Atualmente existe uma crescente preocupação com a preservação de monumentos que fazem parte do patrimônio histórico e cultural de povos e nações, e tem-se observado que dentre os vários fatores que contribuem para a degradação destes monumentos, há a ação de uma microbiota fototrófica ativa e diversa, formada principalmente por cianobactérias e algas. Foram estudadas em Porto Alegre seis igrejas com importância histórica, utilizando-se técnicas de microbiologia tradicionais e de biologia molecular. Um método rápido e simples para a amplificação por PCR foi desenvolvido, não sendo necessário o cultivo das células. Foram encontrados oito gêneros de cianobactérias filamentosas e quatro gêneros de cianobactérias cocóides. Vários dos grupos identificados são reconhecidos como degradadores de pedras (o grupo Pleurocapsa, Synechocystis, Gloeocapsa, Microcoleus, Scytonema e Mastigocladus). Alguns produtos de PCR foram seqüenciados e submetidos ao algoritmo BLAST, com o intuito de verificar o nível de similaridade com as seqüências depositadas de outras cianobactérias. Foi observado que o nível de similaridade da maioria das amostras foi baixo, provavelmente em função do fato de que a maioria das seqüências depositadas nos bancos de dados é proveniente de espécies aquáticas, as quais são consideravelmente diferentes das cianobactérias presentes em biofilmes em construções. Os dendrogramas construídos utilizando-se o "bootstrapping" mostraram que as amostras filamentosas nos biofilmes estudados geralmente agruparam-se com espécies semelhantes presentes nos bancos de dados. Contudo, de acordo com os resultados deste estudo e da literatura corrente, ainda há muitos problemas em relação à taxonomia de cianobactérias, o que indica a necessidade de mais estudos nesta área.

There is today an increasing concern about the preservation of monuments, which are part of the historic and cultural heritage of peoples and nations. Among severa) factors contributing to the degradation of these monuments, the action of an active and diverse microflora, formed principally by cyanobacteria and algae, has been emphasized. Six churches of historic importance were studied in Porto Alegre, using traditional microbiological and molecular methods. A simple and fast PCR amplification methodology was developed, which did not require the culturing of samples. Eight genera of filamentous and four genera of coccoid cyanobacteria were identified in the biofilms. ▼ The most abundant clone found in ribosomal RNA clone libraries obtained from the world's oceans belongs to the SAR11 phylogenetic group of environmental marine bacteria. Imaging and counting SAR11 bacterial cells in situ has been an important research objective for the past decade. This objective has been especially challenging due to the extremely small size, and hypothetically, the low abundance of ribosomes contained by the cells. To facilitate the imaging of small dim oligotrophic bacterial cells, digital imaging technology featuring very small pixel size, high quantum yield scientific grade CCD chips was integrated with the use of multiple oligonucleotide probes on cells mounted on a non-fluorescing solid substrate. Research into the composition of bacterioplankton populations in natural marine systems follows a two-fold path. Increasing the culturability of microbes found in the natural environment is one research path. Identifying and enumerating the relative fractions of microorganisms in situ by culture-independent methods is another. The accumulation and systematic comparison of ribosomal RNA clones from the marine environment has resulted in a philosophical shift in marine microbiology away from dependence upon cultured strains and toward investigations of in situ molecular signals. The design and use of oligonucleotide DNA probes targeting rRNA targets has matured along with the growth in size and complexity of the public sequence databases. Hybridizing a fluorescently labeled oligonucleotide probe to an rRNA