▼ The overarching objective of this thesis is to design a framework to improve the performance of V2V and V2I communication as well as reduce the overhead at the application layer, all without sacrificing the level of security achieved by the current existing approaches. IEEE 1609 is the set of standards that specify the wireless access in Vehicular Ad-hoc Networks (VANETs). Both Vehicle-to-Vehicle (V2V) and Vehicle-to-Infrastructure (V2I) network access is based on variants of 802.11. Furthermore, communication security of VANETs is based on Public-Key Infrastructure (PKI), centrally managed by Certification Authorities (CAs) in order to help provide security by enabling protocols for authentication, confidentiality, etc.Variants of 802.11 (802.11p for vehicular networks) -while being appropriate for a limited area of coverage- are not designed to support mobility. Multiple access (MAC) is designed based on contentions, and contention resolution via randomization, which is efficient for long-sessions and a relatively small number of users. The contention period incurs a large overhead in the case of short packets, and the network throughput drops drastically as the number of users exceed a certain threshold. However, the current security protocol for V2V and V2I communication calls for frequent broadcast of beacons (i.e., short packets) from each vehicle. Also, there are many dense scenarios (e.g., busy highways) in which the number of vehicles per access point/receiver is relatively high (i.e., high number of users). On top of that, PKI-based security is also known having a large overhead at the application layer to achieve security.To address the issues associated with efficiency and security, a group formation framework of vehicles is proposed. In this strategy, Road Side Units (RSUs) do not play a role in group formation. Instead, groups are formed in a fully- distributed fashion. Each group has a leader. The memberships and leaderships are decided and updated depending on the channel estimates and signal strengths between vehicles. Each vehicle exchanges its state only with the group leader and the state of the group is communicated to the RSUs, only by the leader of each group. There are a number of advantages of our approach:1. By grouping, group member are relative statics, compared with the highly mobility with respect to a stationary observer (e.g., static infrastructure). Based on the scheme that, group leader beacons the relative information of the member, even drop or collision happened in intra-group communication, the infrastructure can get an appropriate update based on the old information.2. By dedicating the V2I communication to the group leaders only, we transform the short-sessions, high user-population communication setting of the existing approaches into one with long-sessions with only a few active users (leaders). This increases the network throughput significantly in 802.11p.3. ▼ Since the advent of molecular beacon technology, much attention has been directed toward understanding RNA expression at a single-cell level. Our laboratory has designed an approach that harnesses the advantages of both molecular beacon and gold nanoparticle technology, termed hairpin DNA-functionalized gold nanoparticles (hAuNPs). hAuNPs improve upon technologies for studying RNA trafficking by their efficient internalization within live cells without transfection reagents, improved resistance to DNAse degradation, low cytotoxicity, and high specificity and sensitivity toward the target mRNA sequence. This dissertation highlights efforts to optimize the design of hAuNPs as well as new applications of these novel mRNA imaging probes. The optimization of the existing hAuNP construct resulted in a four-fold increase in signal-to-noise ratio. hAuNPs were used to image multiple biomarkers in three different types of living cancer cells. The fluorescence intensities for the probes in cells were measured by flow cytometry and confocal microscopy and showed good agreement with reported values for their target mRNA expression, thus confirming the ability to measure relative expression levels of mRNAs in living cells using hAuNPs. Specific imaging of RNA biomarkers was achieved in retinal tissue using in vivo retinal fluorescence imaging of laser-induced choroidal neovascularization in animal models. The use of gold nanorods (AuNRs) as the nanoparticle construct of hAuNPs was also investigated. Hairpin DNA functionalization was achieved on AuNRs after an overgrowth step in which a thin layer of gold atoms were reduced on a preformed AuNR, masking the trace