▼ In this dissertation we will discuss various techniques related to modeling and identification problems arising in complex biological networks, and demonstrate how control theory approaches can be used to validate mathematical models coming from exhaustive computational experiments or noisy experimental data. The methodology based on systematic exploration of the basic dynamic processes, feedback control loops, and signal processing mechanisms in complex networks or their parts provides powerful tools for guiding the reverse-engineering of networks, and allows one to design artificial systems that are capable of achieving various objectives. Adaptation is an essential property of many cellular systems and it means that the measured variables return to their basal levels after a transient response to a step increase in stimulus. By definition, neither the concepts of perfect nor approximate adaptation address the characteristics of the transient signaling which occurs prior to a return to steady state, which are physiologically relevant. It has been recently observed that some adapting systems, ranging from bacterial chemotaxis pathways to signal transduction mechanisms in eukaryotes exhibit an additional feature: scale invariance, meaning that transient behavior remains approximately the same when the background signal level is scaled. Recent interest in scale-invariance was triggered by a pair of papers published in 2009, in which scale-invariant behavior was experimentally observed in several highly conserved eukaryotic signaling pathways that play roles in embryonic patterning, stem cell homeostasis, cell division, and other central processes, and their misregulation results in diseases including several types of cancer. In this thesis we will review the biological phenomena of adaptation and scale invariance, and present the relevant mathematical results for several classes of systems that exhibit these properties. We will use a model from the literature which describes the class of enzyme networks, to prove the impossibility of perfect scale invariance, and develop the mechanism which gives rise to an approximate scale invariance. We will demonstrate results on a biological example of soil-living amoeba Dictyostelium discoideum. Additionally, it has been often remarked in the literature that certain systems whose output variables respond at a faster time scale than internal components, give rise to an approximate scale-invariant behavior. We will state a fundamental limitation of such a mechanism, showing that there is a minimal error that cannot be overcome, no matter how large the separation of time scales is. We will highlight the extensions and challenges in analyzing adaptation and scale-invariance in a stochastic setting. U.S. households and commercial buildings consume approximately 40 percent of total energy conversion in the U.S. and account for 72 percent of total U.S. electricity consumption. Commercial building energy demand, in particular, doubled between 1980 and 2000 and has increased 50 percent since then. Developing innovative technologies and building energy-efficiency methods are therefore essential for U.S. national interests and a sustainable energy future. In this thesis, an optimal framework for forecasting and optimization of energy consumption for building complexes is developed. For forecasting purposes, a hybrid time series-regression model is introduced to combine regression models and seasonal autoregressive moving average models to accurately forecast energy usage at both the building and the community/campus level. For optimization purposes, this thesis proposes an optimal control strategy at the building level, which consists of two main phases. In the first phase, a set of offline data – either generated by a whole building simulation platform or measured from a real building – is used to develop models that capture the dynamic behavior of building energy usage. In the second phase, the models are fed into an optimization model that computes the optimal control variables of the building. The optimization model is a Multi-objective Dynamic Programing model that minimizes total operating energy cost and demand charges as well as total deviation from thermal comfort bounds. In addition, the proposed control strategy is adaptive, so that it updates both the estimation and the optimization steps as soon as it receives new measured data. A data-driven risk-based framework is also proposed to predict and control industrial loads in non-residential buildings. In this framework, a set of predictive analysis tools is employed to allocate industrial load profiles into a particular set of classes. Load profiles within the same class have lower variance and follow the same pattern. Then, a generalized linear model (GLM) is used to predict the probability of having stochastic industrial loads coming online over rolling time windows. Finally, for controlling demand response to avoid demand charges, the proposed framework provides the necessary tools to institute load shedding or load shifting strategies.