target inside an intact cell provides both phylogenetic and morphological information (a technique called Fluorescence in situ Hybridization (FISH)). To facilitate the imaging of small, dim oligotrophic bacterial cells, digital imaging technology featuring very small pixel size, high quantum yield, scientific grade CCD chips is integrated with the use of multiple oligonucleotide probes on cells mounted on a non-fluorescing solid substrate. This research develops the protocols necessary to acquire and analyze digital images of marine bacterial cells. Experiments were conducted with Bermuda Atlantic Time Series (BATS) environmental samples obtained during cruise BV21 (1998) and B138 (2000). The behavior of the SAR11⁴*Cy3 probe set when hybridized to bacterial cells from these samples was investigated to determine the optimal hybridization reaction conditions. The challenges of bacterial cell counting after cell transfer from PCTE membrane to treated microslides were addressed. Experiments with aged Oregon Coast seawater were performed to investigate the protocol used to transfer cells from membrane to microslides, and examined the distribution of cells and the statistics of counting cells using traditional epifluorescence microscopy and image analysis techniques. ▼ There exists a unique and characteristic bacterial biota in Antarctic hypersaline lakes and 15 new bacterial species have been described from the lakes of the Vestfold Hills, Antarctica. In this study, antibodies were raised against the type strains of the four bacterial species which have been most consistently isolated from the oxylimnion of the hypersaline lakes of the Vestfold Hills. The abundance of these serogroups was measured throughout the austral spring and summer in four hypersaline lakes and a seawater site by indirect immunofluorescence microscopy. Maximum abundances of Halomonas serogroups (up to 40% of the total bacteria) and the Flavobacterium gondwanense serogroup (up tO 10% of the total bacteria) were observed at discrete depths within the water column in the two most hypersaline lakes at about midsummer, coincident with the time of maximum sunlight and the commencement of the summer thaw. Change in species abundance was not reflected in the total bacterial count, indicating compositional change of the total bacterial population. Concurrently, radioisotope incorporation methods were used to estimate heterotrophic bacterial productivity and metabolism. In the coastal marine site, incorporation rates were within the range previously reported for Antarctic ecosystems, ranging up to 2.1 pM thymidine h⁻¹ and 11.0 pM leucine h⁻¹ . Incorporation rates in the hypersaline lakes ranged up to 4.6 pM thymidine h⁻¹ and 94 pM leucine h⁻¹ . Generation times throughout all sample sites were fastest after the summer thaw at a depth of 2 m. Even at these peak times productivity in the hypersaline lakes was more than 100 times lower than average productivity in temperate aquatic environments. Optimum temperature for radioisotope incorporation was close to in-situ temperature in most cases, confirming the adaption of in-situ bacteria to the low water temperatures. Dissolved organic carbon (DOC) concentrations reflected the strong stratification and seasonal variation of other lake parameters. The ratio of [³H]leucine incorporation to [³H]thymidine incorporation (a measure of bacterial physiological state or species composition) correlated with DOC concentrations. DOC concentrations correlated well with total bacterial numbers but not with changes in species composition. In the meromictic hypersaline lakes, reduction of sulphur compounds is also an important means of energy generation. The Halomonas and Flavobacterium species isolated so far do not appear to be involved in sulphur cycling. However, a novel species of Brevibacterium, isolated and partly described in this study, reduces dimethylsulfoxide to dimethylsulphide and utilises methionine and cysteine as sole energy sources.