silver ions that are thought to complicate other functionalization strategies. Finally, scanning transmission electron microscopy-energy dispersive X-ray spectroscopy (STEM-EDS) mapping of AuNRs reveal new information on the structural and elemental characterization of AuNRs specifically the location of silver deposits on the surface of the rods, providing new insight into the mechanism by which AuNRs grow. ▼ Cryptosporidium parvum is a deadly waterborne protozoan parasite that invades the gastrointestinal tract of humans and causes severe to life-threatening gastro enteric disease. Due to the ubiquitous nature of Cryptosporidium parvum in the world’s water, it is necessary to determine the source of an outbreak. Rapid detection and identification of various genotypes of Cryptosporidium are a valuable goal in determining the source of the pathogen in a human epidemic. Exploitation of gene sequences specific to species is a powerful tool detecting pathogens. Molecular beacons are one of these tools for high selectivity and specificity detection of DNA and RNA. Molecular beacon is a single strand of DNA that forms a stem and loop structure, where the stem holds the DNA together and the loop detects a target sequence. This molecular beacon detection is determined by the changes of fluorescent emissions of fluorescent dye linked to the ends of the stem. In this thesis work, a new and novel molecular beacon was designed to detect the specific sequences from the heat shock protein gene of Cryptosporidium parvum that infects humans. This probe is synthesized by the conjugation of pyrene molecules to both ends of the stem which leads to a unique feature of pyrene excimer-monomer switching molecular beacon upon the hybridization of the loop sequence with the target DNA sequence. This thesis systematically investigates the physical binding (e.g., quantum yield) and thermodynamic properties, including enthalpy, entropy, and free energy of this excimer-monomer switching molecular beacon in the presences of complimentary, mismatched, and damaged DNA, respectively, in the three phases: phase one is the molecular beacon in the stem and loop structure, phase two is the molecular beacon hybridized to its target DNA, and phase three is the molecular beacon in a random coil. The effect of magnesium concentration on the binding and thermodynamic properties was also investigated. Finally, as a comparison, a conventional fluorescence resonance energy transfer-based molecular beacon with a fluorophore at the 5’ end and quencher at the 3’ end was used to assess selectivity and sensitivity in detection of DNA-DNA hybridization. ▼ Bakalárska práca sa zaoberá využitím beacon technológie v Android aplikáciách. Beacon technológia umožňuje určiť približnú vzdialenosoť užívateľa od beaconu. Za účelom overenia hodnôt udaných výrobcom bolo uskutočnené meranie na zistenie závislosti prijatého výkonu na vzdialenosti. Merané boli tri značky beacnov Kontakt.io, PROXioT a IBKS, meranie bolo uskutočnené v otvorenom prostredí. Zistenia z merania boli implementované do aplikácie zastrešujúcej cielený marketing v obchodných centrách. Aplikácia po priblížení k beacnu rozlišuje niekoľko typov správania beaconu. Jedná sa o správanie ako okamžitá notifikácia, zápis polohy do databázy, sledovanie a zápis približného času stráveného pri beacone do databázy a podmienenú odpoveď. Snahou bolo vyriešiť problematiku komunikácie s beacnom čo najuniverzálnejšie, aby správa a implementácia do ďalších projektov bola čo najjenoduchšia. Spomenutá aplikácia je výstupom tejto práce.; This Bachelor thesis focuses on utilizing beacon technology in Android applications. Beacon technology allows for determining an approximate distance of the user from the beacon.. In order to verify the reference numbers given by the manufacturer we conducted an observation to measure the power of the received signal in reference to distance. 