Titanium alloys are widely used in various industries due to their superior characteristics such as high strength-to-weight ratio, toughness, corrosion resistance and bio-compatibility. Ti-6Al-4V is the most commonly used titanium alloy and considered as difficult-to-cut because of its low thermal conductivity, high chemical reactivity with cutting tool materials at elevated temperatures, and low modulus of elasticity. Therefore, rapid tool wear and poor surface quality are the issues in machining of this alloy. Hence, selecting appropriate cutting conditions (cutting speed, uncut chip thickness, depth of cut, etc.), tool materials, coatings, and geometry are essential not only to increase productivity and decrease the costs, but also to obtain a desirable surface integrity. Initially, a modified constitutive model was proposed for Ti-6Al-4V which is able to predict the behavior under high strains and temperatures. Since workpiece experiences high strain, strain rate at elevated temperatures during machining, it is important to develop a material model that captures material behavior at these conditions. Using this material model, two dimensional finite element simulations were designed to predict machining forces and serrated chip geometry and results were validated with experiments. This verified material model was used in three dimensional finite element simulations to predict tool wear, temperature, stress and strain distributions. Effects of different cutting tool materials, coatings (TiAlN and cBN), geometry and machining process parameters were investigated. A reliability model for different types of cutting tools is created with experimental and physics-based data. Furthermore, using genetic algorithms, a multi-objective optimization problem was designed and solved to find the optimal process parameters (cutting speed and feed) and cutting tool selection in order to maximize reliability and machining efficiency. Finally, validation experiments were conducted to measure tool wear on uncoated and TiAlN coated inserts under the optimum cutting conditions with expected reliability rating. The results indicate that there is an adequate agreement and the discrepancy may be related to model uncertainty and stochastic nature of the tool wear.

▼ This research is dedicated to the study of electric power system generation expansion planning considering uncertainty of climate change. Policymakers across the world are increasingly concerned about the effects of climate change and its impact on human systems when making decisions. Electric power Generation Expansion Planning (GEP) problems that determine the optimal expansion capacity and technology under particular technical constraints, given cost and policy assumptions are undoubtedly among those decisions. Now and in the future, climate change is and will be affecting new power plant investment decisions and the electricity generation system in more uncertain ways. The power system needs to be more reliable, cost-effective and environmentally friendly when exposed to higher temperature, less precipitation and more intense and frequent extreme events. However, incorporating the climate change effects into a GEP model has rarely been attempted before in the literature. The best approach to comprehensively model those uncertainties into electricity generation, and to optimize the generation planning under uncertainty needs be studied in a more specific way. In this research, a preliminary GEP model is proposed with available input data from various resources. Discrete scenarios and robust optimization are adopted to specifically model uncertainty. Relationships between climate change and GEP parameters are defined and considered in each scenario. The preliminary GEP model is then solved under each scenario to identify the climate change impact on the generation expansion planning decision. Two robust optimization models are presented and solved to find the optimal results under uncertainty: Model 1 is expected total cost minimization and Model 2 is maximum regret minimization. Both models find a compromise solution that is good for all scenarios, which avoids the possible risk associated with a poor decision that is only optimal for one particular scenario. ▼ Laser powder bed fusion (L-PBF) is an additive manufacturing process which can produce nearly fully dense parts with complex geometry by using laser power which follows layer-to-layer scanning strategies on powder material with pre-specified powder layer thickness. In L-PBF, the powder material is fully melted and then solidified to achieve the above target. It offers high flexibility in manufacturing complex shapes reducing high tooling cost with its simple and quick setup and providing wide range of high strength alloys to work with. The parts fabricated through L-PBF are widely used for industrial applications such as in automobile, aerospace and medical industries. Various process parameters and scan strategies affect the build quality and structural integrity of the finished parts. In-process data analytics and statistical monitoring techniques are required to detect meltpool area, localize material spatter and control the process. High speed video imaging provides some process insight for identifying meltpool and spatter and can be integrated into process monitoring and control for L-PBF advanced manufacturing process. In this thesis, we studied the use