▼ An investigation was conducted to ascertain if certain concepts of microbial metabolism, derived from studies using simple soluble substrates, are applicable to the biological assimilation of complex, partially colloidal suspensions. A mixture containing one gram of Carnation dry-skim milk is considered to be a complex, partially colloidal substrate and was used as the medium for analysis throughout this inquiry. The metabolism of the milk suspension was followed by means of a biological oxygen demand test (BOD test). The test was performed in such a manner that the point of maximum net cell growth was observed on the BOD curve through the occurrence of an inflection point called a plateau. Experimental evidence shows that at the plateau 43 percent of the ultimate BOD of the milk suspension has been exerted through respiration and the remaining 57 percent is accounted for as new cell growth. Formulations were derived in the text showing that the biological oxygen demand encountered during the respiration phase of assimilation is directly related to the chemical oxygen demand of the milk suspension. These formulations when combined with experimental evidence yield the equation: Plateau BOD = 0.49 COD, where the Plateau BOD is the amount of oxygen (mg/1) removed from solution at the plateau, and COD is the initial chemical oxygen demand of the milk waste in mg/1. Two activity indices were developed and used to determine plateau characteristics: and 1. The slope of the endogenous curve of the seed organisms used in the BOD test, 2. an activity coefficient defined as the slope of the endogenous curve times 10³ divided by the initial cell concentration of the BOD bottles. It was shown that these activity indices are very closely related to the geometry of BOD curves. Experimental evidence was recorded which shows that, under the constraints of this study, at least ten hours of metabolism time were required before a plateau could appear. It was also noted that the time required for maximum cell growth to occur is related to the logarithm of the slope of the seed organisms' endogenous curve. Relative activity coefficients multiplied by the slope of the seed organisms' endogenous curve were calculated. When this product was plotted against the time required for plateau appearance it was found that the product is optimum at about -0.01 mgO₂/1 per hour. Advisors/Committee Members: Phillips, Donald C. ▼ To determine whether some bacteria are more susceptible than others to quaternary ammonium compounds, the following bacteria were grown on agar slants containing various concentrations of alkyl dimethyl ethyl benzyl ammonium chloride (ADEBAC), and alkyl dimethyl benzyl ammonium chloride (ADBAC): Aerobacter aerogenes 12658, Alcaligenes metalcaligenes, Brevibacterium linens, Chromobacterium lividum, Escherichia coli 198, Micrococcus caseolyticus, Microbacterium flavum, Microbacterium lacticum, Proteus vulgaris, Pseudomonas aeruginosa, Pseudomonas fluorescens MI, Pseudomonas fragi, Pseudomonas saliciperda, Pseudomonas syringae, Staphylococcus aureus 209, and Streptococcus lactis E. Gram-negative test organisms developed higher resistance to both the ADEBAC and the ADBAC compounds. The gram-positive bacteria were found to be more susceptible to the action of these compounds. The higher lipid content of the gram-negative bacteria appears to play a role in protecting these organisms against the injurious effects of the quaternary ammonium compounds. Quaternary ammonium resistant strains of the test organisms were found to contain more fat bodies per cell than the sensitive strains when stained with Sudan black B. The ADEBAC sensitive and the ADEBAC resistant strains of the following gram-negative test organisms were used for comparative tests: A. aerogenes 12658, A. metalcaligenes, E. coli 198, P. vulgaris, P. aeruginosa, P. fluorescens MI, P. fragi, P. saliciperda, P. syringae, and S. marcescens. It was found that the growth temperature had an effect on pigment production in the case of the ADEBAC sensitive strains of S. marcescens. The test organism failed to produce its characteristic pink pigment when incubated at 37°C., a temperature above its optimum. It is postulated that the higher growth temperature has an effect on the cells' enzymatic composition. No differences were observed among the ADEBAC sensitive and the ADEBAC resistant strains of the test organisms with regard to motility and growth patterns on TGY agar slants and in nutrient broth. The ADEBAC apparently had an inhibitory effect on gelatinase, nitratase, tryptophanase and various carbohydrase enzymes of the ADEBAC resistant strains. From the results obtained in this study, it may be concluded that gram-negative bacteria are more resistant, and the gram-positive bacteria more susceptible to quaternary ammonium compounds; and that the quaternary ammonium compounds have an inhibitory effect on certain bacterial enzymes. Furthermore, quaternary ammonium germicides may alter lipid metabolism of cells as they become resistant and this change may eventually be seen as involved in the