3 brands of beacons were tested, Kontakt.io, PROXioT and IBKS. The observasion has been iterated in an open field setting. Findings from this observation was implemented into an application designed for shopping mall marketing. The application, after getting closer to the beacon distinguishes between different behaviour types; behaviour as an instant notification, as a position log into a database, as a time stamp log (time spent near the beacon) into a database and as a conditional response. The aim was to resolve the problematics of communication with the beacon as universally as possible so the impletation into other projects would be as simple as possible. ▼ Práca sa zaoberá simuláciou bezdrôtových senzorových sietí ZigBee v nástroji Network Simulator 2. Je rozdelená na dve časti – teoretickú a praktickú. Teoretická časť je tvorená popisom štandardu ZigBee, komunikačným protokolom a komunikáciou, ktorú tento štandard používa. Praktická časť popisuje simulačný nástroj, konfiguráciu bezdrôtových sietí v tomto nástroji, samotnú simuláciu a vyhodnotenie priepustnosti, oneskorenia, stratovosti a energetickej náročnosti siete, pomocou metrík. Simulované boli dve topológie definované štandardom ZigBee. A to HVIEZDA a MESH. Boli pozorované zmeny parametrov sietí pri TCP a UDP prenose v daných topológiách. Vyhodnocované metriky sú počítané pri zmenách parametrov superrámca (BO, SO). Tieto zmeny sa najviac prejavili na spotrebe energie siete, pri danej kombinácii BO, SO. Počas simulácie sa automaticky menila prenosová rýchlosť siete do doby, kým nebola stratovosť siete menšia ako 1 %. Z dôvodu dosiahnutia optimálnej priepustnosti siete. Priame rozdiely medzi TCP a UDP prenosom nebolo možné porovnať, pretože výsledky simulácie boli vygenerované pri rôznych prenosových rýchlostiach. No napriek tomu sa potvrdil vplyv parametrov superrámca na vlastnosti site.; The semestral project deals with the simulation of wireless sensor networks based on ZigBee standard in Network Simulator 2. Project is divided into two parts - theoretical and practical. The theoretical part consists of a description of standard ZigBee, communication protocols and communication used by this standard. The practical part describes the simulation tool, configuration of wireless networks in this tool, the actual simulation and evaluation of throughput, delay, loss rates and energy consumption using network metrics. Two topologies were simulated defined by the ZigBee standard. It was the STAR and the MESH. Changes were observed in the parameters of the network TCP and UDP transmission in these topologies. Evaluated metrics are calculated for changes in parameters of the framework (BO, SO). The changes were most expressed in the consumption of the energy by the network by the combination BO, SO. During the simulation, the data rate of the network automatically changed until the loss rates of the network was smaller than 1 %. In order to achieve optimal network throughput. Direct difference between TCP and UDP transmission could not be compared because the simulation results were generated by different data rate nevertheless influence of parameters on the properties of super network framework were confirmed. ▼ In a paper by Biro et al. [7], a novel twist on guarding in art galleries is introduced. A beacon is a fixed point with an attraction pull that can move points within the polygon. Points move greedily to monotonically decrease their Euclidean distance to the beacon by moving straight towards the beacon or sliding on the edges of the polygon. The beacon attracts a point if the point eventually reaches the beacon. Unlike most variations of the art gallery problem, the beacon attraction has the intriguing property of being asymmetric, leading to separate definitions of attraction region and inverse attraction region. The attraction region of a beacon is the set of points that it attracts. For a given point in the polygon, the inverse attraction region is the set of beacon locations that can attract the point. We first study the characteristics of beacon attraction. We consider the quality of a "successful" beacon attraction and provide an upper bound of √{2} on the ratio between the length of the beacon trajectory and the length of the geodesic distance in a simple polygon. In addition, we provide an example of a polygon with holes in which this ratio is unbounded. Next we consider the problem of computing the shortest beacon watchtower in a polygonal terrain and present an O(n log n) time algorithm to solve this problem. In doing this, we introduce O(n log n) time algorithms to compute the beacon kernel and the inverse beacon kernel in a monotone polygon. We also prove that Ω(n log n) time is a lower bound for computing the beacon kernel of a monotone polygon. Finally, we study the inverse attraction region of a point in a simple polygon. We present algorithms to efficiently compute the inverse attraction region of a point for simple, monotone, and terrain polygons with respective time complexities O(n²), O(n log n) and O(n). We show that the inverse attraction region of a point in a simple polygon has linear complexity and the problem of computing the inverse attraction region has a lower bound of Ω(n log n) in monotone polygons and consequently in simple polygons.