of high speed camera videos for in-situ monitoring of L-PBF of nickel alloy 625 to detect meltpool, spatter, and over melting regions to improve the process control capability. The quantities that can be measured via in-situ sensing can be referred to as process signatures and can represent the source of information to detect possible defects. The video images are processed for temporal-spatial analysis by using principal component analysis and T2 statistics for identifying the history of pixel intensity levels through the process monitoring. These results are correlated as over melting and spatter regions. The results obtained from these studies will provide information about the process parameters which can be used for further validation of modelling studies or for industrial purposes. ▼ In this research, a difficult yet practical problem of modeling failures as functions of stress profiles was addressed. Failures, both system and component based, can in many cases be explained in terms of the stresses experienced. These stresses are crucial in understanding the reliability of the component or system. If the underlying stresses can be determined, it becomes possible to create reliability models that incorporate them. In many cases reliability models can be made independent of stresses or in terms of a single stress. In this scenario the process of building the respective reliability model is not complex. These simple scenarios that have a limited number of stresses do not necessarily demand a rigid algorithm. When creating a reliability model for a single, or perhaps a system that experiences two stresses, trial-and-error is sufficient. Problems arise however when a system undergoes an excessive number of different stresses. These stresses all impact the system differently, and thus they must be modeled accordingly. Such a trial-and-error method would not be practical or appropriate. The primary goal of this research is to develop algorithms that can systemically approach these situations. In the case of the research, the system under study experiences a variable load profile. This algorithm aims to create an approach that can accurately capture the system reliability, while factoring in the system stresses. US Navy NAVAIR, in recent time, has had an increased interest in studying system and component reliability. This is in part due to the large amount of resources that corrective actions and preventative maintenance require. These failures however, are based on the current system stress profile. Currently, the Navy has plans for a changing stress profile, as there will be a change in air wing composition. This changing stress profile is predicted to negatively impact system reliability. It is possible however, to create predictive models using the current and past failure data. This modeling approach utilizes a two parameter Weibull distribution to account for a changing stress profile. Inputs into this model are the anticipated composition of the naval air wing. The Istanbul Strait, the narrow waterway separating Europe from Asia, holds a strategic importance in maritime transportation as it links the Black Sea to the Mediterranean. It is considered one of the world's most dangerous waterways to navigate. Over 50,000 transit vessels pass through the Strait annually, 20% of which carry dangerous cargo. In this research, we have developed a mathematical risk analysis model to analyze the risks involved in the transit vessel traffic system in the Istanbul Strait. In the first step of the risk analysis, the transit vessel traffic system is analyzed and a simulation model is developed to mimic and study the system behavior. In addition to vessel traffic and geographical conditions, the current vessel scheduling practices are modeled using a scheduling algorithm. This algorithm is developed through discussions with the Turkish Straits Vessel Traffic Services (VTS) to mimic their decisions on sequencing vessel entrances as well as coordinating vessel traffic in both directions. Furthermore, a scenario analysis is performed to evaluate the impact of several parameters on the system performance. Risk analysis is performed by incorporating a probabilistic accident risk model into the simulation model. A mathematical model is developed based on probabilistic arguments and historical data and subject matter expert opinions. We have also performed a scenario analysis to evaluate the characteristics of the accident risk. This analysis allows us to investigate how various factors impact risk. These factors include vessel arrivals, scheduling policies, pilotage, overtaking, and local traffic density. Policy indications are made based on results. Finally, complexity of the operations at the Strait has motivated us to model congestion at the waterway entrances through queueing analysis. We have developed queueing models subject to various operation-independent interruptions. We have used waiting time arguments and service completion time analysis to approximate the expected waiting time of a vessel in the aforementioned queue for various cases of service interruptions. These cases include the single-class models with non-simultaneous and possibly simultaneous interruptions, the multi-class priority queueing model with k possibly simultaneous class-independent interruptions, and the two-class priority queueing model with k possibly simultaneous class-dependent interruptions.