mechanism of resistance. ▼ While the genus Cytophaga has been defined and classified on a morphological basis, knowledge of fresh water members of this group of myxobacteria is scanty. In the present study cultural and morphological characteristics were investigated in an attempt to classify a group of fresh water cytophaga. Microscopic examination revealed all test isolates to exhibit morphological properties of myxobacteria. Vegetative cells were gram negative, long, slender, flexible rods showing gliding or creeping motility and low refractibility. On aging, cells showed various involution or degenerate stages, especially in rich media. As cells aged they lost their typical gliding motility but showed various other types of movement. Typical colonies at 24-48 hours were yellow-orange in color and showed morphological differences between strains. The nutritional content of media was found to be a factor influencing colony morphology. More compact colonies were found on rich media and as the nutrients were diluted, colonies tended to spread and have less coloration. Variation in colony morphology were also noted on different types of media as well as different concentrations of the same medium. Only one strain was found to form fruiting bodies or columnar masses of cells; this organism however, did not form microcysts. Test isolates could be divided into two groups on the basis of growth temperature. The psychrophilic group grew best at 18°C and failed to grow at room temperature; the mesophilic group grew best at room temperature. Members of the psychrophilic group were found to be more sensitive to increased salt concentrations or change in pH and were not able to grow anaerobically. Ten of the mesophiles were capable of growing anaerobically. A number of macromolecules were degraded by the test isolates. Starch, gelatin, chitin, aesculin and tributyrin were hydrolyzed by various test organisms and most of the isolates lysed a variety of dead bacterial cells. Members of the psychrophilic group showed more limited ability to hydrolyze macromolecules than did those of the mesophilic group. Seven of the test organisms oxidized glucose, and seven fermented this sugar; however, none of these oxidizers or fermenters were psychrophiles. Some of the organisms produced black pigment from tyrosine, reduced nitrate, and possessed the enzymes catalase and cytochrome oxidase. All were negative for the production of acids or acetyl methyl carbinol from glucose, cadaverine from lysine, indol from tryptophan and ammonia from arginine. None of the test isolates could utilize glucose as a sole carbon source with ammonia as the sole nitrogen source. Nine amino acids tested would not support growth as the sole nitrogen and carbon source. Five of these were inhibitory for some organisms when added to peptone and mineral basal medium. ▼ The purpose of this study was to evaluate the impact sediment has on the survival of bacteria in a typical rangeland stream. This information is an important component in determining a time integrated prediction of bacterial numbers in the stream sediment and overlying water. Bacterial survival in stream is a crucial factor in the complex relationship between stream quality and range management. Once this relationship has been defined, it will lead to a scientifically-based, rational process for rangeland management decisions. Bear Creek flows through a semi-arid rangeland in Central Oregon. Two sediment samples (clay loam and sandy loam) were collected from Bear Creek. Sediment samples were combined by weight with fresh bovine feces at 250:1, 20:1, and 6.67:1 ratios (sediment:feces). The inoculated sediment samples and a contaminated water sample were stored a 8°C and monitored to determine the change in concentrations of fecal coliform (FC) and fecal streptococci (FS) with time. Stream sediments were found to increase the survival of fecal coliform and fecal streptococci in an aquatic environment. FC was found to exhibit a significantly lower die-off rate than FS in sediments inoculated with bovine feces. No significant difference was observed in the die-off rate of FS between sediment types or inoculation levels with a half-life ranging from 9 to 12 days. Die-off rates for FC were found (half-life ranging from 13 days to 31.5 days) to be significantly different between inoculation levels and sediment types. No relationships were observed between FC and FS die-off rates to particle size or inoculation level. This study concluded that stream sediment allows enteric bacteria to survive, possibly for several months, in an aquatic environment. Resuspension of these bacteria may account for the erratic FC and FS levels often encountered in water monitoring programs since grab samples of water give only an immediate measure of bacterial levels. If enteric pathogens behave similarly, significant public health hazards could arise. Existing state bacteriological standards and monitoring procedures fail to address these problems. Therefore, a more meaningful and accurate indication of water-quality conditions would be obtained by