L'angiogenèse est une étape clef dans le processus de progression tumorale. Elle est caractérisée par une surexpresssion d'un grand nombre de métalloprotéinases matricielles (MMP). Parmis ces MMP, les gélatinases (MMP-2 et MMP-9) sont connues pour jouer un rôle important dans l'angiogenèse tumorale et la croissance de nombreux cancers. Les "Photodynamic Molecular Beacon" (PMB) sont des constructions moléculaires qui peuvent être utilisées dans le traitement de cancers en associant un photosensibilisateur (PS) de type chlorine et un inhibiteur d'états excités, aussi appelé "Quencher", liés par un peptide substrat des gélatinases afin d'inhiber la toxicité du PS dans les cellules non ciblées, et de restaurer sa toxicité uniquement à proximité des gélatinases. Nous avons donc cherché à déterminer le couple PS/quencher permettant la meilleure inhibition de la production d'oxygène singulet, principale source de la toxicité du PS, puis avons synthétisé une famille de PMB ciblant les gélatinases. Différents peptides et bras espaceurs ont été utilisés pour évaluer l'influence de la distance entre le PS et le quencher sur les propriétés photophysiques et l'activation enzymatique du PMB

Angiogenesis is a key step in the tumoral progression process. It is characterized by an over-expression of a number of matrix metalloproteinases (MMP). Among these MMPs, gelatinases (MMP-2 and MMP-9) are known to play a critical role in tumor angiogenesis and the growth of many cancers. Photodynamic Molecular Beacons (PMB) can be designed for cancer treatment by associating a chlorin-like photosensitizer and a black hole quencher linked by a gelatinase substrate peptide with the aim of silencing photosensitizer toxicity in non-targeted cells and restore its toxicity only in surrounding gelatinases. We investigated the PS/quencher pair allowing the best singlet oxygen production inhibition, and then we synthesized a novel family of PMB triggering gélatinases MMP-2 and MMP-9. Different lengths of peptide and spacers were used in order to determinate the influence of the distance between PS and quencher on the PMB photophysical properties and enzymatic activation.

▼ The primary responsibility of Air Traffic Control (ATC) is to expedite the flow of traffic while maintaining safe separation. Positive identification of the primary radar returns for individual aircraft is achieved through a system of interrogation and identification known as Air Traffic Control Radar Beacon System (ATCRBS). Each flight is identified by a unique "Beacon Code" assigned by the ATC before departure. Due to installed equipment limitations, and reservation of a few codes for special usage, only 3,348 Beacon Codes are available for use by non-military flights. ATC must "reassign" Beacon Codes to flights when they enter an ARTCC (Air Route Traffic Control Center) in which their current code is already in use. Each instance of Beacon Code reassignment requires human intervention and this process is therefore vulnerable to human-errors. An undetected error may lead to misidentification of flights which results in reduced safety margin. For this reason, Beacon Code reassignments are undesirable. On a typical day (04/11/2007) including 48,721 flights (non-military), 62,805 handoffs occurred, when flights crossed ARTCC boundaries. With the current distributed code allocation scheme and the existing route structure, 6,730 (10.7%) code reassignments were required. The current allocation method is also subject to code shortages as the volume of air-traffic grows. The objective of this research was to develop a detailed understanding of the problem and enumerate and evaluate alternative methods to eliminate (or minimize) code "reassignments" and potential shortages. The methods were required to be robust in the face of routing variations necessitated by weather and also to the evolution of airline networks. This dissertation describes and evaluates three new alternate methods for centralized Beacon Code assignment that assign codes by exploiting the temporal and spatial opportunities available in the NAS: 1. A Mixed-Integer Linear Progam (MILP) optimization model, 2. A Space-Time Adjacency (STA) heuristic algorithm, and 3. A hybrid approach combining MILP optimization and STA heuristic algorithm. The results of this research demonstrate the feasibility of implementing a code assignment system that eliminates need for reassignment and is scalable to future traffic growth. ▼ The thesis consists of two parts. In the first part, we present that a thymine (T)-based molecular beacon (MB) is used for probing S-adenosylhomocysteine hydrolase (SAHH)-catalyzed hydrolysis of S- adenosylhomocysteine (SAH), and for following the inhibition of SAHH. The designed MB (T8-MB-T8) contains a 15-mer loop and a stem consisting of a pair of 8-mer T bases, a fluorophore unit at the 5'-end, and a quencher