity wave problem with a non-flat free surface under constant density. This remarkable solution was extended by Pollard to an incompressible vertically-stratified fluid in a rotating system. More recently, exact and explicit solutions of the nonlinear governing equations for geophysical water waves, describing several physical scenarios, have been derived. A thorough analysis of these solutions is conducted in this thesis. From a mathematical point of view, the Lagrangian flow map defining a flow motion needs to satisfy certain conditions. It is proven in Chapters 2 and 6 that this is the case for the equatorially-trapped, non-hydrostatic internal water waves [14] and for the generalisation of Pollard’s solution [26], respectively. An advantage of some of these explicit solutions is that they are able to accommodate currents, leading to more complicated and interesting flows. This is shown in Chapter 3 where a new solution of the f-plane approximation of the geophysical equations is constructed. This solution incorporates both a constant current in the zonal direction and a transverse current in the meridional direction. The study of this solution and of other internal water waves is further developed in Chapter 4. Relevant mean flow properties are provided, establishing a relation between Eulerian and Lagrangian quantities. Furthermore, the effects of the vorticity present in these flows are compared with those of the better-known irrotational case. In addition, Chapter 5 examines the robustness of these solutions in terms of the hydrodynamic stability. This is done for the internal wave discussed in Chapter 2 and the solution of the modified β-plane approximation equations [61] by applying the short-wavelength instability method. An important aspect of the flows studied throughout this work is that they exhibit vorticity. This is further analysed in the Eulerian framework in Chapter 7 within the context of small-amplitude two-dimensional steady periodic gravity water waves propagating over a flat bed. A dispersion relation for waves with two layers of different vorticity is derived and the existence of such waves is discussed. Advisors/Committee Members: Henry, David, SFI.