also monitoring indicator bacteria levels in surface sediments. ▼ Abstract: Proteases are commercially relevant enzymes widely applied in several industrial areas, such as in detergent, food, pharmaceutical and textile industries. Proteases from Bacillus sp. can present advantages compared to the proteases from other sources, including better thermostability, stability in pH range from slightly acid to alkaline pH values and stability in organic solvents. The aims of this work were selecting Bacillus sp. strains with capability of producing proteases with better biochemical properties, such as stability in different conditions of temperature, pH, detergents and organic solvents, activity in a wide range of pH and capability of lysing cells of Xanthomonas campestris. Afterwards, it was aimed the optimization of the production of proteases by the selected Bacillus sp. strain and the determination of the biochemical characteristics of the partially purified protease and the application of the crude and partially purified protease. Nine Bacillus sp. strains were selected as the best protease producers among fifty nine Bacillus sp. strains tested. The protease production by the nine strains was carried out in Erlenmeyer flasks containing medium no. 1 (10g /L of casein, 1g/L of yeast extract and salts), medium no. 2 (35 g/L of sugar cane molasses, 20g/L corn steep liquor, 3g/L of yeast extract Prodex-Lac SD® and 20g/L of dried whey), e by fermentation using solid substrate medium no. 3 (wheat bran and water, 1:1, m:m). The strains Bacillus sp. LBA 07, Bacillus sp. LBA 46 and Bacillus sp. LBA 08 when fermented in medium no. 1, no. 2 e no. 3 produced 222 U/mL, 545 U/mL and 13480 U/gram of dried substrate (gds) respectively. Proteases from the crude enzymatic extracts obtained from the fermentation of the nine Bacillus sp. strains in the three media showed optimal activity in pH range 7-9 and 60° C, stability in pH range 5-9 for 24 hours at 4° C and after 1h at 50° C. The protease preparations from the fermentation of Bacillus sp. LBA 46 in the three media were the most stable when incubated in detergent Ariel®, among the proteases tested from the Bacillus sp. strains. In addition, some proteases presented more than 60% residual activity after 24h in the organic solvents acetone (Bacillus sp. LBA 8 and 44), hexane (Bacillus sp. LBA 19, 29, 44, 46 and 60), chloroform (Bacillus sp. LBA 44 and 60) and ethanol (Bacillus sp. LBA 60). The protease preparations obtained from the cultivation of Bacillus sp. LBA 46 in medium no. 2 and no. 3 presented the best results on the lysis of Xanthomonas campestris cells, resulting in an increase of approximately 30% in transmittance at 620 nm (Trans 620nm) of the fermented broth of xanthan. Bacillus sp. LBA 46 strain was selected as the best protease producer and after preliminary biomolecular analysis of identification, the results indicate that this microorganism correspond to a Bacillus licheniformis strain. ▼ Oceanic crust covers nearly 70% of the Earth's surface, of which, the upper, sediment layer is estimated to harbor substantial microbial biomass. Marine crust; however, extends several kilometers beyond this surficial layer, and includes the basalt and gabbro layers. In particular, the basalt layer has high permeabilities which allows for infiltration and circulation of large volumes of seawater. Seawater interacts with the host rocks and can result in abiotic hydrogen, methane, and other low molecular weight carbon compounds. Endoliths residing in this environment are; therefore, uniquely poised to take advantage of the by-products of this reaction. Whether the resident prokaryotic communities in lithic crust utilize abiotically produced volatiles, such as methane, is unknown. Further, little is known about the global distribution of basalt endoliths. To date, gabbroic microflora have not yet been examined. The gabbroic layer may; therefore, harbor great microbial and metabolic diversity. To this end molecular and bioinformatics techniques were used to examine the microbial communities associated with basalt and gabbro. Cloning and sequencing of 16S rDNA from basalt and gabbro samples revealed that a disparate microbial communities resides in these two environments. Basalt samples harbor a surprising diversity of seemingly cosmopolitan microorganisms, some of which appear to be basalt specialists. Conversely, gabbros have a low diversity of endoliths, none of which appear to be specifically adapted to the gabbroic environment. Despite the differences in the microbial communities in basalt and gabbro, analysis of functional genes using a microarray revealed overlapping metabolic processes. Genes coding for carbon fixation, methane generation and oxidation, nitrogen fixation, and denitrification were present in both rock types. None of these metabolic processes have been reported previously in basalt or gabbro hosted environments. Taken together, these findings provide significant insight into the possible biogeochemical cycling occurring in marine crust. Advisors/Committee Members: Giovannoni, Stephen J.