unit at the 3'-end. When Hg2+ induced T-T mismatches to form stable T-Hg2+-T coordination in the MB stem, a change in the conformation of T8-MB-T8 places fluorophore and quencher in proximity to each other and causes in the collisional quenching of fluorescence between them. SAHH catalyzed the hydrolysis of SAH to produce homocysteine. The generated homocysteine enables Hg2+ to remove from a hairpin-shaped T8-MB-T8 through the formation of strong Hg2+-S bond, leading to the restoration of its fluorescence. The T8-MB-T8.Hg2+ probe showed a limit of detection for SAHH of 4 units L-1 (ï½0.24 nM) and is reusable for detecting the SAHH/SAH system. Because adenosine is effective to inhibit SAHH activity, the T8-MB-T8.Hg2+ probe combined the SAHH/SAH system was used for sensitive and selective detection of adenosine in urine and serum without the interferences of other adenosine analogues. In the second part, we developed a new strategy for the production of gold nanoclusters based on the fact that fenton reaction is capable of inducing etching of gold nanoparticles. This top down-based synthesis of gold nanoclusters follows two steps: (1) in the presence of glutathione, reduction of the Au3+ precursor solution with NaBH4 resulted in the formation of gold nanoparticles and (2) the formed gold nanoparticles was etched to gold nanoclusters via Fenton reaction. To obtain atomically precise gold nanoclusters and enhanced their quantum yields, different types of proteins were used for size focusing of the formed gold nanoclusters. The maximal emission of trypsin-, bovine serum albumin-, lysozyme type VI-, and glucose oxidase-stabilized gold nanoclusters appears at 415, 463, 460, and 535 nm, suggesting the presence of Au5, Au8, Au8, and Au13 clusters, respectively. (Matrix-assisted laser desorption/ionization)-(time-of-flight) mass spectrometry and slab-gel native electrophoresis were utilized to demonstrate the formation of gold nanoclusters. Because glutathione can efficiently etch trypsin-stabilized Au5, bovine serum albumin-stabilized Au8, and lysozyme type VI-stabilized Au8, these clusters were well suited to probe glutathione. Glucose oxidase-functionalized Au13 clusters were utilized to detect glucose via the combination of glucose-glucose oxidase catalyzed reaction and H2O2-induced quenching of gold nanoclusters. In addition to the application of gold nanoclusters as optical sensors, we disclose that gold nanoclusters as catalysis for conversion of 4-nitrophenol to 4-aminophenol were more efficient than glutathione- and citrate-capped gold nanoparticles. ▼ Current clinical techniques for nucleic acid detection and analysis often involve PCR, lacking adequate specificity or sensitivity to meet the stringent requirements in certain applications. This research aims to develop an innovative molecular assay and the associated hardware to rapidly signal the presence of certain targets using reporter sequence found in their genome without requiring PCR. This assay coupled the sensitivity of single-pair fluorescence resonance energy transfer (spFRET) with the specificity of ligase detection reaction (LDR) to provide near real-time readout of target biomarkers. Heightened concerns on potential bioterrorism threats, such as rapid dissemination of pathogenic bacteria or viruses into water and/or food supplies, demand fast detection strategies. In this work, a pair of strain-specific primers was designed based on the 16S rRNA gene and were end-labeled with a donor (Cy5) and acceptor (Cy5.5) dyes. In the presence of the target bacterium, the primers were joined using LDR to form a reverse molecular beacon (rMB), thus bringing Cy5 and Cy5.5 into close proximity to allow FRET to occur. These rMBs were analyzed using single-molecule detection of the FRET pairs (spFRET). The LDR was performed in a Cyclic Olefin Copolymer (COC) microfluidic device equipped with 2 or 20 thermal cycles in a continuous flow format. Single-molecule photon bursts from the resulting rMBs were detected on-chip and registered using a laser-induced fluorescence (LIF) instrument. The presence of target pathogens could be reported in as little as 2.6 min using spFRET. In another development, a similar assay format was utilized to quantify mRNA expression levels of MMP-7 gene, which is highly relevant to invasion, metastasis and progression of a variety of tumors. HT-29 cells were found to express the highest levels of MMP-7 transcripts among the studied cell lines using LDR primers specific to MMP-7 gene. This observation is consistent with the results obtained with RT-qPCR. The LDR-spFRET assay was also used for stroke subtyping by designing primers specific to AMPH gene and using a microfluidic chip with tapered detection window to improve sampling efficiency. The detection could be completed in 15 min with extended readout time to glean low copy number transcripts.

▼ Cancer cell esterases are often overexpressed and some have chiral specificities different from those of corresponding normal cells. Carboxylesterases in particular are known to be overexpressed in several cancers. Additionally, cancer cells often exhibit high levels of intrinsic oxidative stress that is required for survival and an aggressive phenotype. We hypothesized that these 2 characteristics of cancer cells could be exploited to aid in the detection and treatment of prostate cancer. We have developed a fluorogenic ester probe that is activated by carboxylesterase to help distinguish tumorigenic cells from nontumorigenic prostate cells. Ester prodrugs have the same activation mechanism and have been thought to be a promising approach in cancer therapy. Prodrugs are inactive drugs that can be selectively activated by a specific enzyme. We have developed a chiral ester prodrug strategy using native polyacrylamide gel electrophoresis (n-PAGE) and proteomic methods to compare and identify the esterase profiles of several tumorigenic and nontumorigenic prostate cell lines. Our results showed that cell lysates from LNCaP, DU 145, and PC3 prostate cancer cell lines exhibit differential esterase activity compared with non-tumorigenic RWPE-1 prostate cell lysates when incubated with α- naphthyl acetate or α-naphthyl N-acetyl-alaninate ester substrates and a diazonium salt. We have identified oxidized protein hydrolase (OPH), a serine esterase/protease that catalyzes the removal of N-acylated residues from proteins, to be differentially expressed between some tumorigenic and nontumorigenic prostate cell lines. OPH was found to have high hydrolytic activity towards the S-isomer of α-naphthyl N-acetylalaninate (S-ANAA) chiral ester. LNCaP lysates incubated with N-acetyl-alanyl-p-nitroanilide, a known OPH substrate, had twofold higher OPH activity compared with RWPE-1 lysates. We have also developed and tested novel glutathione depleting prodrugs modeled after S-ANAA that increase oxidative stress and induced apoptosis in tumorigenic prostate cells with little effect on nontumorigenic RWPE-1 cells. These results suggest that ester molecular beacon probes and ester prodrugs may be effective in identifying and treating prostate cancer tumors that overexpress esterases with little effect on normal prostate cells.

▼ Pedestrian signals, particularly at signalized, mid-block crossing can cause delay to drivers after pedestrians’ have successfully crossed, which is termed “unnecessary delay” in this study. In many cases at a mid-block signal, a pedestrian pushes the button and then quickly crosses the street as soon as the walk signal appears and drivers still face several seconds of solid red ball and by law must remain stopped. On a busy street, a queue of vehicles waiting after all pedestrians have crossed can amount to hundreds of hours of unnecessary delay per year. The ‘Pedestrian Hybrid Beacon’ (Initially named a HAWK (High Intensity Activated Crosswalk)) Beacon was proven to be effective in decreasing this unnecessary delay when compared to standard signalized mid-blocks. The City of Lawrence, Kansas was interested in experimenting (as a HAWK beacon was considered experimental when they were installed) with a pedestrian hybrid beacon and they installed their first pedestrian hybrid beacon at a mid-block crossing on 11th street and a second pedestrian hybrid beacon at mid-block crossing on New Hampshire street, Lawrence, Kansas, which were the sites of interest for this research. A study was conducted at these sites to determine the effectiveness of the pedestrian hybrid beacon in decreasing the unnecessary delay to drivers by comparing it to a signalized mid-block crossing on Massachusetts Ave in Lawrence, Kansas. Apart from the delay measurements for these two sites, other parameters such as driver compliance rate to the signal, pedestrian compliance rate, and other driver and pedestrian characteristics were also studied. Video cameras were used to capture video at these sites and the effectiveness of the pedestrian hybrid beacon was analyzed from the video. The HAWK, now in the MUTCD as a Pedestrian Hybrid Beacon, proved to be effective in decreasing the unnecessary delay for drivers in this study. The City of Lawrence had a total of six pedestrian hybrid beacons in operation as per the information received in March 2010. Advisors/Committee Members: Eugene R. Russell.
